Designing a single neural network architecture that performs competitively across a range of molecule property prediction tasks remains largely an open challenge, and its solution may unlock a widespread use of deep learning in the drug discovery industry. To move towards this goal, we propose Molecule Attention Transformer (MAT). Our key innovation is to augment the attention mechanism in Transformer using inter-atomic distances and the molecular graph structure. Experiments show that MAT performs competitively on a diverse set of molecular prediction tasks. Most importantly, with a simple self-supervised pretraining, MAT requires tuning of only a few hyperparameter values to achieve state-of-the-art performance on downstream tasks. Finally, we show that attention weights learned by MAT are interpretable from the chemical point of view.
Transformers have become methods of choice in many applications thanks to their ability to represent complex interactions between elements. However, extending the Transformer architecture to non-sequential data such as molecules and enabling its training on small datasets remains a challenge. In this work, we introduce a Transformer-based architecture for molecule property prediction, which is able to capture the geometry of the molecule. We modify the classical positional encoder by an initial encoding of the molecule geometry, as well as a learned gated self-attention mechanism. We further s…
Transformer is a powerful architecture that achieves superior performance on various sequence learning tasks, including neural machine translation, language understanding, and sequence prediction. At the core of the Transformer is the attention mechanism, which concurrently processes all inputs in the streams. In this paper, we present a new formulation of attention via the lens of the kernel. To be more precise, we realize that the attention can be seen as applying kernel smoother over the inputs with the kernel scores being the similarities between inputs. This new formulation gives us a bet…
We propose a novel self-attention mechanism that can learn its optimal attention span. This allows us to extend significantly the maximum context size used in Transformer, while maintaining control over their memory footprint and computational time. We show the effectiveness of our approach on the task of character level language modeling, where we achieve state-of-the-art performances on text8 and enwiki8 by using a maximum context of 8k characters.

We incorporate Tensor-Product Representations within the Transformer in order to better support the explicit representation of relation structure. Our Tensor-Product Transformer (TP-Transformer) sets a new state of the art on the recently-introduced Mathematics Dataset containing 56 categories of free-form math word-problems. The essential component of the model is a novel attention mechanism, called TP-Attention, which explicitly encodes the relations between each Transformer cell and the other cells from which values have been retrieved by attention. TP-Attention goes beyond linear combinati…
Despite their widespread success in various domains, Transformer networks have yet to perform well across datasets in the domain of 3D atomistic graphs such as molecules even when 3D-related inductive biases like translational invariance and rotational equivariance are considered. In this paper, we demonstrate that Transformers can generalize well to 3D atomistic graphs and present Equiformer, a graph neural network leveraging the strength of Transformer architectures and incorporating SE(3)/E(3)-equivariant features based on irreducible representations (irreps). First, we propose a simple and…

Multi-head attention is a driving force behind state-of-the-art transformers, which achieve remarkable performance across a variety of natural language processing (NLP) and computer vision tasks. It has been observed that for many applications, those attention heads learn redundant embedding, and most of them can be removed without degrading the performance of the model. Inspired by this observation, we propose Transformer with a Mixture of Gaussian Keys (Transformer-MGK), a novel transformer architecture that replaces redundant heads in transformers with a mixture of keys at each head. These …

Transformers are increasingly dominating multi-modal reasoning tasks, such as visual question answering, achieving state-of-the-art results thanks to their ability to contextualize information using the self-attention and co-attention mechanisms. These attention modules also play a role in other computer vision tasks including object detection and image segmentation. Unlike Transformers that only use self-attention, Transformers with co-attention require to consider multiple attention maps in parallel in order to highlight the information that is relevant to the prediction in the model's input…

We also observe empirically that RealFormer stabilizes training and leads to models with sparser attention. Source code and pre-trained checkpoints for RealFormer can be found at …

Transformers are the mainstream of NLP applications and are becoming increasingly popular in other domains such as Computer Vision. Despite the improvements in model quality, the enormous computation costs make Transformers difficult at deployment, especially when the sequence length is large in emerging applications. Processing attention mechanism as the essential component of Transformer is the bottleneck of execution due to the quadratic complexity. Prior art explores sparse patterns in attention to support long sequence modeling, but those pieces of work are on static or fixed patterns. We…

