We consider the problem of accurately identifying cell boundaries and labeling individual cells in confocal microscopy images, specifically, 3D image stacks of cells with tagged cell membranes. Precise identification of cell boundaries, their shapes, and quantifying inter-cellular space leads to a better understanding of cell morphogenesis. Towards this, we outline a cell segmentation method that uses a deep neural network architecture to extract a confidence map of cell boundaries, followed by a 3D watershed algorithm and a final refinement using a conditional random field. In addition to improving the accuracy of segmentation compared to other state-of-the-art methods, the proposed approach also generalizes well to different datasets without the need to retrain the network for each dataset. Detailed experimental results are provided, and the source code is available on GitHub.
In this paper we present a new method for cystoid macular edema (CME) segmentation in retinal Optical Coherence Tomography (OCT) images, using a fully convolutional neural network (FCN) and a fully connected conditional random fields (dense CRFs). As a first step, the framework trains the FCN model to extract features from retinal layers in OCT images, which exhibit CME, and then segments CME regions using the trained model. Thereafter, dense CRFs are used to refine the segmentation according to the edema appearance. We have trained and tested the framework with OCT images from 10 patients wit…

Automated surface segmentation is important and challenging in many medical image analysis applications. Recent deep learning based methods have been developed for various object segmentation tasks. Most of them are a classification based approach (e.g., U-net), which predicts the probability of being target object or background for each voxel. One problem of those methods is lacking of topology guarantee for segmented objects, and usually post processing is needed to infer the boundary surface of the object. In this paper, a novel model based on 3-D convolutional neural networks (CNNs) and Co…
Fully-connected Conditional Random Field (CRF) is often used as post-processing to refine voxel classification results by encouraging spatial coherence. In this paper, we propose a new end-to-end training method called Posterior-CRF. In contrast with previous approaches which use the original image intensity in the CRF, our approach applies 3D, fully connected CRF to the posterior probabilities from a CNN and optimizes both CNN and CRF together. The experiments on white matter hyperintensities segmentation demonstrate that our method outperforms CNN, post-processing CRF and different end-to-en…
We propose a new generative adversarial architecture to mitigate imbalance data problem in medical image semantic segmentation where the majority of pixels belongs to a healthy region and few belong to lesion or non-health region. A model trained with imbalanced data tends to bias toward healthy data which is not desired in clinical applications and predicted outputs by these networks have high precision and low sensitivity. We propose a new conditional generative refinement network with three components: a generative, a discriminative, and a refinement network to mitigate unbalanced data prob…
Although having achieved great success in medical image segmentation, deep convolutional neural networks usually require a large dataset with manual annotations for training and are difficult to generalize to unseen classes. Few-shot learning has the potential to address these challenges by learning new classes from only a few labeled examples. In this work, we propose a new framework for few-shot medical image segmentation based on prototypical networks. Our innovation lies in the design of two key modules: 1) a context relation encoder (CRE) that uses correlation to capture local relation fe…
For the challenging semantic image segmentation task the most efficient models have traditionally combined the structured modelling capabilities of Conditional Random Fields (CRFs) with the feature extraction power of CNNs. In more recent works however, CRF post-processing has fallen out of favour. We argue that this is mainly due to the slow training and inference speeds of CRFs, as well as the difficulty of learning the internal CRF parameters. To overcome both issues we propose to add the assumption of conditional independence to the framework of fully-connected CRFs. This allows us to refo…
In this contribution, a semi-automatic segmentation algorithm for (medical) image analysis is presented. More precise, the approach belongs to the category of interactive contouring algorithms, which provide real-time feedback of the segmentation result. However, even with interactive real-time contouring approaches there are always cases where the user cannot find a satisfying segmentation, e.g. due to homogeneous appearances between the object and the background, or noise inside the object. For these difficult cases the algorithm still needs additional user support. However, this additional …
Artificial intelligence is making great changes in academy and industry with the fast development of deep learning, which is a branch of machine learning and statistical learning. Conditional random fields coded as CNN [2] or RNN [3] and connected with FCN has been successfully applied in object detection [4]. In this paper, we introduce a multi-resolution neural network for FCN and apply Gaussian filter to the extended CRF kernel neighborhood and the label image to reduce the oscillating effect of CRF neural netw…
Conditional Random Rields (CRF) have been widely applied in image segmentations. While most studies rely on hand-crafted features, we here propose to exploit a pre-trained large convolutional neural network (CNN) to generate deep features for CRF learning. The deep CNN is trained on the ImageNet dataset and transferred to image segmentations here for constructing potentials of superpixels. Then the CRF parameters are learnt using a structured support vector machine (SSVM). To fully exploit context information in inference, we construct spatially related co-occurrence pairwise potentials and in…
Robots typically possess sensors of different modalities, such as colour cameras, inertial measurement units, and 3D laser scanners. Often, solving a particular problem becomes easier when more than one modality is used. However, while there are undeniable benefits to combine sensors of different modalities the process tends to be complicated. Segmenting scenes observed by the robot into a discrete set of classes is a central requirement for autonomy as understanding the scene is the first step to reason about future situations. Scene segmentation is commonly performed using either image data …
Modern semantic segmentation methods devote much effect to adjusting image feature representations to improve the segmentation performance in various ways, such as architecture design, attention mechnism, etc. However, almost all those methods neglect the particularity of class weights (in the classification layer) in segmentation models. In this paper, we notice that the class weights of categories that tend to share many adjacent boundary pixels lack discrimination, thereby limiting the performance. We call this issue Boundary-caused Class Weights Confusion (BCWC). We try to focus on this pr…
Deep convolutional neural networks for image segmentation do not learn the label structure explicitly and may produce segmentations with an incorrect structure, e.g., with disconnected cylindrical structures in the segmentation of tree-like structures such as airways or blood vessels. In this paper, we propose a novel label refinement method to correct such errors from an initial segmentation, implicitly incorporating information about label structure. This method features two novel parts: 1) a model that generates synthetic structural errors, and 2) a label appearance simulation network that …

