The transport of polyelectrolytes confined by oppositely charged surfaces and driven by a constant electric field is of interest in studies of DNA separation according to size. Using molecular dynamics simulations that include surface polarization effect, we find that the mobilities of the polyelectrolytes and their counterions change non-monotonically with the confinement surface charge density. For an optimum value of the confinement charge density, efficient separation of polyelectrolytes can be achieved over a wide range of polyelectrolyte charge due to the differential friction imparted by the oppositely charged confinement on the polyelectrolyte chains. Furthermore, by altering the placement of the charged confinement counterions, enhanced polyelectrolyte separation can be achieved by utilizing surface polarization effect due to dielectric mismatch between the media inside and outside the confinement.
We investigate the pseudo-Casimir force acting between two charged surfaces confining a single polyelectrolyte chain with opposite charge. We expand the exact free energy to the second order in the local electrostatic field as well as the replicated polymer density field around the mean-field (saddle-point) solution. The quadratic terms lead to a fluctuation interaction that is partly due to the (thermal) Casimir effect for the confined electrostatic field and partly due to the pseudo-Casimir effect due to the confined replicated polymer density field. We study the intersurface separation depe…
Polyelectrolytes under confinement are crucial for energy storage and for understanding biomolecular functions. Using molecular dynamics simulations, we analyze a polyelectrolyte solution confined between two oppositely charged planar dielectric surfaces and include surface polarization effects due to dielectric mismatch at the two electrodes. Although the effect of polarization on the charge distribution seems minor, we find that surface polarization enhances energy storage and also leads to the emergence of negative differential capacitance in confined polyelectrolyte solutions.
We demonstrate that a highly charged polyelectrolyte confined in a spherical cavity undergoes reversible transformations between amorphous conformations to a four-fold symmetry morphology as a function of dielectric mismatch between the media inside and outside the cavity. Surface polarization due to dielectric mismatch exhibits an extra "confinement" effect, which are most pronounced within a certain range of the cavity radius and the electrostatic strength between the monomers and counterions and multivalent counterions. For cavities with a charged surface, surface polarization leads to an i…
We investigate electro-osmosis in aqueous solutions of polyelectrolytes using mean-field equations. A solution of positively charged polyelectrolytes is confined between two negatively charged planar surfaces, and an electric field is applied parallel to the surfaces. When electrostatic attraction between the polymer and the surface is strong, the polymers adhere to the surface, forming a highly viscous adsorption layer that greatly suppresses the electro-osmosis. Conversely, electro-osmosis is enhanced by depleting the polymers from the surfaces. We also found that the electro-osmotic flow is…
The role of electrostatics on the interfacial properties of polyelectrolyte microgels has been discussed controversially in the literature. It is not yet clear if, or how, Coulomb interactions affect their behavior under interfacial confinement. In this work, we combine compression isotherms, atomic force microscopy imaging, and computer simulations to further investigate the behavior of pH-responsive microgels at oil-water interfaces. At low compression, charged microgels can be compressed more than uncharged microgels. The in-plane effective area of charged microgels is found to be smaller i…
In mixtures of colloids and nonadsorbing polyelectrolytes, a Donnan potential arises across the region between surfaces that are depleted of polyelectrolyte and the rest of the system. This Donnan potential tends to shift the polyelectrolyte density profile towards the colloidal surface and leads to local accumulation of polyelectrolytes. We derive a zero-field theory for the disjoining pressure between two parallel flat plates. Polyelectrolyte is allowed to enter the confined interplate region at the cost of a conformational free energy penalty. The resulting disjoining pressure shows a cross…
The reaction ensemble and the constant pH method are well-known chemical equilibrium approaches to simulate protonation and deprotonation reactions in classical molecular dynamics and Monte Carlo simulations. In this article, we show similarity between both methods {under certain conditions}. We perform molecular dynamics simulations of a weak polyelectrolyte in order to compare the titration curves obtained by both approaches. Our findings reveal a good agreement between the methods when the reaction ensemble is used to sweep the reaction constant. Pronounced differences between the reaction …
In many biological processes highly charged biomolecules are adsorbed into oppositely charged surfaces of macroions and membranes. They form strongly correlated structures close to the surface which can not be explained by the conventional Poisson-Boltzmann theory. Many of the flexible biomolecules can be described by Gaussian polymers. In this work strong coupling theory is used to study the adsorption of highly charged Gaussian polyelectrolytes. Two cases of adsorptions are considered, when the Gaussian polyelectrolytes are confined a) by one charged wall, and b) between two charged walls. T…
