Recurrent neural networks (RNNs) with continuous-time hidden states are a natural fit for modeling irregularly-sampled time series. These models, however, face difficulties when the input data possess long-term dependencies. We prove that similar to standard RNNs, the underlying reason for this issue is the vanishing or exploding of the gradient during training. This phenomenon is expressed by the ordinary differential equation (ODE) representation of the hidden state, regardless of the ODE solver's choice. We provide a solution by designing a new algorithm based on the long short-term memory (LSTM) that separates its memory from its time-continuous state. This way, we encode a continuous-time dynamical flow within the RNN, allowing it to respond to inputs arriving at arbitrary time-lags while ensuring a constant error propagation through the memory path. We call these RNN models ODE-LSTMs. We experimentally show that ODE-LSTMs outperform advanced RNN-based counterparts on non-uniformly sampled data with long-term dependencies. All code and data is available at https://github.com/mlech26l/ode-lstms.
Irregularly-sampled time series occur in many domains including healthcare. They can be challenging to model because they do not naturally yield a fixed-dimensional representation as required by many standard machine learning models. In this paper, we consider irregular sampling from the perspective of missing data. We model observed irregularly-sampled time series data as a sequence of index-value pairs sampled from a continuous but unobserved function. We introduce an encoder-decoder framework for learning from such generic indexed sequences. We propose learning methods for this framework ba…
Supervised learning with irregularly sampled time series have been a challenge to Machine Learning methods due to the obstacle of dealing with irregular time intervals. Some papers introduced recently recurrent neural network models that deals with irregularity, but most of them rely on complex mechanisms to achieve a better performance. This work propose a novel method to represent timestamps (hours or dates) as dense vectors using sinusoidal functions, called Time Embeddings. As a data input method it and can be applied to most machine learning models. The method was evaluated with two predi…

Time series with non-uniform intervals occur in many applications, and are difficult to model using standard recurrent neural networks (RNNs). We generalize RNNs to have continuous-time hidden dynamics defined by ordinary differential equations (ODEs), a model we call ODE-RNNs. Furthermore, we use ODE-RNNs to replace the recognition network of the recently-proposed Latent ODE model. Both ODE-RNNs and Latent ODEs can naturally handle arbitrary time gaps between observations, and can explicitly model the probability of observation times using Poisson processes. We show experimentally that these …

Irregularly sampled time series data arise naturally in many application domains including biology, ecology, climate science, astronomy, and health. Such data represent fundamental challenges to many classical models from machine learning and statistics due to the presence of non-uniform intervals between observations. However, there has been significant progress within the machine learning community over the last decade on developing specialized models and architectures for learning from irregularly sampled univariate and multivariate time series data. In this survey, we first describe severa…

In this paper, we present a new deep learning architecture for addressing the problem of supervised learning with sparse and irregularly sampled multivariate time series. The architecture is based on the use of a semi-parametric interpolation network followed by the application of a prediction network. The interpolation network allows for information to be shared across multiple dimensions of a multivariate time series during the interpolation stage, while any standard deep learning model can be used for the prediction network. This work is motivated by the analysis of physiological time serie…

Sparse and irregularly sampled multivariate time series are common in clinical, climate, financial and many other domains. Most recent approaches focus on classification, regression or forecasting tasks on such data. In forecasting, it is necessary to not only forecast the right value but also to forecast when that value will occur in the irregular time series. In this work, we present an approach to forecast not only the values but also the time at which they are expected to occur.

