Stochastic processes provide a mathematically elegant way model complex data. In theory, they provide flexible priors over function classes that can encode a wide range of interesting assumptions. In practice, however, efficient inference by optimisation or marginalisation is difficult, a problem further exacerbated with big data and high dimensional input spaces. We propose a novel variational autoencoder (VAE) called the prior encoding variational autoencoder ($π$VAE). The $π$VAE is finitely exchangeable and Kolmogorov consistent, and thus is a continuous stochastic process. We use $π$VAE to learn low dimensional embeddings of function classes. We show that our framework can accurately learn expressive function classes such as Gaussian processes, but also properties of functions to enable statistical inference (such as the integral of a log Gaussian process). For popular tasks, such as spatial interpolation, $π$VAE achieves state-of-the-art performance both in terms of accuracy and computational efficiency. Perhaps most usefully, we demonstrate that the low dimensional independently distributed latent space representation learnt provides an elegant and scalable means of performing Bayesian inference for stochastic processes within probabilistic programming languages such as Stan.
Energy-based models (EBMs) have recently been successful in representing complex distributions of small images. However, sampling from them requires expensive Markov chain Monte Carlo (MCMC) iterations that mix slowly in high dimensional pixel space. Unlike EBMs, variational autoencoders (VAEs) generate samples quickly and are equipped with a latent space that enables fast traversal of the data manifold. However, VAEs tend to assign high probability density to regions in data space outside the actual data distribution and often fail at generating sharp images. In this paper, we propose VAEBM, …
Due to the intractable partition function, training energy-based models (EBMs) by maximum likelihood requires Markov chain Monte Carlo (MCMC) sampling to approximate the gradient of the Kullback-Leibler divergence between data and model distributions. However, it is non-trivial to sample from an EBM because of the difficulty of mixing between modes. In this paper, we propose to learn a variational auto-encoder (VAE) to initialize the finite-step MCMC, such as Langevin dynamics that is derived from the energy function, for efficient amortized sampling of the EBM. With these amortized MCMC sampl…

Variational autoencoders (VAEs) are latent variable models that can generate complex objects and provide meaningful latent representations. Moreover, they could be further used in downstream tasks such as classification. As previous work has shown, one can easily fool VAEs to produce unexpected latent representations and reconstructions for a visually slightly modified input. Here, we examine several objective functions for adversarial attack construction proposed previously and present a solution to alleviate the effect of these attacks. Our method utilizes the Markov Chain Monte Carlo (MCMC)…
We present Ordinary Differential Equation Variational Auto-Encoder (ODE$^2$VAE), a latent second order ODE model for high-dimensional sequential data. Leveraging the advances in deep generative models, ODE$^2$VAE can simultaneously learn the embedding of high dimensional trajectories and infer arbitrarily complex continuous-time latent dynamics. Our model explicitly decomposes the latent space into momentum and position components and solves a second order ODE system, which is in contrast to recurrent neural network (RNN) based time series models and recently proposed black-box ODE techniques.…

We explore the application of a nonlinear MCMC technique first introduced in [1] to problems in Bayesian machine learning. We provide a convergence guarantee in total variation that uses novel results for long-time convergence and large-particle ("propagation of chaos") convergence. We apply this nonlinear MCMC technique to sampling problems including a Bayesian neural network on CIFAR10.

We present a new Markov chain Monte Carlo method for estimating posterior probabilities of structural features in Bayesian networks. The method draws samples from the posterior distribution of partial orders on the nodes; for each sampled partial order, the conditional probabilities of interest are computed exactly. We give both analytical and empirical results that suggest the superiority of the new method compared to previous methods, which sample either directed acyclic graphs or linear orders on the nodes.
Bayesian learning in undirected graphical models|computing posterior distributions over parameters and predictive quantities is exceptionally difficult. We conjecture that for general undirected models, there are no tractable MCMC (Markov Chain Monte Carlo) schemes giving the correct equilibrium distribution over parameters. While this intractability, due to the partition function, is familiar to those performing parameter optimisation, Bayesian learning of posterior distributions over undirected model parameters has been unexplored and poses novel challenges. we propose several approximate MC…
Bayesian low-rank matrix factorization techniques have become an essential tool for relational data analysis and matrix completion. A standard approach is to assign zero-mean Gaussian priors on the columns or rows of factor matrices to create a conjugate system. This choice of prior leads to simple implementations; however it also causes symmetries in the posterior distribution that can severely reduce the efficiency of Markov-chain Monte-Carlo (MCMC) sampling approaches. In this paper, we propose a simple modification to the prior choice that provably breaks these symmetries and maintains/imp…