We present mesoscopic DPD-simulations of polyelectrolyte electrophoresis in confined nanogeometries, for varying salt concentration and surface slip conditions. Special attention is given to the influence of electroosmotic flow (EOF) on the migration of the polyelectrolyte. The effective polyelectrolyte mobility is found to depend strongly on the boundary properties, i.e., the slip length and the width of the electric double layer. Analytic expressions for the electroosmotic mobility and the total mobility are derived which are in good agreement with the numerical results. The relevant quantit…
Understanding the behavior of charged complex fluids is crucial for a plethora of important industrial, technological, and medical applications. Using coarse-grained molecular dynamics simulations, here we investigate the properties of a polyelectrolyte solution, with explicit counterions and implicit solvent, that is driven by a steady electric field. By properly tuning the interplay between interparticle electrostatics and the applied electric field, we uncover two nonequilibrium continuous phase transitions as a function of the driving field. The first transition occurs from a homogeneously…
The behavior of mobile linkers connecting two semi-flexible charged polymers, such as polyvalent counterions connecting DNA or F-actin chains, is studied theoretically. The chain bending rigidity induces an effective repulsion between linkers at large distances while the inter-chain electrostatic repulsion leads to an effective short range inter-linker attraction. We find a rounded phase transition from a dilute linker gas where the chains form large loops between linkers to a dense disordered linker fluid connecting parallel chains. The onset of chain pairing occurs within the rounded transit…
The advent of solid state nanodevices allows for interrogating the physico-chemical properties of a polyelectrolyte chain by electrophoretically driving it through a nanopore. Salient dynamical aspects of the translocation process have been recently characterized by theoretical and computational studies of model polymer chains free from self-entanglement. However, sufficiently long equilibrated chains are necessarily knotted. The impact of such topological "defects" on the translocation process is largely unexplored, and is addressed in this study. By using Brownian dynamics simulations on a c…
We investigate the complexation of a highly charged sphere with a long flexible polyelectrolyte, \textit{both negatively charged} in salt free environment. Electroneutrality is insured by the presence of divalent counterions. Using molecular dynamics (MD) within the framework of the primitive model, we consider different Coulomb coupling regimes. At strong Coulomb coupling we find that the adsorbed chain is always confined to the colloidal surface but forms different conformations that depend on the linear charge density of the chain. A mechanism involving the polyelectrolyte \textit{overcharg…
We report an investigation of the equilibrium and dynamic properties of polyelectrolyte solutions confined between platinum surfaces with a dynamic Surface Force Apparatus. The polyelectrolyte adsorbs on the surfaces in a dense compact layer bearing a surface charge in good agreement with the theoretical predictions. The flow of the solution on this charged adsorbed layer is probed over four decades of spatial scales and one decade of frequency by dynamic measurements. At distances larger than the hundredth of nanometers, the flow of the viscoelastic solution is well described by a partial sli…
A weakly charged flexible polyelectrolyte chain in a neutral spherical cavity is analyzed using self-consistent field theory (SCFT) within an explicit solvent model. Assuming the radial symmetry for the system, it is found that the confinement of the chain leads to creation of a charge density wave along with the development of a potential difference across the center of cavity and the surface. We show that the solvent entropy plays an important role in the free energy of the confined system. For a given radius of the spherical cavity and fixed charge density along the backbone of the chain, s…
Based on extensive Monte Carlo simulations and analytical considerations we study the electrostatically driven adsorption of flexible polyelectrolyte chains onto charged Janus nanospheres. These net-neutral colloids are composed of two equally but oppositely charged hemispheres. The critical binding conditions for polyelectrolyte chains are analysed as function of the radius of the Janus particle and its surface charge density, as well as the salt concentration in the ambient solution. Specifically for the adsorption of finite-length polyelectrolyte chains onto Janus nanoparticles, we demonstr…
Interplay of Coulomb interaction energy, free ion entropy, and conformational elasticity is a fascinating aspect in polyelectrolytes (PEs). We develop a theory for complexation of two oppositely charged PEs, a process known to be the precursor to the formation of complex coacervates in PE solutions, to explore the underlying thermodynamics of complex formation, at low salts. Explicit calculation of the free energy of complexation and its components indicates that the entropy of free counterions and salt ions and the Coulomb enthalpy of bound ion-pairs dictate the equilibrium of PE complexation…
The electrostatic complexation between DOTAP-DOPC unilamellar liposomes and an oppositely charged polyelectrolyte (NaPA) has been investigated in a wide range of the liposome surface charge density. We systematically characterized the "reentrant condensation" and the charge inversion of polyelectrolyte-decorated liposomes by means of dynamic light scattering and electrophoresis. We explored the stability of this model polyelectrolyte/colloid system by fixing each time the charge of the bare liposomes and by changing two independent control parameters of the suspensions: the polyelectrolyte/col…