Vision Transformers achieved outstanding performance in many computer vision tasks. Early Vision Transformers such as ViT and DeiT adopt global self-attention, which is computationally expensive when the number of patches is large. To improve efficiency, recent Vision Transformers adopt local self-attention mechanisms, where self-attention is computed within local windows. Despite the fact that window-based local self-attention significantly boosts efficiency, it fails to capture the relationships between distant but similar patches in the image plane. To overcome this limitation of image-spac…

In this paper, we study the computation of how much an input token in a Transformer model influences its prediction. We formalize a method to construct a flow network out of the attention values of encoder-only Transformer models and extend it to general Transformer architectures including an auto-regressive decoder. We show that running a maxflow algorithm on the flow network construction yields Shapley values, which determine the impact of a player in cooperative game theory. By interpreting the input tokens in the flow network as players, we can compute their influence on the total attentio…
Existing analyses of the expressive capacity of Transformer models have required excessively deep layers for data memorization, leading to a discrepancy with the Transformers actually used in practice. This is primarily due to the interpretation of the softmax function as an approximation of the hardmax function. By clarifying the connection between the softmax function and the Boltzmann operator, we prove that a single layer of self-attention with low-rank weight matrices possesses the capability to perfectly capture the context of an entire input sequence. As a consequence, we show that one-…
Efficient Transformers have been developed for long sequence modeling, due to their subquadratic memory and time complexity. Sparse Transformer is a popular approach to improving the efficiency of Transformers by restricting self-attention to locations specified by the predefined sparse patterns. However, leveraging sparsity may sacrifice expressiveness compared to full-attention, when important token correlations are multiple hops away. To combine advantages of both the efficiency of sparse transformer and the expressiveness of full-attention Transformer, we propose \textit{Diffuser}, a new s…
Trojan attacks pose a severe threat to AI systems. Recent works on Transformer models received explosive popularity and the self-attentions are now indisputable. This raises a central question: Can we reveal the Trojans through attention mechanisms in BERTs and ViTs? In this paper, we investigate the attention hijacking pattern in Trojan AIs, \ie, the trigger token ``kidnaps'' the attention weights when a specific trigger is present. We observe the consistent attention hijacking pattern in Trojan Transformers from both Natural Language Processing (NLP) and Computer Vision (CV) domains. This in…

In recent years, multi-modal transformers have shown significant progress in Vision-Language tasks, such as Visual Question Answering (VQA), outperforming previous architectures by a considerable margin. This improvement in VQA is often attributed to the rich interactions between vision and language streams. In this work, we investigate the efficacy of co-attention transformer layers in helping the network focus on relevant regions while answering the question. We generate visual attention maps using the question-conditioned image attention scores in these co-attention layers. We evaluate the …

The attention mechanism is considered the backbone of the widely-used Transformer architecture. It contextualizes the input by computing input-specific attention matrices. We find that this mechanism, while powerful and elegant, is not as important as typically thought for pretrained language models. We introduce PAPA, a new probing method that replaces the input-dependent attention matrices with constant ones -- the average attention weights over multiple inputs. We use PAPA to analyze several established pretrained Transformers on six downstream tasks. We find that without any input-dependen…

In this paper, we propose generalized attention mechanism (GAM) by first suggesting a new interpretation for self-attention mechanism of Vaswani et al. . Following the interpretation, we provide description for different variants of attention mechanism which together form GAM. Further, we propose a new relative position representation within the framework of GAM. This representation can be easily utilized for cases in which elements next to each other in input sequence can be at random locations in actual dataset/corpus.
The Transformer is a sequence model that forgoes traditional recurrent architectures in favor of a fully attention-based approach. Besides improving performance, an advantage of using attention is that it can also help to interpret a model by showing how the model assigns weight to different input elements. However, the multi-layer, multi-head attention mechanism in the Transformer model can be difficult to decipher. To make the model more accessible, we introduce an open-source tool that visualizes attention at multiple scales, each of which provides a unique perspective on the attention mech…
We describe an efficient hierarchical method to compute attention in the Transformer architecture. The proposed attention mechanism exploits a matrix structure similar to the Hierarchical Matrix (H-Matrix) developed by the numerical analysis community, and has linear run time and memory complexity. We perform extensive experiments to show that the inductive bias embodied by our hierarchical attention is effective in capturing the hierarchical structure in the sequences typical for natural language and vision tasks. Our method is superior to alternative sub-quadratic proposals by over +6 points…

