Histopathological image segmentation is a challenging and important topic in medical imaging with tremendous potential impact in clinical practice. State of the art methods rely on hand-crafted annotations which hinder clinical translation since histology suffers from significant variations between cancer phenotypes. In this paper, we propose a weakly supervised framework for whole slide imaging segmentation that relies on standard clinical annotations, available in most medical systems. In particular, we exploit a multiple instance learning scheme for training models. The proposed framework has been evaluated on multi-locations and multi-centric public data from The Cancer Genome Atlas and the PatchCamelyon dataset. Promising results when compared with experts' annotations demonstrate the potentials of the presented approach. The complete framework, including $6481$ generated tumor maps and data processing, is available at https://github.com/marvinler/tcga_segmentation.

Empirical evaluation of breast tissue biopsies for mitotic nuclei detection is considered an important prognostic biomarker in tumor grading and cancer progression. However, automated mitotic nuclei detection poses several challenges because of the unavailability of pixel-level annotations, different morphological configurations of mitotic nuclei, their sparse representation, and close resemblance with non-mitotic nuclei. These challenges undermine the precision of the automated detection model and thus make detection difficult in a single phase. This work proposes an end-to-end detection syst…

Background and Purpose: Colorectal cancer is a common fatal malignancy, the fourth most common cancer in men, and the third most common cancer in women worldwide. Timely detection of cancer in its early stages is essential for treating the disease. Currently, there is a lack of datasets for histopathological image segmentation of rectal cancer, which often hampers the assessment accuracy when computer technology is used to aid in diagnosis. Methods: This present study provided a new publicly available Enteroscope Biopsy Histopathological Hematoxylin and Eosin Image Dataset for Image Segmentati…
In practice, histopathological diagnosis of tumor malignancy often requires a human expert to scan through histopathological images at multiple magnification levels, after which a final diagnosis can be accurately determined. However, previous research on such classification tasks using convolutional neural networks primarily determine a diagnosis for a single magnification level. In this paper, we propose a case-based approach using deep residual neural networks for histopathological malignancy diagnosis, where a case is defined as a sequence of images from the patient at all available levels…

We propose a new method for cancer subtype classification from histopathological images, which can automatically detect tumor-specific features in a given whole slide image (WSI). The cancer subtype should be classified by referring to a WSI, i.e., a large-sized image (typically 40,000x40,000 pixels) of an entire pathological tissue slide, which consists of cancer and non-cancer portions. One difficulty arises from the high cost associated with annotating tumor regions in WSIs. Furthermore, both global and local image features must be extracted from the WSI by changing the magnifications of th…

Histopathological image analysis is an essential process for the discovery of diseases such as cancer. However, it is challenging to train CNN on whole slide images (WSIs) of gigapixel resolution considering the available memory capacity. Most of the previous works divide high resolution WSIs into small image patches and separately input them into the model to classify it as a tumor or a normal tissue. However, patch-based classification uses only patch-scale local information but ignores the relationship between neighboring patches. If we consider the relationship of neighboring patches and g…
The vast majority of semantic segmentation approaches rely on pixel-level annotations that are tedious and time consuming to obtain and suffer from significant inter and intra-expert variability. To address these issues, recent approaches have leveraged categorical annotations at the slide-level, that in general suffer from robustness and generalization. In this paper, we propose a novel weakly supervised multi-instance learning approach that deciphers quantitative slide-level annotations which are fast to obtain and regularly present in clinical routine. The extreme potentials of the proposed…

Analysis of histopathology slides is a critical step for many diagnoses, and in particular in oncology where it defines the gold standard. In the case of digital histopathological analysis, highly trained pathologists must review vast whole-slide-images of extreme digital resolution ($100,000^2$ pixels) across multiple zoom levels in order to locate abnormal regions of cells, or in some cases single cells, out of millions. The application of deep learning to this problem is hampered not only by small sample sizes, as typical datasets contain only a few hundred samples, but also by the generati…

Medulloblastoma (MB) is the most common malignant brain tumor in childhood. The diagnosis is generally based on the microscopic evaluation of histopathological tissue slides. However, visual-only assessment of histopathological patterns is a tedious and time-consuming task and is also affected by observer variability. Hence, automated MB tumor classification could assist pathologists by promoting consistency and robust quantification. Recently, convolutional neural networks (CNNs) have been proposed for this task, while transfer learning has shown promising results. In this work, we propose an…

Medulloblastoma (MB) is a primary central nervous system tumor and the most common malignant brain cancer among children. Neuropathologists perform microscopic inspection of histopathological tissue slides under a microscope to assess the severity of the tumor. This is a time-consuming task and often infused with observer variability. Recently, pre-trained convolutional neural networks (CNN) have shown promising results for MB subtype classification. Typically, high-resolution images are divided into smaller tiles for classification, while the size of the tiles has not been systematically eval…