While the volume of electronic health records (EHR) data continues to grow, it remains rare for hospital systems to capture dense physiological data streams, even in the data-rich intensive care unit setting. Instead, typical EHR records consist of sparse and irregularly observed multivariate time series, which are well understood to present particularly challenging problems for machine learning methods. In this paper, we present a new deep learning architecture for addressing this problem based on the use of a semi-parametric interpolation network followed by the application of a prediction n…

Irregularly sampled time series (ISTS) data has irregular temporal intervals between observations and different sampling rates between sequences. ISTS commonly appears in healthcare, economics, and geoscience. Especially in the medical environment, the widely used Electronic Health Records (EHRs) have abundant typical irregularly sampled medical time series (ISMTS) data. Developing deep learning methods on EHRs data is critical for personalized treatment, precise diagnosis and medical management. However, it is challenging to directly use deep learning models for ISMTS data. On the one hand, I…
We study anomaly detection and introduce an algorithm that processes variable length, irregularly sampled sequences or sequences with missing values. Our algorithm is fully unsupervised, however, can be readily extended to supervised or semisupervised cases when the anomaly labels are present as remarked throughout the paper. Our approach uses the Long Short Term Memory (LSTM) networks in order to extract temporal features and find the most relevant feature vectors for anomaly detection. We incorporate the sampling time information to our model by modulating the standard LSTM model with time m…
Irregularly sampled time series analysis is a common problem in various disciplines. Since conventional methods are not directly applicable to irregularly sampled time series, a common interpolation approach is used; however, this causes data distortion and consequently biases further analyses. We propose a method that yields a regularly sampled time series spectrum of costs with minimum information loss. Each time series in this spectrum is a stationary series and acts as a difference filter. The transformation costs approach derives the differences between consecutive and arbitrarily sized s…
A method to estimate the time-dependent correlation via an empirical bias estimate of the time-delayed mutual information for a time-series is proposed. In particular, the bias of the time-delayed mutual information is shown to often be equivalent to the mutual information between two distributions of points from the same system separated by infinite time. Thus intuitively, estimation of the bias is reduced to estimation of the mutual information between distributions of data points separated by large time intervals. The proposed bias estimation techniques are shown to work for Lorenz equation…

Multivariate time series (MTS) data are becoming increasingly ubiquitous in diverse domains, e.g., IoT systems, health informatics, and 5G networks. To obtain an effective representation of MTS data, it is not only essential to consider unpredictable dynamics and highly variable lengths of these data but also important to address the irregularities in the sampling rates of MTS. Existing parametric approaches rely on manual hyperparameter tuning and may cost a huge amount of labor effort. Therefore, it is desirable to learn the representation automatically and efficiently. To this end, we propo…
The analysis of irregularly sampled time series remains a challenging task requiring methods that account for continuous and abrupt changes of sampling resolution without introducing additional biases. The edit-distance is an effective metric to quantitatively compare time series segments of unequal length by computing the cost of transforming one segment into the other. We show that transformation costs generally exhibit a non-trivial relationship with local sampling rate. If the sampling resolution undergoes strong variations, this effect impedes unbiased comparison between different time ep…
In order for clinicians to manage disease progression and make effective decisions about drug dosage, treatment regimens or scheduling follow up appointments, it is necessary to be able to identify both short and long-term trends in repeated biomedical measurements. However, this is complicated by the fact that these measurements are irregularly sampled and influenced by both genuine physiological changes and external factors. In their current forms, existing regression algorithms often do not fulfil all of a clinician's requirements for identifying short-term events while still being able to …

Despite the eminent successes of deep neural networks, many architectures are often hard to transfer to irregularly-sampled and asynchronous time series that commonly occur in real-world datasets, especially in healthcare applications. This paper proposes a novel approach for classifying irregularly-sampled time series with unaligned measurements, focusing on high scalability and data efficiency. Our method SeFT (Set Functions for Time Series) is based on recent advances in differentiable set function learning, extremely parallelizable with a beneficial memory footprint, thus scaling well to l…
In this paper we propose a data augmentation method for time series with irregular sampling, Time-Conditional Generative Adversarial Network (T-CGAN). Our approach is based on Conditional Generative Adversarial Networks (CGAN), where the generative step is implemented by a deconvolutional NN and the discriminative step by a convolutional NN. Both the generator and the discriminator are conditioned on the sampling timestamps, to learn the hidden relationship between data and timestamps, and consequently to generate new time series. We evaluate our model with synthetic and real-world datasets. F…

