Sequence analysis is an increasingly popular approach for analysing life courses represented by ordered collections of activities experienced by subjects over time. Here, we analyse a survey data set containing information on the career trajectories of a cohort of Northern Irish youths tracked between the ages of 16 and 22. We propose a novel, model-based clustering approach suited to the analysis of such data from a holistic perspective, with the aims of estimating the number of typical career trajectories, identifying the relevant features of these patterns, and assessing the extent to which such patterns are shaped by background characteristics.
Several criteria exist for measuring pairwise dissimilarities among categorical sequences. Typically, dissimilarity matrices are employed as input to heuristic clustering algorithms. The family of methods we develop instead clusters sequences directly using mixtures of exponential-distance models. Basing the models on weighted variants of the Hamming distance metric permits closed-form expressions for parameter estimation. Simultaneously allowing the component membership probabilities to depend on fixed covariates and accommodating sampling weights in the clustering process yields new insights on the Northern Irish data. In particular, we find that school examination performance is the single most important predictor of cluster membership.
Life course epidemiology of chronic diseases has been dominated so far by the environmental approach. Whether it focuses on early life exposures and events or later lifestyle behaviors, this approach assumes that previous life experiences interact at each stage of life and shape subsequent health trajectories. Inspired by the analysis of social trajectories, focusing on transitions between multiple states, in multiple dimensions of the social experience, we propose in this paper a novel empirical approach to multiple time-to-event health data, denoted as multiple state analysis. Alike the so-c…
Although anger is an important emotion that underlies much overt aggression at great social cost, little is known about how to quantify anger or to specify the relationship between anger and the overt behaviors that express it. This paper proposes a novel statistical model which provides both a metric for the intensity of anger and an approach to determining the quantitative relationship between anger intensity and the specific behaviors that it controls. From observed angry behaviors, we reconstruct the time course of the latent anger intensity and the linkage between anger intensity and the …
Joint modeling technique is a recent advancement in effectively analyzing the longitudinal history of patients with the occurrence of an event of interest attached to it. This procedure is successfully implemented in biomarker studies to examine parents with the occurrence of tumor. One of the typical problem that influences the necessary inference is the presence of missing values in the longitudinal responses as well as in covariates. The occurrence of missingness is very common due to the dropout of patients from the study. This article presents an effective and detailed way to handle the m…

Social scientists have frequently sought to understand the distinct effects of age, period, and cohort, but disaggregation of the three dimensions is difficult because cohort = period - age. We argue that this technical difficulty reflects a disconnection between how cohort effect is conceptualized and how it is modeled in the traditional age-period-cohort framework. We propose a new method, called the age-period-cohort-interaction (APC-I) model, that is qualitatively different from previous methods in that it represents Ryder's (1965) theoretical account about the conditions under which cohor…
As gene expression measurement technology is shifting from microarrays to sequencing, the statistical tools available for their analysis must be adapted since RNA-seq data are measured as counts. Recently, it has been proposed to tackle the count nature of these data by modeling log-count reads per million as continuous variables, using nonparametric regression to account for their inherent heteroscedasticity. Adopting such a framework, we propose tcgsaseq, a principled, model-free and efficient top-down method for detecting longitudinal changes in RNA-seq gene sets. Considering gene sets defi…

