This paper describes the architectural design as well as key implementation details of the Open Source popt4jlib library (https://githhub.org/ioannischristou/popt4jlib) that contains a fairly large number of meta-heuristic and other exact optimization algorithms parallel/distributed Java implementations. Although we report on speedup and efficiency issues on some of the algorithms in the library, our main concern is to detail the design decisions for the key parallel/distributed infrastructure built into the library, so as to make it easier for developers to develop their own parallel implementations of the algorithms of their choice, rather than simply using it as an off-the-self application library.
In this report, we describe the design and implementation of Ibdxnet, a low-latency and high-throughput transport providing the benefits of InfiniBand networks to Java applications. Ibdxnet is part of the Java-based DXNet library, a highly concurrent and simple to use messaging stack with transparent serialization of messaging objects and focus on very small messages (< 64 bytes). Ibdxnet implements the transport interface of DXNet in Java and a custom C++ library in native space using JNI. Several optimizations in both spaces minimize context switching overhead between Java and C++ and are no…
Manual translation of the algorithms from sequential version to its parallel counterpart is time consuming and can be done only with the specific knowledge of hardware accelerator architecture, parallel programming or programming environment. The automation of this process makes porting the code much easier and faster. The key aspect in this case is how efficient the generated parallel code will be. The paper describes J-Parallelio, the framework for automatic analysis of the bytecode source codes and its parallelisation on multicore processors. The process consists of a few steps. First step …
We present the parallel particle filtering (PPF) software library, which enables hybrid shared-memory/distributed-memory parallelization of particle filtering (PF) algorithms combining the Message Passing Interface (MPI) with multithreading for multi-level parallelism. The library is implemented in Java and relies on OpenMPI's Java bindings for inter-process communication. It includes dynamic load balancing, multi-thread balancing, and several algorithmic improvements for PF, such as input-space domain decomposition. The PPF library hides the difficulties of efficient parallel programming of P…
This paper presents an overview of the "Applied Parallel Computing" course taught to final year Software Engineering undergraduate students in Spring 2014 at NUST, Pakistan. The main objective of the course was to introduce practical parallel programming tools and techniques for shared and distributed memory concurrent systems. A unique aspect of the course was that Java was used as the principle programming language. The course was divided into three sections. The first section covered parallel programming techniques for shared memory systems that include multicore and Symmetric Multi-Process…
In this article we present our relocatable distributed collections library. Building on top of the AGPAS for Java library, we provide a number of useful intra-node parallel patterns as well as the features necessary to support the distributed nature of the computation through clearly identified methods. In particular, the transfer of distributed collections' entries between processes is supported via an integrated relocation system. This enables dynamic load-balancing capabilities, making it possible for programs to adapt to uneven or evolving cluster performance. The system we developed makes…

In this paper, we discuss software design issues related to the development of parallel computational intelligence algorithms on multi-core CPUs, using the new Java 8 functional programming features. In particular, we focus on probabilistic graphical models (PGMs) and present the parallelisation of a collection of algorithms that deal with inference and learning of PGMs from data. Namely, maximum likelihood estimation, importance sampling, and greedy search for solving combinatorial optimisation problems. Through these concrete examples, we tackle the problem of defining efficient data structu…
This paper presents an approach that exploits Java annotations to provide meta information needed to automatically transform plain Java programs into parallel code that can be run on multicore workstation. Programmers just need to decorate the methods that will eventually be executed in parallel with standard Java annotations. Annotations are automatically processed at launch-time and parallel byte code is derived. Once in execution the program automatically retrieves the information about the executing platform and evaluates the information specified inside the annotations to transform the by…