We present an approach for the joint segmentation and grouping of similar components in anisotropic 3D image data and use it to segment neural tissue in serial sections electron microscopy (EM) images. We first construct a nested set of neuron segmentation hypotheses for each slice. A conditional random field (CRF) then allows us to evaluate both the compatibility of a specific segmentation and a specific inter-slice assignment of neuron candidates with the underlying observations. The model is solved optimally for an entire image stack simultaneously using integer linear programming (ILP), wh…

Segmentation of the fetal brain from stacks of motion-corrupted fetal MRI slices is important for motion correction and high-resolution volume reconstruction. Although Convolutional Neural Networks (CNNs) have been widely used for automatic segmentation of the fetal brain, their results may still benefit from interactive refinement for challenging slices. To improve the efficiency of interactive refinement process, we propose an Uncertainty-Guided Interactive Refinement (UGIR) framework. We first propose a grouped convolution-based CNN to obtain multiple automatic segmentation predictions with…
Most existing methods for CRF estimation from a single image fail to handle general real images. For instance, EdgeCRF based on colour patches extracted from edges works effectively only when the presence of noise is insignificant, which is not the case for many real images; and, CRFNet, a recent method based on fully supervised deep learning works only for the CRFs that are in the training data, and hence fail to deal with other possible CRFs beyond the training data. To address these problems, we introduce a non-deep-learning method using prediction consistency and gradual refinement. First,…

First, a DFCN architecture which fuses depth information into the early layers and applies dilated convolution for later contextual reasoning is designed. Then, a depth-sensitive fully-connected conditional random field (DCRF) is proposed and combined with the previous DFCN to refine the preliminary result. Crowd flow segmentation is an important step in many video surveillance tasks. In this work, we propose an algorithm for segmenting flows in H.264 compressed videos in a completely unsupervised manner. Our algorithm works on motion vectors which can be obtained by partially decoding the compressed video without extracting any additional features. Our approach is based on modelling the motion vector field as a Conditional Random Field (CRF) and obtaining oriented motion segments by finding the optimal labelling which minimises the global energy of CRF. These oriented motion segments are recursi…
Traditional Scene Understanding problems such as Object Detection and Semantic Segmentation have made breakthroughs in recent years due to the adoption of deep learning. However, the former task is not able to localise objects at a pixel level, and the latter task has no notion of different instances of objects of the same class. We focus on the task of Instance Segmentation which recognises and localises objects down to a pixel level. Our model is based on a deep neural network trained for semantic segmentation. We propose a new approach to image segmentation, which exploits the advantages of both conditional random fields (CRFs) and decision trees. In the literature, the potential functions of CRFs are mostly defined as a linear combination of some pre-defined parametric models, and then methods like structured support vector machines (SSVMs) are applied to learn those linear coefficients. We instead formulate the unary and pairwise potentials as nonparametric forests---ensembles of decision trees, and learn the ensemble parameters and the trees in a unified optimization problem within the large-marg…