What are the fundamental laws for the adsorption of charged polymers onto oppositely charged surfaces, for convex, planar, and concave geometries? This question is at the heart of surface coating applications, various complex formation phenomena, as well as in the context of cellular and viral biophysics. It has been a long-standing challenge in theoretical polymer physics; for realistic systems the quantitative understanding is however often achievable only by computer simulations. In this study, we present the findings of such extensive Monte-Carlo in silico experiments for polymer-surface a…
We study the adsorption of charged patchy particle models (CPPMs) on a thin film of a like-charged and dense polyelectrolyte (PE) brush (of 50 monomers per chain) by means of implicit-solvent, explicit-salt Langevin dynamics computer simulations. Our previously introduced set of CPPMs embraces well-defined one-, and two-patched spherical globules, each of the same net charge and (nanometer) size, with mono- and multipole moments comparable to those of small globular proteins. We focus on electrostatic effects on the adsorption far away from the isoelectric point of typical proteins, i.e., wher…
Strong coupling phenomena, such as the like charged macroions attraction, opposite charged macroions repulsion, charge renormalization or charge inversion, are known to be mediated by multivalent counterions. Most theories treat the counterions as point charges, and describe the system by a single coupling parameter that measures the strength of the Coulomb interactions. In many biological systems, the counterions are highly charged and have finite sizes and can be well-described by polyelectrolytes. The shapes and orientations of these polymer counterions play a major role in the thermodynami…

We investigate the properties of a system of semi-diluted polymers in the presence of charged groups and counter-ions, by means of self-consistent field theory. We study a system of polyelectrolyte chains grafted to a similarly, as well as an oppositely charged surface, solving a set of saddle-point equations that couple the modified diffusion equation for the polymer partition function to the Poisson-Boltzmann equation describing the charge distribution in the system. A numerical study of this set of equations is presented and comparison is made with previous studies. We then consider the cas…
We present an extended structural study of globular complexes made by mixing a positively charge protein (lysozyme) and a negatively charged polyelectrolyte (PSS). We study the influence of all the parameters that may act on the structure of the complexes (charge densities and concentration of the species, partial hydrophobicity of the polyion chain, ionic strength). The structures on a 15 scale range lying from 10Å to 1000Å are measured by SANS. Whatever the conditions, the same structure is found, based on the formation of dense globules of ~ 100Å with a neutral core and a volume fraction of…
When a fluid is pumped into a cavity in a confined elastic layer, at a critical pressure, destabilizing fingers of fluid invade the elastic solid along its meniscus (Saintyves, Dauchot, and Bouchaud, 2013). These fingers occur without fracture or loss of adhesion and are reversible, disappearing when the pressure is decreased. We develop an asymptotic theory of pressurized highly elastic layers trapped between rigid bodies to explain these observations, with predictions for the critical fluid pressure for fingering, and the finger wavelength. We also show that the theory links this fluid-drive…
Thermally driven colloidal transport is, to a large extent, due to the thermoelectric or Seebeck effect of the charged solution. We show that, contrary to the generally adopted single-particle picture, the transport coefficient depends on the colloidal concentration. For solutions that are dilute in the hydrodynamic sense, collective effects may significantly affect the thermophoretic mobility. Our results provide an explanation for recent experimental observations on polyelectrolytes and charged particles and suggest that for charged colloids collective behavior is the rule rather than the exc…
We revisit the popular notion of effective or renormalized charge, which is a concept of central importance in the field of highly charged colloidal or polyelectrolyte solutions. Working at the level of a linear Debye-Hückel like theory only, we propose a simple, efficient and versatile method to predict the saturated amount of charge renormalization, which is however a non-linear effect arising at strong electrostatic coupling. The results are successfully tested against the numerical solutions of Poisson-Boltzmann theory for polyions of various shapes (planar, cylindrical and spherical), bot…
We present a molecular dynamics study of reentrant nematic phases using the Gay-Berne-Kihara model of a liquid crystal in nanoconfinement. At densities above those characteristic of smectic A phases, reentrant nematic phases form that are characterized by a large value of the nematic order parameter $S\simeq1$. Along the nematic director these "supernematic" phases exhibit a remarkably high self-diffusivity which exceeds that for ordinary, lower-density nematic phases by an order of magnitude. Enhancement of self-diffusivity is attributed to a decrease of rotational configurational entropy in …
We investigate the impact of buoyancy on the solute mass transport in an evaporating liquid mixture (non-volatile solute $+$ solvent) confined in a slit perpendicular to the gravity. Solvent evaporation at one end of the slit induces a solute concentration gradient which in turn drives free convection due to the difference between the densities of the solutes and the solvent. From the complete model coupling mass transport and hydrodynamics, we first use a standard Taylor-like approach to derive a one dimensional non-linear advection-dispersion equation describing the solute concentration proc…