Deep learning can achieve outstanding results in various fields. However, it requires so significant computational power that graphics processing units (GPUs) and/or numerous computers are often required for the practical application. We have developed a new distributed calculation framework called "Sashimi" that allows any computer to be used as a distribution node only by accessing a website. We have also developed a new JavaScript neural network framework called "Sukiyaki" that uses general purpose GPUs with web browsers. Sukiyaki performs 30 times faster than a conventional JavaScript libr…
A novel parallel patterns library, Groovy Parallel Patterns, is presented which, from the outset, has been designed to exploit more general process parallelism than the usual data and task parallel architectures. The library executes on a standard Java Virtual Machine. The library provides a collection of processes that can be plugged together to form a variety of parallel architectures and is intrinsically its own DSL. A network of processes is guaranteed to be deadlock and livelock free and terminate correctly and this is proved by the use of formal methods. Error capture and a basic logging…
Peptide Optimization is a highly complex problem and it takes very long time of computation. This optimization process uses many software applications in a cluster running GNU/Linux Operating System that perform special tasks. The application to organize the whole optimization process had been already developed, namely SEPP (System for Evolutionary Pareto Optimization of Peptides/Polymers). A single peptide optimization takes a lot of computation time to produce a certain number of individuals. However, it can be accelerated by increasing the degree of parallelism as well as the number of node…
We present DASH, a C++ template library that offers distributed data structures and parallel algorithms and implements a compiler-free PGAS (partitioned global address space) approach. DASH offers many productivity and performance features such as global-view data structures, efficient support for the owner-computes model, flexible multidimensional data distribution schemes and inter-operability with STL (standard template library) algorithms. DASH also features a flexible representation of the parallel target machine and allows the exploitation of several hierarchically organized levels of lo…
The advent of asynchronous iterative scheme gives high efficiency to numerical computations. However, it is generally difficult to handle the problems of resource management and convergence detection. This paper uses JACK2, an asynchronous communication kernel library for iterative algorithms, to implement both classical and asynchronous parareal algorithms, especially the latter. We illustrate the measures whereby one can tackle the problems above elegantly for the time-dependent case. Finally, experiments are presented to prove the availability and efficiency of such application.
We present a set of novel ideas on design and implementation of monitor objects for multi-threaded programs. Our approach has two main goals: (a) increase parallelism in monitor objects and thus provide performance gains (shorter runtimes) for multi-threaded programs, and (b) introduce constructs that allow programmers to easily write monitor-based multi-threaded programs that can achieve these performance gains. We describe the concepts of our framework, called ActiveMonitor, and its prototype implementation using futures. We evaluate its performance in terms of runtimes of multi-threaded pro…
Somoclu is a massively parallel tool for training self-organizing maps on large data sets written in C++. It builds on OpenMP for multicore execution, and on MPI for distributing the workload across the nodes in a cluster. It is also able to boost training by using CUDA if graphics processing units are available. A sparse kernel is included, which is useful for high-dimensional but sparse data, such as the vector spaces common in text mining workflows. Python, R and MATLAB interfaces facilitate interactive use. Apart from fast execution, memory use is highly optimized, enabling training large …

This paper gives a detailed study on the performance of oil paint image filter algorithm with various parameters applied on an image of RGB model. Oil Paint image processing, being very performance hungry, current research tries to find improvement using parallel pattern library. With increasing kernel-size, the processing time of oil paint image filter algorithm increases exponentially.