Histopathology has played an essential role in cancer diagnosis. With the rapid advances in convolutional neural networks (CNN). Various CNN-based automated pathological image segmentation approaches have been developed in computer-assisted pathological image analysis. In the past few years, Transformer neural networks (Transformer) have shown the unique merit of capturing the global long-distance dependencies across the entire image as a new deep learning paradigm. Such merit is appealing for exploring spatially heterogeneous pathological images. However, there have been very few, if any, stu…

With the long-term rapid increase in incidences of colorectal cancer (CRC), there is an urgent clinical need to improve risk stratification. The conventional pathology report is usually limited to only a few histopathological features. However, most of the tumor microenvironments used to describe patterns of aggressive tumor behavior are ignored. In this work, we aim to learn histopathological patterns within cancerous tissue regions that can be used to improve prognostic stratification for colorectal cancer. To do so, we propose a self-supervised learning method that jointly learns a represen…

Cancer disease is one of the leading causes of death all over the world. Breast cancer, which is a common cancer disease especially in women, is quite common. The most important tool used for early detection of this cancer type, which requires a long process to establish a definitive diagnosis, is histopathological images taken by biopsy. These obtained images are examined by pathologists and a definitive diagnosis is made. It is quite common to detect this process with the help of a computer. Detection of benign or malignant tumors, especially by using data with different magnification rates,…

One of the most challenges in medical imaging is the lack of data and annotated data. It is proven that classical segmentation methods such as U-NET are useful but still limited due to the lack of annotated data. Using a weakly supervised learning is a promising way to address this problem, however, it is challenging to train one model to detect and locate efficiently different type of lesions due to the huge variation in images. In this paper, we present a novel approach to locate different type of lesions in positron emission tomography (PET) images using only a class label at the image-leve…
Semantic segmentation of breast cancer metastases in histopathological slides is a challenging task. In fact, significant variation in data characteristics of histopathology images (domain shift) make generalization of deep learning to unseen data difficult. Our goal is to address this challenge by using a conditional Fully Convolutional Network (co-FCN) whose output can be conditioned at run time, and which can improve its performance when a properly selected set of reference slides are used to condition the output. We adapted to our task a co-FCN originally applied to organs segmentation in …

The recent state-of-the-art deep learning methods have significantly improved brain tumor segmentation. However, fully supervised training requires a large amount of manually labeled masks, which is highly time-consuming and needs domain expertise. Weakly supervised learning with scribbles provides a good trade-off between model accuracy and the effort of manual labeling. However, for segmenting the hierarchical brain tumor structures, manually labeling scribbles for each substructure could still be demanding. In this paper, we use only two kinds of weak labels, i.e., scribbles on whole tumor …

Breast cancer is one of the main causes of death worldwide. Histopathological cellularity assessment of residual tumors in post-surgical tissues is used to analyze a tumor's response to a therapy. Correct cellularity assessment increases the chances of getting an appropriate treatment and facilitates the patient's survival. In current clinical practice, tumor cellularity is manually estimated by pathologists; this process is tedious and prone to errors or low agreement rates between assessors. In this work, we evaluated three strong novel Deep Learning-based approaches for automatic assessment…

Deep learning based analysis of histopathology images shows promise in advancing the understanding of tumor progression, tumor micro-environment, and their underpinning biological processes. So far, these approaches have focused on extracting information associated with annotations. In this work, we ask how much information can be learned from the tissue architecture itself. We present an adversarial learning model to extract feature representations of cancer tissue, without the need for manual annotations. We show that these representations are able to identify a variety of morphological char…
The grade of clear cell renal cell carcinoma (ccRCC) is a critical prognostic factor, making ccRCC nuclei grading a crucial task in RCC pathology analysis. Computer-aided nuclei grading aims to improve pathologists' work efficiency while reducing their misdiagnosis rate by automatically identifying the grades of tumor nuclei within histopathological images. Such a task requires precisely segment and accurately classify the nuclei. Segmentation of tumors in brain MRI images is a challenging task, where most recent methods demand large volumes of data with pixel-level annotations, which are generally costly to obtain. In contrast, image-level annotations, where only the presence of lesion is marked, are generally cheap, generated in far larger volumes compared to pixel-level labels, and contain less labeling noise. In the context of brain tumor segmentation, both pixel-level and image-level annotations are commonly available; thus, a natural question arises whether a segmentation procedure could take advantage of both. We present an Expectation-Maximization (EM) Regularized Deep Learning (EMReDL) model for weakly supervised tumor segmentation. The proposed framework is tailored to glioblastoma, a type of malignant tumor characterized by its diffuse infiltration into the surrounding brain tissue, which poses significant challenge to treatment target and tumor burden estimation using conventional structural MRI. Although physiological MRI provides more specific information regarding tumor infiltration, the relatively low resolution hinders a precise full annotation. This has motivated us to develop a weakly su…

Most of the current state-of-the-art methods for tumor segmentation are based on machine learning models trained on manually segmented images. This type of training data is particularly costly, as manual delineation of tumors is not only time-consuming but also requires medical expertise. On the other hand, images with a provided global label (indicating presence or absence of a tumor) are less informative but can be obtained at a substantially lower cost. In this paper, we propose to use both types of training data (fully-annotated and weakly-annotated) to train a deep learning model for segm…