We consider the dynamics of micro-sized, asymmetrically-coated thermoresponsive hydrogel ribbons (microgels) under periodic heating and cooling in the confined space between two planar surfaces. As the result of the temperature changes, the volume and thus the shape of the slender microgel change, which lead to repeated cycles of bending and elastic relaxation, and to net locomotion. Small devices designed for biomimetic locomotion need to exploit flows that are not symmetric in time (non-reciprocal) to escape the constraints of the scallop theorem and undergo net motion. Unlike other biologic…
In active matter systems, deformable boundaries provide a mechanism to organize internal active stresses and perform work on the external environment. To study a minimal model of such a system, we perform particle-based simulations of an elastic vesicle containing a collection of polar active filaments. The interplay between the active stress organization due to interparticle interactions and that due to the deformability of the confinement leads to a variety of filament spatiotemporal organizations that have not been observed in bulk systems or under rigid confinement, including highly-aligne…
In the present work, we study the equilibrium conformations of linear polyelectrolytes tethered onto a spherical, oppositely charged core in equilibrium with an ionic reservoir of fixed concentration. Particular focus is placed on the situation of stretched chains, where the monomer concentration is known to display an inverse square-law decay far away from the spherical surface, which is then further extrapolated all the way down to the grafting core. While the equilibrium distributions of mobile ions are computed in the framework of a classical Density Functional Theory (cDFT) that incorpora…
Steady structures originating from dynamic self-assembly have begun to show their advantages in new generation materials, and pose challenges to equilibrium self-assembly. In view of the important role of confinement in self-assembly, here, we propose a new type of confinement leading to dynamic steady structures, which opens a new window for the conventional confinement. In our model, we consider the self-assembly of ellipsoids in 2D circular confinement via the boundary performing periodically stretching and contracting oscillation. Langevin dynamics simulations reveal the achievement of non…
We use Brownian dynamics simulations and advanced topological profiling methods to characterize the out-of-equilibrium evolution of self-entanglement in linear polymers confined into nano-channels and under periodic compression. We distinguish two main forms of entanglement, geometrical and topological. The latter is measured by the number of (essential) crossings of the physical knot detected after a suitable bridging of the chain termini. The former is instead measured as the average number of times a linear chain appears to cross itself when viewed under all projections, and is irrespective…
We study the pressure-driven flow of concentrated colloids confined in glass micro-channels at the single particle level using fast confocal microscopy. For channel to particle size ratios $a/\bar{D} \lesssim 30$, the flow rate of the suspended particles shows fluctuations. These turn into regular oscillations for higher confinements ($a/\bar{D} \simeq 20$). We present evidence to link these oscillations with the relative flow of solvent and particles (permeation) and the effect of confinement on shear thickening.

We study analytically the dynamics and the micro-structural changes of a host medium caused by a driven tracer particle moving in a confined, quiescent molecular crowding environment. Imitating typical settings of active micro-rheology experiments, we consider here a minimal model comprising a geometrically confined lattice system -- a two-dimensional strip-like or a three-dimensional capillary-like -- populated by two types of hard-core particles with stochastic dynamics -- a tracer particle driven by a constant external force and bath particles moving completely at random. Resorting to a dec…
Using event-driven molecular dynamics simulations, we quantify how the self diffusivity of confined hard-sphere fluids depends on the nature of the confining boundaries. We explore systems with featureless confining boundaries that treat particle-boundary collisions in different ways and also various types of physically (i.e., geometrically) rough boundaries. We show that, for moderately dense fluids, the ratio of the self diffusivity of a rough wall system to that of an appropriate smooth-wall reference system is a linear function of the reciprocal wall separation, with the slope depending on…
We report on the onset of anti-resonant behaviour of mass transport systems driven by time-dependent forces. Anti-resonances arise from the coupling of a sufficiently high number of space-time modes of the force. The presence of forces having a wide space-time spectrum, a necessary condition for the formation of an anti-resonance, is typical of confined systems with uneven and deformable walls that induce entropic forces dependent on space and time. We have analyzed, in particular, the case of polymer chains confined in a flexible channel and shown how they can be sorted and trapped. The prese…
Similarly to their biological counterparts, suspensions of chemically-active autophoretic swimmers exhibit nontrivial dynamics involving self-organization processes as a result of inter-particle interactions. Using a kinetic model for a dilute suspension of autochemotactic Janus particles, we analyse the effect of a confined pressure-driven flow on these collective behaviours and the impact of chemotactic aggregation on the effective viscosity of the active fluid. Four dynamic regimes are identified when increasing the strength of the imposed pressure-driven flow, each associated with a differ…