While most existing segmentation methods usually combined the powerful feature extraction capabilities of CNNs with Conditional Random Fields (CRFs) post-processing, the result always limited by the fault of CRFs . Due to the notoriously slow calculation speeds and poor efficiency of CRFs, in recent years, CRFs post-processing has been gradually eliminated. In this paper, an improved Generative Adversarial Networks (GANs) for image semantic segmentation task (semantic segmentation by GANs, Seg-GAN) is proposed to facilitate further segmentation research. In addition, we introduce Convolutional…
Actor-action semantic segmentation made an important step toward advanced video understanding problems: what action is happening; who is performing the action; and where is the action in space-time. Current models for this problem are local, based on layered CRFs, and are unable to capture long-ranging interaction of video parts. We propose a new model that combines these local labeling CRFs with a hierarchical supervoxel decomposition. The supervoxels provide cues for possible groupings of nodes, at various scales, in the CRFs to encourage adaptive, high-order groups for more effective labeli…
Deep convolutional neural networks (CNNs) are the backbone of state-of-art semantic image segmentation systems. Recent work has shown that complementing CNNs with fully-connected conditional random fields (CRFs) can significantly enhance their object localization accuracy, yet dense CRF inference is computationally expensive. We propose replacing the fully-connected CRF with domain transform (DT), a modern edge-preserving filtering method in which the amount of smoothing is controlled by a reference edge map. Domain transform filtering is several times faster than dense CRF inference and we sh…
The use of hierarchical Conditional Random Field model deal with the problem of labeling images . At the time of labeling a new image, selection of the nearest cluster and using the related CRF model to label this image. When one give input image, one first use the CRF model to get initial pixel labels then finding the cluster with most similar images. Then at last relabeling the input image by the CRF model associated with this cluster. This paper presents a approach to label and segment specific image having correct information.
We address the problem of semantic segmentation using deep learning. Most segmentation systems include a Conditional Random Field (CRF) to produce a structured output that is consistent with the image's visual features. Recent deep learning approaches have incorporated CRFs into Convolutional Neural Networks (CNNs), with some even training the CRF end-to-end with the rest of the network. However, these approaches have not employed higher order potentials, which have previously been shown to significantly improve segmentation performance. In this paper, we demonstrate that two types of higher o…

Superpixel-based Higher-order Conditional Random Fields (CRFs) are effective in enforcing long-range consistency in pixel-wise labeling problems, such as semantic segmentation. This paper proposes a superpixel-enhanced pairwise CRF framework that consists of the conventional pairwise as well as our proposed superpixel-enhanced pairwise (SP-Pairwise) potentials. SP-Pairwise potentials incorporate the superpixel-based higher-order …
In this paper, we address semantic segmentation of road-objects from 3D LiDAR point clouds. In particular, we wish to detect and categorize instances of interest, such as cars, pedestrians and cyclists. We formulate this problem as a point- wise classification problem, and propose an end-to-end pipeline called SqueezeSeg based on convolutional neural networks (CNN): the CNN takes a transformed LiDAR point cloud as input and directly outputs a point-wise label map, which is then refined by a conditional random field (CRF) implemented as a recurrent layer. Instance-level labels are then obtained…
State-of-the-art approaches for semantic segmentation rely on deep convolutional neural networks trained on fully annotated datasets, that have been shown to be notoriously expensive to collect, both in terms of time and money. To remedy this situation, weakly supervised methods leverage other forms of supervision that require substantially less annotation effort, but they typically present an inability to predict precise object boundaries due to approximate nature of the supervisory signals in those regions. While great progress has been made in improving the performance, many of these weakly…

Superpixel-based Higher-order Conditional random fields (SP-HO-CRFs) are known for their effectiveness in enforcing both short and long spatial contiguity for pixelwise labelling in computer vision. However, their higher-order potentials are usually too complex to learn and often incur a high computational cost in performing inference. We propose an new approximation approach to SP-HO-CRFs that resolves these problems. This paper formulates and presents a solution to the new problem of budgeted semantic video segmentation. Given a video, the goal is to accurately assign a semantic class label to every pixel in the video within a specified time budget. Typical approaches to such labeling problems, such as Conditional Random Fields (CRFs), focus on maximizing accuracy but do not provide a principled method for satisfying a time budget. For video data, the time required by CRF and related methods is often dominated by the time to compute low-level descriptors of supervoxels across the video. Our key contributio…

In this paper, we add message-passing between features and predictions and propose a deep unified CRF saliency model . Point cloud segmentation is the foundation of 3D environmental perception for modern intelligent systems. To solve this problem and image segmentation, conditional random fields (CRFs) are usually formulated as discrete models in label space to encourage label consistency, which is actually a kind of postprocessing. In this paper, we reconsider the CRF in feature space for point cloud segmentation because it can capture the structure of features well to improve the representation ability of features rather than simply smoothing. Therefore, we first model the point cloud features with a continu…

Fingerprint-based identification systems achieve higher accuracy when a slap containing multiple fingerprints of a subject is used instead of a single fingerprint. However, segmenting or auto-localizing all fingerprints in a slap image is a challenging task due to the different orientations of fingerprints, noisy backgrounds, and the smaller size of fingertip components. The presence of slap images in a real-world dataset where one or more fingerprints are rotated makes it challenging for a biometric recognition system to localize and label the fingerprints automatically.