There has been recent interest in developing scalable Bayesian sampling methods such as stochastic gradient MCMC (SG-MCMC) and Stein variational gradient descent (SVGD) for big-data analysis. A standard SG-MCMC algorithm simulates samples from a discrete-time Markov chain to approximate a target distribution, thus samples could be highly correlated, an undesired property for SG-MCMC. In contrary, SVGD directly optimizes a set of particles to approximate a target distribution, and thus is able to obtain good approximations with relatively much fewer samples. In this paper, we propose a principl…

Initial work on variational autoencoders assumed independent latent variables with simple distributions. Subsequent work has explored incorporating more complex distributions and dependency structures: including normalizing flows in the encoder network allows latent variables to entangle non-linearly, creating a richer class of distributions for the approximate posterior, and stacking layers of latent variables allows more complex priors to be specified for the generative model. This work explores incorporating arbitrary dependency structures, as specified by Bayesian networks, into VAEs. This…

Recent studies show that advanced priors play a major role in deep generative models. Exemplar VAE, as a variant of VAE with an exemplar-based prior, has achieved impressive results. However, due to the nature of model design, an exemplar-based model usually requires vast amounts of data to participate in training, which leads to huge computational complexity. To address this issue, we propose Bayesian Pseudocoresets Exemplar VAE (ByPE-VAE), a new variant of VAE with a prior based on Bayesian pseudocoreset. The proposed prior is conditioned on a small-scale pseudocoreset rather than the whole …

MCMC methods for sampling from the space of DAGs can mix poorly due to the local nature of the proposals that are commonly used. It has been shown that sampling from the space of node orders yields better results [FK03, EW06]. Recently, Koivisto and Sood showed how one can analytically marginalize over orders using dynamic programming (DP) [KS04, Koi06]. Their method computes the exact marginal posterior edge probabilities, thus avoiding the need for MCMC. Unfortunately, there are four drawbacks to the DP technique: it can only use modular priors, it can only compute posteriors over modular fe…

Bayesian inverse problems are often computationally challenging when the forward model is governed by complex partial differential equations (PDEs). This is typically caused by expensive forward model evaluations and high-dimensional parameterization of priors. This paper proposes a domain-decomposed variational auto-encoder Markov chain Monte Carlo (DD-VAE-MCMC) method to tackle these challenges simultaneously. Through partitioning the global physical domain into small subdomains, the proposed method first constructs local deterministic generative models based on local historical data, which …

The right to be forgotten has been legislated in many countries, but its enforcement in the AI industry would cause unbearable costs. When single data deletion requests come, companies may need to delete the whole models learned with massive resources. Existing works propose methods to remove knowledge learned from data for explicitly parameterized models, which however are not appliable to the sampling-based Bayesian inference, i.e., Markov chain Monte Carlo (MCMC), as MCMC can only infer implicit distributions. In this paper, we propose the first machine unlearning algorithm for MCMC. We fir…

We propose a family of novel hierarchical Bayesian deep auto-encoder models capable of identifying disentangled factors of variability in data. While many recent attempts at factor disentanglement have focused on sophisticated learning objectives within the VAE framework, their choice of a standard normal as the latent factor prior is both suboptimal and detrimental to performance. Our key observation is that the disentangled latent variables responsible for major sources of variability, the relevant factors, can be more appropriately modeled using long-tail distributions. The typical Gaussian…
Bayesian nonparametric (BNP) models provide elegant methods for discovering underlying latent features within a data set, but inference in such models can be slow. We exploit the fact that completely random measures, which commonly used models like the Dirichlet process and the beta-Bernoulli process can be expressed as, are decomposable into independent sub-measures. We use this decomposition to partition the latent measure into a finite measure containing only instantiated components, and an infinite measure containing all other components. We then select different inference algorithms for t…
Graph structured data are abundant in the real world. Among different graph types, directed acyclic graphs (DAGs) are of particular interest to machine learning researchers, as many machine learning models are realized as computations on DAGs, including neural networks and Bayesian networks. In this paper, we study deep generative models for DAGs, and propose a novel DAG variational autoencoder (D-VAE). To encode DAGs into the latent space, we leverage graph neural networks. We propose an asynchronous message passing scheme that allows encoding the computations on DAGs, rather than using exist…

