Protein-protein interaction (PPI) extraction from published scientific literature provides additional support for precision medicine efforts. However, many of the current PPI extraction methods need extensive feature engineering and cannot make full use of the prior knowledge in knowledge bases (KB). KBs contain huge amounts of structured information about entities and relationships, therefore plays a pivotal role in PPI extraction. This paper proposes a knowledge-aware attention network (KAN) to fuse prior knowledge about protein-protein pairs and context information for PPI extraction. The proposed model first adopts a diagonal-disabled multi-head attention mechanism to encode context sequence along with knowledge representations learned from KB. Then a novel multi-dimensional attention mechanism is used to select the features that can best describe the encoded context. Experiment results on the BioCreative VI PPI dataset show that the proposed approach could acquire knowledge-aware dependencies between different words in a sequence and lead to a new state-of-the-art performance.
Protein-protein interactions (PPIs) are critical to normal cellular function and are related to many disease pathways. However, only 4% of PPIs are annotated with PTMs in biological knowledge databases such as IntAct, mainly performed through manual curation, which is neither time nor cost-effective. We use the IntAct PPI database to create a distant supervised dataset annotated with interacting protein pairs, their corresponding PTM type, and associated abstracts from the PubMed database. We train an ensemble of BioBERT models - dubbed PPI-BioBERT-x10 to improve confidence calibration. We ext…

This paper presents an end-to-end system for fact extraction and verification using textual and tabular evidence, the performance of which we demonstrate on the FEVEROUS dataset. We experiment with both a multi-task learning paradigm to jointly train a graph attention network for both the task of evidence extraction and veracity prediction, as well as a single objective graph model for solely learning veracity prediction and separate evidence extraction. In both instances, we employ a framework for per-cell linearization of tabular evidence, thus allowing us to treat evidence from tables as se…

Protein-protein interaction (PPI) extraction from published scientific literature provides additional support for precision medicine efforts. Meanwhile, knowledge bases (KBs) contain huge amounts of structured information of protein entities and their relations, which can be encoded in entity and relation embeddings to help PPI extraction. However, the prior knowledge of protein-protein pairs must be selectively used so that it is suitable for different contexts. This paper proposes a Knowledge Selection Model (KSM) to fuse the selected prior knowledge and context information for PPI extractio…
Accurate systems for extracting Protein-Protein Interactions (PPIs) automatically from biomedical articles can help accelerate biomedical research. Biomedical Informatics researchers are collaborating to provide metaservices and advance the state-of-art in PPI extraction. One problem often neglected by current Natural Language Processing systems is the characteristic complexity of the sentences in biomedical literature. In this paper, we report on the impact that automatic simplification of sentences has on the performance of a state-of-art PPI extraction system, showing a substantial improvem…

Automatically extracting Protein-Protein Interactions (PPI) from biomedical literature provides additional support for precision medicine efforts. This paper proposes a novel memory network-based model (MNM) for PPI extraction, which leverages prior knowledge about protein-protein pairs with memory networks. The proposed MNM captures important context clues related to knowledge representations learned from knowledge bases. Both entity embeddings and relation embeddings of prior knowledge are effective in improving the PPI extraction model, leading to a new state-of-the-art performance on the B…
Protein-protein interaction extraction is the key precondition of the construction of protein knowledge network, and it is very important for the research in the biomedicine. This paper extracted directional protein-protein interaction from the biological text, using the SVM-based method. Experiments were evaluated on the LLL05 corpus with good results. The results show that dependency features are import for the protein-protein interaction extraction and features related to the interaction word are effective for the interaction direction judgment. At last, we analyzed the effects of different…

Motivation: The biomedical literature contains a wealth of chemical-protein interactions (CPIs). Automatically extracting CPIs described in biomedical literature is essential for drug discovery, precision medicine, as well as basic biomedical research. Most existing methods focus only on the sentence sequence to identify these CPIs. However, the local structure of sentences and external biomedical knowledge also contain valuable information. Effective use of such information may improve the performance of CPI extraction. Results: In this paper, we propose a novel neural network-based approach …
To minimize the accelerating amount of time invested in the biomedical literature search, numerous approaches for automated knowledge extraction have been proposed. Relation extraction is one such task where semantic relations between the entities are identified from the free text. In the biomedical domain, extraction of regulatory pathways, metabolic processes, adverse drug reaction or disease models necessitates knowledge from the individual relations, for example, physical or regulatory interactions between genes, proteins, drugs, chemical, disease or phenotype. In this paper, we study the …