Characterization of long-term disease dynamics, from disease-free to end-stage, is integral to understanding the course of neurodegenerative diseases such as Parkinson's and Alzheimer's; and ultimately, how best to intervene. Natural history studies typically recruit multiple cohorts at different stages of disease and follow them longitudinally for a relatively short period of time. We propose a latent time joint mixed effects model to characterize long-term disease dynamics using this short-term data. Markov chain Monte Carlo methods are proposed for estimation, model selection, and inference…
Palliative medicine is an interdisciplinary specialty focusing on improving quality of life (QOL) for patients with serious illness and their families. Palliative care programs are available or under development at over 80% of large US hospitals (300+ beds). Palliative care clinical trials present unique analytic challenges relative to evaluating the palliative care treatment efficacy which is to improve patients diminishing QOL as disease progresses towards end of life (EOL). A unique feature of palliative care clinical trials is that patients will experience decreasing QOL during the trial d…
We present generalized additive latent and mixed models (GALAMMs) for analysis of clustered data with responses and latent variables depending smoothly on observed variables. A scalable maximum likelihood estimation algorithm is proposed, utilizing the Laplace approximation, sparse matrix computation, and automatic differentiation. Mixed response types, heteroscedasticity, and crossed random effects are naturally incorporated into the framework. The models developed were motivated by applications in cognitive neuroscience, and two case studies are presented. First, we show how GALAMMs can join…
In animal behavior studies, a common goal is to investigate the causal pathways between an exposure and outcome, and a mediator that lies in between. Causal mediation analysis provides a principled approach for such studies. Although many applications involve longitudinal data, the existing causal mediation models are not directly applicable to settings where the mediators are measured on irregular time grids. In this paper, we propose a causal mediation model that accommodates longitudinal mediators on arbitrary time grids and survival outcomes simultaneously. We take a functional data analys…
Studies of memory trajectories using longitudinal data often result in highly non-representative samples due to selective study enrollment and attrition. An additional bias comes from practice effects that result in improved or maintained performance due to familiarity with test content or context. These challenges may bias study findings and severely distort the ability to generalize to the target population. In this study we propose an approach for estimating the finite population mean of a longitudinal outcome conditioning on being alive at a specific time point. We develop a flexible Bayes…
We propose a statistical method for clustering of multivariate longitudinal data into homogeneous groups. This method relies on a time-varying extension on the classical K-means algorithm, where a multivariate vector autoregressive model is additionally assumed for modeling the evolution of clusters' centroids over time. We base the inference on a least squares specification of the model and coordinate descent algorithm. To illustrate our work, we consider a longitudinal dataset on human development. Three variables are modeled, namely life expectancy, education and gross domestic product.
The prevalence of chronic non-communicable diseases such as obesity has noticeably increased in the last decade. The study of these diseases in early life is of paramount importance in determining their course in adult life and in supporting clinical interventions. Recently, attention has been drawn on approaches that study the alteration of metabolic pathways in obese children. In this work, we propose a novel joint modelling approach for the analysis of growth biomarkers and metabolite concentrations, to unveil metabolic pathways related to child obesity. Within a Bayesian framework, we flex…
Penalized generalized estimating equations with Elastic Net or L2-Smoothly Clipped Absolute Deviation penalization are proposed to simultaneously select the most important variables and estimate their effects for longitudinal Gaussian data when multicollinearity is present. The method is able to consistently select and estimate the main effects even when strong correlations are present. In addition, the potential pitfall of time-dependent covariates is clarified. Both asymptotic theory and simulation results reveal the effectiveness of penalization as a data mining tool for longitudinal data, …
We propose a nonparametric bivariate time-varying coefficient model for longitudinal measurements with the occurrence of a terminal event that is subject to right censoring. The time-varying coefficients capture the longitudinal trajectories of covariate effects along with both the followup time and the residual lifetime. The proposed model extends the parametric conditional approach given terminal event time in recent literature, and thus avoids potential model misspecification. We consider a kernel smoothing method for estimating regression coefficients in our model and use cross-validation …

We propose a method to learn a distribution of shape trajectories from longitudinal data, i.e. the collection of individual objects repeatedly observed at multiple time-points. The method allows to compute an average spatiotemporal trajectory of shape changes at the group level, and the individual variations of this trajectory both in terms of geometry and time dynamics. First, we formulate a non-linear mixed-effects statistical model as the combination of a generic statistical model for manifold-valued longitudinal data, a deformation model defining shape trajectories via the action of a fini…
