The Poisson equation is commonly encountered in engineering, for instance in computational fluid dynamics (CFD) where it is needed to compute corrections to the pressure field to ensure the incompressibility of the velocity field. In the present work, we propose a novel fully convolutional neural network (CNN) architecture to infer the solution of the Poisson equation on a 2D Cartesian grid with different resolutions given the right hand side term, arbitrary boundary conditions and grid parameters. It provides unprecedented versatility for a CNN approach dealing with partial differential equations. The boundary conditions are handled using a novel approach by decomposing the original Poisson problem into a homogeneous Poisson problem plus four inhomogeneous Laplace sub-problems. The model is trained using a novel loss function approximating the continuous $L^p$ norm between the prediction and the target. Even when predicting on grids denser than previously encountered, our model demonstrates encouraging capacity to reproduce the correct solution profile. The proposed model, which outperforms well-known neural network models, can be included in a CFD solver to help with solving the Poisson equation. Analytical test cases indicate that our CNN architecture is capable of predicting the correct solution of a Poisson problem with mean percentage errors below 10%, an improvement by comparison to the first step of conventional iterative methods. Predictions from our model, used as the initial guess to iterative algorithms like Multigrid, can reduce the RMS error after a single iteration by more than 90% compared to a zero initial guess.
The Poisson-Boltzmann model is an effective and popular approach for modeling solvated biomolecules in continuum solvent with dissolved electrolytes. In this paper, we report our recent work in developing a Galerkin boundary integral method for solving the Poisson-Boltzmann (PB) equation. The solver has combined advantages in accuracy, efficiency, and memory usage as it applies a well-posed boundary integral formulation to circumvent many numerical difficulties associated with the PB equation and uses an O(N) Cartesian Fast Multipole Method (FMM) to accelerate the GMRES iteration. In addition,…
The treatment of complex geometries in Computational Fluid Dynamics applications is a challenging endeavor, which immersed boundary and cut-cell techniques can significantly simplify by alleviating the meshing process required by body-fitted meshes. These methods however introduce new challenges, as the formulation of accurate and well-posed discrete operators becomes nontrivial. Here, a conservative cartesian cut cell method is proposed for the solution of the incompressible Navier--Stokes equation on staggered Cartesian grids. Emphasis is set on the structure of the discrete operators, desig…
We revisit the generation of balanced octrees for adaptive mesh refinement (AMR) of Cartesian domains with immersed complex geometries. In a recent short note [Hasbestan and Senocak, J. Comput. Phys. vol. 351:473-477 (2017)], we showed that the data-locality of the Z-order curve in hashed linear octree generation methods may not be perfect because of potential collisions in the hash table. Building on that observation, we propose a binarized octree generation method that complies with the Z-order curve exactly. Similar to a hashed linear octree generation method, we use Morton encoding to inde…
We present an accurate and efficient method to calculate the gravitational potential of an isolated system in three-dimensional Cartesian and cylindrical coordinates subject to vacuum (open) boundary conditions. Our method consists of two parts: an interior solver and a boundary solver. The interior solver adopts an eigenfunction expansion method together with a tridiagonal matrix solver to solve the Poisson equation subject to the zero boundary condition. The boundary solver employs James's method to calculate the boundary potential due to the screening charges required to keep the zero bound…

The Poisson-Boltzmann equation is a widely used model to study the electrostatics in molecular solvation. Its numerical solution using a boundary integral formulation requires a mesh on the molecular surface only, yielding accurate representations of the solute, which is usually a complicated geometry. Here, we utilize adjoint-based analyses to form two goal-oriented error estimates that allows us to determine the contribution of each discretization element (panel) to the numerical error in the solvation free energy. This information is useful to identify high-error panels to then refine them …
