Deep Neural Networks (DNN) have been widely used to carry out segmentation tasks in both electron and light microscopy. Most DNNs developed for this purpose are based on some variation of the encoder-decoder type U-Net architecture, in combination with residual blocks to increase ease of training and resilience to gradient degradation. Here we introduce Res-CR-Net, a type of DNN that features residual blocks with either a bundle of separable atrous convolutions with different dilation rates or a convolutional LSTM. The number of filters used in each residual block and the number of blocks are the only hyperparameters that need to be modified in order to optimize the network training for a variety of different microscopy images.
Deep Neural Networks are increasingly used in video frame interpolation tasks such as frame rate changes as well as generating fake face videos. Our project aims to apply recent advances in Deep video interpolation to increase the temporal resolution of fluorescent microscopy time-lapse movies. To our knowledge, there is no previous work that uses Convolutional Neural Networks (CNN) to generate frames between two consecutive microscopy images. We propose a fully convolutional autoencoder network that takes as input two images and generates upto seven intermediate images. Our architecture has t…

We present AURA-net, a convolutional neural network (CNN) for the segmentation of phase-contrast microscopy images. AURA-net uses transfer learning to accelerate training and Attention mechanisms to help the network focus on relevant image features. In this way, it can be trained efficiently with a very limited amount of annotations. Our network can thus be used to automate the segmentation of datasets that are generally considered too small for deep learning techniques. AURA-net also uses a loss inspired by active contours that is well-adapted to the specificity of phase-contrast images, furt…
Fluorescence microscopy has become a widely used tool for studying various biological structures of in vivo tissue or cells. However, quantitative analysis of these biological structures remains a challenge due to their complexity which is exacerbated by distortions caused by lens aberrations and light scattering. Moreover, manual quantification of such image volumes is an intractable and error-prone process, making the need for automated image analysis methods crucial. This paper describes a segmentation method for tubular structures in fluorescence microscopy images using convolutional neura…

Recently developed deep learning (DL)-based methods became popular in medical and microscopy image segmentation tasks due to their success and promising outcomes. The main objective of this paper is to develop a deep learning, U-Net-based method to segment the living cells of the HeLa line in bright-field transmitted light microscopy. To find the most suitable architecture for our datasets, a residual attention U-Net was proposed and compared w…
Cell counting is a ubiquitous, yet tedious task that would greatly benefit from automation. From basic biological questions to clinical trials, cell counts provide key quantitative feedback that drive research. Unfortunately, cell counting is most commonly a manual task and can be time-intensive. The task is made even more difficult due to overlapping cells, existence of multiple focal planes, and poor imaging quality, among other factors. Here, we describe a convolutional neural network approach, using a recently described feature pyramid network combined with a VGG-style neural network, for …
Confocal microscopy is essential for histopathologic cell visualization and quantification. Despite its significant role in biology, fluorescence confocal microscopy suffers from the presence of inherent noise during image acquisition. Non-local patch-wise Bayesian mean filtering (NLB) was until recently the state-of-the-art denoising approach. However, classic denoising methods have been outperformed by neural networks in recent years. In this work, we propose to exploit the strengths of NLB in the framework of Bayesian deep learning. We do so by designing a convolutional neural network and t…

Though investigating on some popular solutions proposed recently about colorizing images, we notice the process of those methods are usually tedious, complicated, and time-consuming. Fluorescence microscopy plays an important role in biomedical research. The depth-variant point spread function (PSF) of a fluorescence microscope produces low-quality images especially in the out-of-focus regions of thick specimens. Traditional deconvolution to restore the out-of-focus images is usually insufficient since a depth-invariant PSF is assumed. This article aims at handling fluorescence microscopy images by learning-based depth-variant PSF and reducing artifacts. We propose adaptive weighting depth-variant deconvolution (AWDVD) with defocus level prediction convolutional neural net…
There is a high demand for fully automated methods for the analysis of primary particle size distributions of agglomerates on transmission electron microscopy images. Therefore, a novel method, based on the utilization of artificial neural networks, was proposed, implemented and validated. Accurately counting the number of cells in microscopy images is required in many medical diagnosis and biological studies. This task is tedious, time-consuming, and prone to subjective errors. However, designing automatic counting methods remains challenging due to low image contrast, complex background, large variance in cell shapes and counts, and significant cell occlusions in two-dimensional microscopy images. In this study, we proposed a new density regression-based method for automatically counting cells in microscopy images. The proposed method processes two innovations compared to othe…
Neural circuits can be reconstructed from brain images acquired by serial section electron microscopy. Image analysis has been performed by manual labor for half a century, and efforts at automation date back almost as far. Convolutional nets were first applied to neuronal boundary detection a dozen years ago, and have now achieved impressive accuracy on clean images. Robust handling of image defects is a major outstanding challenge. Convolutional nets are also being employed for other tasks in neural circuit reconstruction: finding synapses and identifying synaptic partners, extending or prun…