Normalized random measures (NRMs) provide a broad class of discrete random measures that are often used as priors for Bayesian nonparametric models. Dirichlet process is a well-known example of NRMs. Most of posterior inference methods for NRM mixture models rely on MCMC methods since they are easy to implement and their convergence is well studied. However, MCMC often suffers from slow convergence when the acceptance rate is low. Tree-based inference is an alternative deterministic posterior inference method, where Bayesian hierarchical clustering (BHC) or incremental Bayesian hierarchical cl…

Markov jump processes and continuous time Bayesian networks are important classes of continuous time dynamical systems. In this paper, we tackle the problem of inferring unobserved paths in these models by introducing a fast auxiliary variable Gibbs sampler. Our approach is based on the idea of uniformization, and sets up a Markov chain over paths by sampling a finite set of virtual jump times and then running a standard hidden Markov model forward filtering-backward sampling algorithm over states at the set of extant and virtual jump times. We demonstrate significant computational benefits ov…

Despite its wide use and empirical successes, the theoretical understanding and study of the behaviour and performance of the variational autoencoder (VAE) have only emerged in the past few years. We contribute to this recent line of work by analysing the VAE's reconstruction ability for unseen test data, leveraging arguments from the PAC-Bayes theory. We provide generalisation bounds on the theoretical reconstruction error, and provide insights on the regularisation effect of VAE objectives. We illustrate our theoretical results with supporting experiments on classical benchmark datasets.

The posteriors over neural network weights are high dimensional and multimodal. Each mode typically characterizes a meaningfully different representation of the data. We develop Cyclical Stochastic Gradient MCMC (SG-MCMC) to automatically explore such distributions. In particular, we propose a cyclical stepsize schedule, where larger steps discover new modes, and smaller steps characterize each mode. We also prove non-asymptotic convergence of our proposed algorithm. Moreover, we provide extensive experimental results, including ImageNet, to demonstrate the scalability and effectiveness of cyc…

This paper studies the fundamental problem of learning deep generative models that consist of multiple layers of latent variables organized in top-down architectures. Such models have high expressivity and allow for learning hierarchical representations. Learning such a generative model requires inferring the latent variables for each training example based on the posterior distribution of these latent variables. The inference typically requires Markov chain Monte Caro (MCMC) that can be time consuming. In this paper, we propose to use noise initialized non-persistent short run MCMC, such as f…
Variational autoencoder (VAE) is a very popular and well-investigated generative model in neural learning research. To leverage VAE in practical tasks dealing with a massive dataset of large dimensions, it is required to deal with the difficulty of building low variance evidence lower bounds (ELBO). Markov Chain Monte Carlo (MCMC) is an effective approach to tighten the ELBO for approximating the posterior distribution and Hamiltonian Variational Autoencoder (HVAE) is an effective MCMC inspired approach for constructing a low-variance ELBO that is amenable to the reparameterization trick. This paper proposes a new randomized strategy for adaptive MCMC using Bayesian optimization. This approach applies to non-differentiable objective functions and trades off exploration and exploitation to reduce the number of potentially costly objective function evaluations. We demonstrate the strategy in the complex setting of sampling from constrained, discrete and densely connected probabilistic graphical models where, for each variation of the problem, one needs to adjust the parameters of the proposal mechanism automatically to ensure efficient mixing of the Markov chains.