We present a general framework for classification of sparse and irregularly-sampled time series. The properties of such time series can result in substantial uncertainty about the values of the underlying temporal processes, while making the data difficult to deal with using standard classification methods that assume fixed-dimensional feature spaces. To address these challenges, we propose an uncertainty-aware classification framework based on a special computational layer we refer to as the Gaussian process adapter that can connect irregularly sampled time series data to any black-box classi…

The marriage of recurrent neural networks and neural ordinary differential networks (ODE-RNN) is effective in modeling irregularly-observed sequences. While ODE produces the smooth hidden states between observation intervals, the RNN will trigger a hidden state jump when a new observation arrives, thus cause the interpolation discontinuity problem. To address this issue, we propose the cubic spline smoothing compensation, which is a stand-alone module upon either the output or the hidden state of ODE-RNN and can be trained end-to-end. We derive its analytical solution and provide its theoretic…
Many real-world systems, such as moving planets, can be considered as multi-agent dynamic systems, where objects interact with each other and co-evolve along with the time. Such dynamics is usually difficult to capture, and understanding and predicting the dynamics based on observed trajectories of objects become a critical research problem in many domains. Most existing algorithms, however, assume the observations are regularly sampled and all the objects can be fully observed at each sampling time, which is impractical for many applications. In this paper, we propose to learn system dynamics…
Astrophysical time series often contain periodic signals. The large and growing volume of time series data from photometric surveys demands computationally efficient methods for detecting and characterizing such signals. The most efficient algorithms available for this purpose are those that exploit the $\mathcal{O}(N\log N)$ scaling of the Fast Fourier Transform (FFT). However, these methods are not optimal for non-sinusoidal signal shapes. Template fits (or periodic matched filters) optimize sensitivity for a priori known signal shapes but at a significant computational cost. Current impleme…
We consider the problem of modeling the dynamics of continuous spatial-temporal processes represented by irregular samples through both space and time. Such processes occur in sensor networks, citizen science, multi-robot systems, and many others. We propose a new deep model that is able to directly learn and predict over this irregularly sampled data, without voxelization, by leveraging a recent convolutional architecture for static point clouds. The model also easily incorporates the notion of multiple entities in the process. In particular, the model can flexibly answer prediction queries a…
In several disciplines it is common to find time series measured at irregular observational times. In particular, in astronomy there are a large number of surveys that gather information over irregular time gaps and in more than one passband. Some examples are Pan-STARRS, ZTF and also the LSST. However, current commonly used time series models that estimate the time dependency in astronomical light curves consider the information of each band separately (e.g, CIAR, IAR and CARMA models) disregarding the dependency that might exist between different passbands. In this paper we propose a novel b…
In this letter, we propose a method for period estimation in light curves from periodic variable stars using correntropy. Light curves are astronomical time series of stellar brightness over time, and are characterized as being noisy and unevenly sampled. We propose to use slotted time lags in order to estimate correntropy directly from irregularly sampled time series. A new information theoretic metric is proposed for discriminating among the peaks of the correntropy spectral density. The slotted correntropy method outperformed slotted correlation, string length, VarTools (Lomb-Scargle period…
Irregular sampling occurs in many time series modeling applications where it presents a significant challenge to standard deep learning models. This work is motivated by the analysis of physiological time series data in electronic health records, which are sparse, irregularly sampled, and multivariate. In this paper, we propose a new deep learning framework for this setting that we call Multi-Time Attention Networks. Multi-Time Attention Networks learn an embedding of continuous-time values and use an attention mechanism to produce a fixed-length representation of a time series containing a va…