Adversarial training is a technique of improving model performance by involving adversarial examples in the training process. In this paper, we investigate adversarial training with multiple adversarial examples to benefit the relation extraction task. We also apply adversarial training technique in semi-supervised scenarios to utilize unlabeled data. The evaluation results on protein-protein interaction and protein subcellular localization task illustrate adversarial training provides improvement on the supervised model, and is also effective on involving unlabeled data in the semi-supervised…
In Track-1 of the BioCreative VII Challenge participants are asked to identify interactions between drugs/chemicals and proteins. In-context named entity annotations for each drug/chemical and protein are provided and one of fourteen different interactions must be automatically predicted. For this relation extraction task, we attempt both a BERT-based sentence classification approach, and a more novel text-to-text approach using a T5 model. We find that larger BERT-based models perform better in general, with our BioMegatron-based model achieving the highest scores across all metrics, achievin…

The biomedical literature provides a rich source of knowledge such as protein-protein interactions (PPIs), drug-drug interactions (DDIs) and chemical-protein interactions (CPIs). Biomedical relation extraction aims to automatically extract biomedical relations from biomedical text for various biomedical research. State-of-the-art methods for biomedical relation extraction are primarily based on supervised machine learning and therefore depend on (sufficient) labeled data. However, creating large sets of training data is prohibitively expensive and labor-intensive, especially so in biomedicine …
Dialogue-based Relation Extraction (DRE) aims to predict the relation type of argument pairs that are mentioned in dialogue. The latest trigger-enhanced methods propose trigger prediction tasks to promote DRE. However, these methods are not able to fully leverage the trigger information and even bring noise to relation extraction. To solve these problems, we propose TLAG, which fully leverages the trigger and label-aware knowledge to guide the relation extraction. First, we design an adaptive trigger fusion module to fully leverage the trigger information. Then, we introduce label-aware knowle…

Cross-lingual information extraction (CLIE) is an important and challenging task, especially in low resource scenarios. To tackle this challenge, we propose a training method, called Halo, which enforces the local region of each hidden state of a neural model to only generate target tokens with the same semantic structure tag. This simple but powerful technique enables a neural model to learn semantics-aware representations that are robust to noise, without introducing any extra parameter, thus yielding better generalization in both high and low resource settings.
Knowledge about protein-protein interactions is essential in understanding the biological processes such as metabolic pathways, DNA replication, and transcription etc. However, a majority of the existing Protein-Protein Interaction (PPI) systems are dependent primarily on the scientific literature, which is yet not accessible as a structured database. Thus, efficient information extraction systems are required for identifying PPI information from the large collection of biomedical texts. Most of the existing systems model the PPI extraction task as a classification problem and are tailored to …
We introduce a biomedical information extraction (IE) pipeline that extracts biological relationships from text and demonstrate that its components, such as named entity recognition (NER) and relation extraction (RE), outperform state-of-the-art in BioNLP. We apply it to tens of millions of PubMed abstracts to extract protein-protein interactions (PPIs) and augment these extractions to a biomedical knowledge graph that already contains PPIs extracted from STRING, the leading structured PPI database. We show that, despite already containing PPIs from an established structured source, augmenting…

We participated, in the Article Classification and the Interaction Method subtasks (ACT and IMT, respectively) of the Protein-Protein Interaction task of the BioCreative III Challenge. For the ACT, we pursued an extensive testing of available Named Entity Recognition and dictionary tools, and used the most promising ones to extend our Variable Trigonometric Threshold linear classifier. For the IMT, we experimented with a primarily statistical approach, as opposed to employing a deeper natural language processing strategy. Finally, we also studied the benefits of integrating the method extracti…

Automated relation extraction (RE) from biomedical literature is critical for many downstream text mining applications in both research and real-world settings. However, most existing benchmarking datasets for bio-medical RE only focus on relations of a single type (e.g., protein-protein interactions) at the sentence level, greatly limiting the development of RE systems in biomedicine. In this work, we first review commonly used named entity recognition (NER) and RE datasets. Then we present BioRED, a first-of-its-kind biomedical RE corpus with multiple entity types (e.g., gene/protein, diseas…

Open information extraction (IE) is the task of extracting open-domain assertions from natural language sentences. A key step in open IE is confidence modeling, ranking the extractions based on their estimated quality to adjust precision and recall of extracted assertions. We found that the extraction likelihood, a confidence measure used by current supervised open IE systems, is not well calibrated when comparing the quality of assertions extracted from different sentences. We propose an additional binary classification loss to calibrate the likelihood to make it more globally comparable, and…