This paper tackles the problem of efficient video recognition. In this area, video transformers have recently dominated the efficiency (top-1 accuracy vs FLOPs) spectrum. At the same time, there have been some attempts in the image domain which challenge the necessity of the self-attention operation within the transformer architecture, advocating the use of simpler approaches for token mixing. However, there are no results yet for the case of video recognition, where the self-attention operator has a significantly higher impact (compared to the case of images) on efficiency. To address this ga…

Latest development of neural models has connected the encoder and decoder through a self-attention mechanism. In particular, Transformer, which is solely based on self-attention, has led to breakthroughs in Natural Language Processing (NLP) tasks. However, the multi-head attention mechanism, as a key component of Transformer, limits the effective deployment of the model to a resource-limited setting. In this paper, based on the ideas of tensor decomposition and parameters sharing, we propose a novel self-attention model (namely Multi-linear attention) with Block-Term Tensor Decomposition (BTD)…

Transformers are quickly becoming one of the most heavily applied deep learning architectures across modalities, domains, and tasks. In vision, on top of ongoing efforts into plain transformers, hierarchical transformers have also gained significant attention, thanks to their performance and easy integration into existing frameworks. These models typically employ localized attention mechanisms, such as the sliding-window Neighborhood Attention (NA) or Swin Transformer's Shifted Window Self Attention. While effective at reducing self attention's quadratic complexity, local attention weakens two…
The dot product self-attention is known to be central and indispensable to state-of-the-art Transformer models. But is it really required? This paper investigates the true importance and contribution of the dot product-based self-attention mechanism on the performance of Transformer models. Via extensive experiments, we find that (1) random alignment matrices surprisingly perform quite competitively and (2) learning attention weights from token-token (query-key) interactions is useful but not that important after all. To this end, we propose \textsc{Synthesizer}, a model that learns synthetic …

Transformers provide a class of expressive architectures that are extremely effective for sequence modeling. However, the key limitation of transformers is their quadratic memory and time complexity $\mathcal{O}(L^2)$ with respect to the sequence length in attention layers, which restricts application in extremely long sequences. Most existing approaches leverage sparsity or low-rank assumptions in the attention matrix to reduce cost, but sacrifice expressiveness. Instead, we propose Combiner, which provides full attention capability in each attention head while maintaining low computation and…

Learning algorithms become more powerful, often at the cost of increased complexity. In response, the demand for algorithms to be transparent is growing. In NLP tasks, attention distributions learned by attention-based deep learning models are used to gain insights in the models' behavior. To which extent is this perspective valid for all NLP tasks? We investigate whether distributions calculated by different attention heads in a transformer architecture can be used to improve transparency in the task of abstractive summarization. To this end, we present both a qualitative and quantitative ana…
The powerful modeling capabilities of all-attention-based transformer architectures often cause overfitting and - for natural language processing tasks - lead to an implicitly learned internal language model in the autoregressive transformer decoder complicating the integration of external language models. In this paper, we explore relaxed attention, a simple and easy-to-implement smoothing of the attention weights, yielding a two-fold improvement to the general transformer architecture: First, relaxed attention provides regularization when applied to the self-attention layers in the encoder. …
This paper analyzes three formal models of Transformer encoders that differ in the form of their self-attention mechanism: unique hard attention (UHAT); generalized unique hard attention (GUHAT), which generalizes UHAT; and averaging hard attention (AHAT). We show that UHAT and GUHAT Transformers, viewed as string acceptors, can only recognize formal languages in the complexity class AC$^0$, the class of languages recognizable by families of Boolean circuits of constant depth and polynomial size. This upper bound subsumes Hahn's (2020) results that GUHAT cannot recognize the DYCK languages or …