In many domains, including healthcare, biology, and climate science, time series are irregularly sampled with varying time intervals between successive readouts and different subsets of variables (sensors) observed at different time points. Here, we introduce RAINDROP, a graph neural network that embeds irregularly sampled and multivariate time series while also learning the dynamics of sensors purely from observational data. RAINDROP represents every sample as a separate sensor graph and models time-varying dependencies between sensors with a novel message passing operator. It estimates the l…
Observations made in continuous time are often irregular and contain the missing values across different channels. One approach to handle the missing data is imputing it using splines, by fitting the piecewise polynomials to the observed values. We propose using the splines as an input to a neural network, in particular, applying the transformations on the interpolating function directly, instead of sampling the points on a grid. To do that, we design the layers that can operate on splines and which are analogous to their discrete counterparts. This allows us to represent the irregular sequenc…
A practical approach to evaluate performance of a Gaussian process regression models (GPR) for irregularly sampled sparse time-series is introduced. The approach entails construction of a secondary autoregressive model using the fine scale predictions to forecast a future observation used in GPR. We build different GPR models for Ornstein-Uhlenbeck and Fractional processes for simulated toy data with different sparsity levels to assess the utility of the approach.

Linear causal analysis is central to a wide range of important application spanning finance, the physical sciences, and engineering. Much of the existing literature in linear causal analysis operates in the time domain. Unfortunately, the direct application of time domain linear causal analysis to many real-world time series presents three critical challenges: irregular temporal sampling, long range dependencies, and scale. Moreover, real-world data is often collected at irregular time intervals across vast arrays of decentralized sensors and with long range dependencies which make naive time …
Combinations of neural ODEs with recurrent neural networks (RNN), like GRU-ODE-Bayes or ODE-RNN are well suited to model irregularly observed time series. While those models outperform existing discrete-time approaches, no theoretical guarantees for their predictive capabilities are available. Assuming that the irregularly-sampled time series data originates from a continuous stochastic process, the $L^2$-optimal online prediction is the conditional expectation given the currently available information. We introduce the Neural Jump ODE (NJ-ODE) that provides a data-driven approach to learn, co…
Sepsis is a deadly condition affecting many patients in the hospital. Recent studies have shown that patients diagnosed with sepsis have significant mortality and morbidity, resulting from the body's dysfunctional host response to infection. Clinicians often rely on the use of Sequential Organ Failure Assessment (SOFA), Systemic Inflammatory Response Syndrome (SIRS), and the Modified Early Warning Score (MEWS) to identify early signs of clinical deterioration requiring further work-up and treatment. However, many of these tools are manually computed and were not designed for automated computat…

Translating potential disease biomarkers between multi-species 'omics' experiments is a new direction in biomedical research. The existing methods are limited to simple experimental setups such as basic healthy-diseased comparisons. Most of these methods also require an a priori matching of the variables (e.g., genes or metabolites) between the species. However, many experiments have a complicated multi-way experimental design often involving irregularly-sampled time-series measurements, and for instance metabolites do not always have known matchings between organisms. We introduce a Bayesian …

We propose a neural network-based model for nonlinear dynamics in continuous time that can impose inductive biases on decay rates and/or frequencies. Inductive biases are helpful for training neural networks especially when training data are small. The proposed model is based on the Koopman operator theory, where the decay rate and frequency information is used by restricting the eigenvalues of the Koopman operator that describe linear evolution in a Koopman space. We use neural networks to find an appropriate Koopman space, which are trained by minimizing multi-step forecasting and backcastin…

Prediction based on Irregularly Sampled Time Series (ISTS) is of wide concern in the real-world applications. For more accurate prediction, the methods had better grasp more data characteristics. Different from ordinary time series, ISTS is characterised with irregular time intervals of intra-series and different sampling rates of inter-series. However, existing methods have suboptimal predictions due to artificially introducing new dependencies in a time series and biasedly learning relations among time series when modeling these two characteristics. In this work, we propose a novel Time Enco…
A patient's estimated glomerular filtration rate (eGFR) can provide important information about disease progression and kidney function. Traditionally, an eGFR time series is interpreted by a human expert labelling it as stable or unstable. While this approach works for individual patients, the time consuming nature of it precludes the quick evaluation of risk in large numbers of patients. However, automating this process poses significant challenges as eGFR measurements are usually recorded at irregular intervals and the series of measurements differs in length between patients. Here we prese…

Mixed types (integer and real) are used to represent variables within the evolutionary algorithm. We test the algorithm on several artificial data sets, and also on real astronom…