Autoencoders gained popularity in the deep learning revolution given their ability to compress data and provide dimensionality reduction. Although prominent deep learning methods have been used to enhance autoencoders, the need to provide robust uncertainty quantification remains a challenge. This has been addressed with variational autoencoders so far. Bayesian inference via Markov Chain Monte Carlo (MCMC) sampling has faced several limitations for large models; however, recent advances in parallel computing and advanced proposal schemes have opened routes less traveled. This paper presents B…

A new hybrid approach to structure learning enables inference in large graphs. In the first step, we define a reduced search space by means of the PC algorithm or based on prior knowledge. In the second step, an iterative order MCMC scheme proceeds to optimize within the restricted search space and estimate the MAP graph. Sa…

We study the problem of sampling from the power posterior distribution in Bayesian Gaussian mixture models, a robust version of the classical posterior. This power posterior is known to be non-log-concave and multi-modal, which leads to exponential mixing times for some standard MCMC algorithms. We introduce and study the Reflected Metropolis-Hastings Random Walk (RMRW) algorithm for sampling. For symmetric two-component Gaussian mixtures, we prove that its mixing time is bounded as $d^{1.5}(d + \Vert θ_{0} \Vert^2)^{4.5}$ as long as the sample size $n$ is of the order $d (d + \Vert θ_{0} \Ver…
Kernel methods have revolutionized the fields of pattern recognition and machine learning. Their success, however, critically depends on the choice of kernel parameters. Using Gaussian process (GP) classification as a working example, this paper focuses on Bayesian inference of covariance (kernel) parameters using Markov chain Monte Carlo (MCMC) methods. The motivation is that, compared to standard optimization of kernel parameters, they have been systematically demonstrated to be superior in quantifying uncertainty in predictions. Recently, the Pseudo-Marginal MCMC approach has been proposed …
In this work, we propose a Bayesian type sparse deep learning algorithm. The algorithm utilizes a set of spike-and-slab priors for the parameters in the deep neural network. The hierarchical Bayesian mixture will be trained using an adaptive empirical method. The sparsity of the network is achieved while optimizing the hyperparameters with adaptive searching and penalizing. A popular SG-MCMC approach is Sto…
The methodology developed in this article is motivated by a wide range of prediction and uncertainty quantification problems that arise in Statistics, Machine Learning and Applied Mathematics, such as non-parametric regression, multi-class classification and inversion of partial differential equations. One popular formulation of such problems is as Bayesian inverse problems, where a prior distribution is used to regularize inference on a high-dimensional latent state, typically a function or a field. It is common that such priors are non-Gaussian, for example piecewise-constant or heavy-tailed…
Learning in deep models using Bayesian methods has generated significant attention recently. This is largely because of the feasibility of modern Bayesian methods to yield scalable learning and inference, while maintaining a measure of uncertainty in the model parameters. Stochastic gradient MCMC algorithms (SG-MCMC) are a family of diffusion-based sampling methods for large-scale Bayesian learning. In SG-MCMC, multivariate stochastic gradient thermostats (mSGNHT) augment each parameter of interest, with a momentum and a thermostat variable to maintain stationary distributions as target poster…
Differentially private mechanisms protect privacy by introducing additional randomness into the data. Restricting access to only the privatized data makes it challenging to perform valid statistical inference on parameters underlying the confidential data. Specifically, the likelihood function of the privatized data requires integrating over the large space of confidential databases and is typically intractable. For Bayesian analysis, this results in a posterior distribution that is doubly intractable, rendering traditional MCMC techniques inapplicable. We propose an MCMC framework to perform …
We address the inverse problem for the mean-field Ising model with two- and three-body interactions using a Bayesian framework. To overcome these challenges, we develop a hybrid algorithm that combines Adaptive Metropolis Hastings with geometry-aware Riemannian manifold Hamiltonian dynamics. In many applications of Bayesian clustering, posterior sampling on the discrete state space of cluster allocations is achieved via Markov chain Monte Carlo (MCMC) techniques. As it is typically challenging to design transition kernels to explore this state space efficiently, MCMC convergence diagnostics for clustering applications is especially important. For general MCMC problems, state-of-the-art convergence diagnostics involve comparisons across multiple chains. However, single-chain alternatives can be appealing for computationally intensive and slowly-mixing MCMC, as is typically the case…

Markov chain Monte Carlo (MCMC) methods are powerful computational tools for analysis of complex statistical problems. However, their computational efficiency is highly dependent on the chosen proposal distribution, which is generally difficult to find. One way to solve this problem is to use adaptive MCMC algorithms which automatically tune the statistics of a proposal distribution during the MCMC run. A new adaptive MCMC algorithm, called the variational Bayesian adaptive Metropolis (VBAM) algorithm, is developed. The VBAM algorithm updates the proposal covariance matrix using the variationa…