In this paper, we address the problem of designing a distributed application meant to run both classical and asynchronous iterations. MPI libraries are very popular and widely used in the scientific community, however asynchronous iterative methods raise non-negligible difficulties about the efficient management of communication requests and buffers. Moreover, a convergence detection issue is introduced, which requires the implementation of one of the various state-of-the-art termination methods, which are not necessarily highly reliable for most computational environments. We propose here an …
A low-cap power budget is challenging for exascale computing. Dynamic Voltage and Frequency Scaling (DVFS) and Uncore Frequency Scaling (UFS) are the two widely used techniques for limiting the HPC application's energy footprint. However, existing approaches fail to provide a unified solution that can work with different types of parallel programming models and applications. This paper proposes Cuttlefish, a programming model oblivious C/C++ library for achieving energy efficiency in multicore parallel programs running over Intel processors. An online profiler periodically profiles model-speci…
Fast algorithms for the computation of $N$-body problems can be broadly classified into mesh-based interpolation methods, and hierarchical or multiresolution methods. To this last class belongs the well-known fast multipole method (FMM), which offers O(N) complexity. This paper presents an extensible parallel library for $N$-body interactions utilizing the FMM algorithm, built on the framework of PETSc. A prominent feature of this library is that it is designed to be extensible, with a view to unifying efforts involving many algorithms based on the same principles as the FMM and enabling easy …
We present the Multiscale Coupling Library and Environment: MUSCLE 2. This multiscale component-based execution environment has a simple to use Java, C++, C, Python and Fortran API, compatible with MPI, OpenMP and threading codes. We demonstrate its local and distributed computing capabilities and compare its performance to MUSCLE 1, file copy, MPI, MPWide, and GridFTP. The local throughput of MPI is about two times higher, so very tightly coupled code should use MPI as a single submodel of MUSCLE 2; the distributed performance of GridFTP is lower, especially for small messages. We test the pe…
MPJ Express is a messaging system that allows computational scientists to write and execute parallel Java applications on High Performance Computing (HPC) hardware. Despite its successful adoption in the Java HPC community, the MPJ Express software currently does not provide any support for debugging and profiling parallel applications and hence forces its users to rely on manual and tedious debugging/profiling methods. Support for such tools is essential to help application developers increase their overall productivity. To address this we have developed debugging and profiling tools for MPJ …
Porting applications to new hardware or programming models is a tedious and error prone process. Every help that eases these burdens is saving developer time that can then be invested into the advancement of the application itself instead of preserving the status-quo on a new platform. The Alpaka library defines and implements an abstract hierarchical redundant parallelism model. The model exploits parallelism and memory hierarchies on a node at all levels available in current hardware. By doing so, it allows to achieve platform and performance portability across various types of accelerators …
In this paper we demonstrate the methodology for parallelizing the computation of large one-dimensional discrete fast Fourier transforms (DFFTs) on multi-core Intel Xeon processors. DFFTs based on the recursive Cooley-Tukey method have to control cache utilization, memory bandwidth and vector hardware usage, and at the same time scale across multiple threads or compute nodes. Our method builds on single-threaded Intel Math Kernel Library (MKL) implementation of DFFT, and uses the Intel Cilk Plus framework for thread parallelism. We demonstrate the ability of Intel Cilk Plus to handle parallel …
We design and implement a ready-to-use library in PyTorch for performing micro-batch pipeline parallelism with checkpointing proposed by GPipe (Huang et al., 2019). In particular, we develop a set of design components to enable pipeline-parallel gradient computation in PyTorch's define-by-run and eager execution environment. We show that each component is necessary to fully benefit from pipeline parallelism in such environment, and demonstrate the efficiency of the library by applying it to various network architectures including AmoebaNet-D and U-Net. Our library is available at https://githu…
Massively parallel Fourier transforms are widely used in computational sciences, and specifically in computational fluid dynamics which involves unbounded Poisson problems. In practice the latter is usually the most time-consuming operation due to its inescapable all-to-all communication pattern. The original flups library tackles that issue with an implementation of the distributed Fourier transform tailor-made for successive resolutions of unbounded Poisson problems. However the proposed implementation lacks of flexibility as it only supports cell-centered data layout and features a plain co…
In this proceedings we discuss the motivation, implementation details, and performance of a new physics code base called Grid. It is intended to be more performant, more general, but similar in spirit to QDP++\cite{QDP}. Our approach is to engineer the basic type system to be consistently fast, rather than bolt on a few optimised routines, and we are attempt to write all our optimised routines directly in the Grid framework. It is hoped this will deliver best known practice performance across the next generation of supercomputers, which will provide programming challenges to traditional scalar…