Distant supervised relation extraction is an efficient approach to scale relation extraction to very large corpora, and has been widely used to find novel relational facts from plain text. Recent studies on neural relation extraction have shown great progress on this task via modeling the sentences in low-dimensional spaces, but seldom considered syntax information to model the entities. In this paper, we propose to learn syntax-aware entity embedding for neural relation extraction. First, we encode the context of entities on a dependency tree as sentence-level entity embedding based on tree-G…

Recognizing and categorizing lexical collocations in context is useful for language learning, dictionary compilation and downstream NLP. However, it is a challenging task due to the varying degrees of frozenness lexical collocations exhibit. In this paper, we put forward a sequence tagging BERT-based model enhanced with a graph-aware transformer architecture, which we evaluate on the task of collocation recognition in context. Our results suggest that explicitly encoding syntactic dependencies in the model architecture is helpful, and provide insights on differences in collocation typification…
In this paper, we propose an approach for Relationship Extraction (RE) based on labeled graph kernels. The kernel we propose is a particularization of a random walk kernel that exploits two properties previously studied in the RE literature: (i) the words between the candidate entities or connecting them in a syntactic representation are particularly likely to carry information regarding the relationship; and (ii) combining information from distinct sources in a kernel may help the RE system make better decisions. We performed experiments on a dataset of protein-protein interactions and the re…

Aspect Sentiment Triplet Extraction (ASTE) is the task of extracting the triplets of target entities, their associated sentiment, and opinion spans explaining the reason for the sentiment. Existing research efforts mostly solve this problem using pipeline approaches, which break the triplet extraction process into several stages. Our observation is that the three elements within a triplet are highly related to each other, and this motivates us to build a joint model to extract such triplets using a sequence tagging approach. However, how to effectively design a tagging approach to extract the …

The exponential increase in publication rate of new articles is limiting access of researchers to relevant literature. This has prompted the use of text mining tools to extract key biological information. Previous studies have reported extensive modification of existing generic text processors to process biological text. However, this requirement for modification had not been examined. In this study, we have constructed Muscorian, using MontyLingua, a generic text processor. It uses a two-layered generalization-specialization paradigm previously proposed where text was generically processed to…
Identifying interactions between proteins is important to understand underlying biological processes. Extracting a protein-protein interaction (PPI) from the raw text is often very difficult. Previous supervised learning methods have used handcrafted features on human-annotated data sets. Our architecture achieves state of the art results (precision, recall, and F1-score) on the AIMed and BioInfer benchmark data sets. Moreover, our models achieve a significant improvement over …

Distant supervision for relation extraction heavily suffers from the wrong labeling problem. To alleviate this issue in news data with the timestamp, we take a new factor time into consideration and propose a novel time-aware distant supervision framework (Time-DS). Time-DS is composed of a time series instance-popularity and two strategies. Instance-popularity is to encode the strong relevance of time and true relation mention. Therefore, instance-popularity would be an effective clue to reduce the noises generated through distant supervision labeling. The two strategies, i.e., hard filter an…
We present a generic and trend-aware curriculum learning approach for graph neural networks. It extends existing approaches by incorporating sample-level loss trends to better discriminate easier from harder samples and schedule them for training. In this paper, we propose a Layout-aware document-level Information Extraction dataset, LIE, to facilitate the study of extracting both structural and semantic knowledge from visually rich documents (VRDs), so as to gene…
Extracting structured knowledge from product profiles is crucial for various applications in e-Commerce. State-of-the-art approaches for knowledge extraction were each designed for a single category of product, and thus do not apply to real-life e-Commerce scenarios, which often contain thousands of diverse categories. This paper proposes TXtract, a taxonomy-aware knowledge extraction model that applies to thousands of product categories organized in a hierarchical taxonomy. Through category conditional self-attention and multi-task learning, our approach is both scalable, as it trains a singl…

State-of-the-art methods for protein-protein interaction (PPI) extraction are primarily feature-based or kernel-based by leveraging lexical and syntactic information. But how to incorporate such knowledge in the recent deep learning methods remains an open question. In this paper, we propose a multichannel dependency-based convolutional neural network model (McDepCNN). It applies one channel to the embedding vector of each word in the sentence, and another channel to the embedding vector of the head of the corresponding word. Therefore, the model can use richer information obtained from differ…

Webpage information extraction (WIE) is an important step to create knowledge bases. For this, classical WIE methods leverage the Document Object Model (DOM) tree of a website. However, use of the DOM tree poses significant challenges as context and appearance are encoded in an abstract manner. To address this challenge we propose to reformulate WIE as a context-aware Webpage Object Detection task. Specifically, we develop a Context-aware Visual Attention-based (CoVA) detection pipeline which combines appearance features with syntactical structure from the DOM tree. To study the approach we co…