We propose a mesh refinement technique for solving elliptic difference equations on unbounded domains based on the fast lattice Green's function (FLGF) method. The FLGF method exploits the regularity of the Cartesian mesh and uses the fast multipole method in conjunction with fast Fourier transforms to yield linear complexity and decrease time-to-solution. We extend this method to a multi-resolution scheme and allow for locally refined Cartesian blocks embedded in the computational domain. Appropriately chosen interpolation and regularization operators retain consistency between the discrete L…
We present a dimensionally split method for computing solutions to the compressible Navier-Stokes equations on Cartesian cut cell meshes. The method is globally second order accurate in the L1 norm, fully conservative, and allows the use of time steps determined by the regular grid spacing. We provide a description of the three-dimensional implementation of the method and evaluate its numerical performance by computing solutions to a number of test problems ranging from the nearly incompressible to the highly compressible flow regimes. All the computed results show good agreement with referenc…
We present a CUDA accelerated implementation of the Characteristic/Scan Conversion algorithm to generate narrow band signed distance fields in logically Cartesian grids. We outline an approach of task and data management on GPUs based on an input of a closed triangulated surface with the aim of reducing pre-processing and mesh-generation times. The work demonstrates a fast signed distance field generation of triangulated surfaces with tens of thousands to several million features in high resolution domains. We present improvements to the robustness of the original algorithm and an overview of …

We discuss Coarse Grid Projection (CGP) methodology as a guide for partial mesh refinement of incompressible flow computations for the first time. Based on it, if for a given spatial resolution the numerical simulation diverges or the velocity outputs are not accurate enough, instead of refining both the advection-diffusion and the Poisson grids, the CGP mesh refinement suggests to only refine the advection-diffusion grid and keep the Poisson grid resolution unchanged. The application of the novel mesh refinement tool is shown in the cases of flow over a backward-facing step and flow past a cy…
Adaptive interface-Mesh un-Refinement (AiMuR) based Sharp-Interface Level-Set-Method (SI-LSM) is proposed for both uniform and non-uniform Cartesian-Grid. The AiMuR involves interface location based dynamic un-refinement (with merging of the four control volumes) of the Cartesian grid away from the interface. The un-refinement is proposed for the interface solver only. A detailed numerical methodology is presented for the AiMuR and ghost-fluid method based SI-LSM. Advantage of the novel as compared to the traditional SI-LSM is demonstrated with a detailed qualitative as well as quantitative pe…
This article presents a hardware architecture independent implementation of an adaptive mesh refinement Poisson solver that is integrated into the electrostatic Particle-In-Cell beam dynamics code OPAL. The Poisson solver is solely based on second generation Trilinos packages to ensure the desired hardware portability. Based on the massively parallel framework AMReX, formerly known as BoxLib, the new adaptive mesh refinement interface provides several refinement policies in order to enable precise large-scale neighbouring bunch simulations in high intensity cyclotrons. The solver is validated …
A finite element solution of an ion channel dielectric continuum model such as Poisson-Boltzmann equation (PBE) and a system of Poisson-Nernst-Planck equations (PNP) requires tetrahedral meshes for an ion channel protein region, a membrane region, and an ionic solvent region as well as an interface fitted irregular tetrahedral mesh of a simulation box domain. However, generating these meshes is very difficult and highly technical due to the related three regions having very complex geometrical shapes. Currently, an ion channel mesh generation software package developed in Lu's research group i…
We present CubismAMR, a C++ library for distributed simulations with block-structured grids and Adaptive Mesh Refinement. A numerical method to solve the incompressible Navier-Stokes equations is proposed, that comes with a novel approach of solving the pressure Poisson equation on an adaptively refined grid. Validation and verification results for the method are presented, for the flow past an impulsively started cylinder.
Implicit-solvent models are widely used to study the electrostatics in dissolved biomolecules, which are parameterized using force fields. Standard force fields treat the charge distribution with point charges, however, other force fields have emerged which offer a more realistic description by considering polarizability. In this work, we present the implementation of the polarizable and multipolar force field AMOEBA, in the boundary integral Poisson-Boltzmann solver \texttt{PyGBe}. Previous work from other researchers coupled AMOEBA with the finite-difference solver APBS, and found difficulti…
