We present a fast learning-based algorithm for deformable, pairwise 3D medical image registration. Current registration methods optimize an objective function independently for each pair of images, which can be time-consuming for large data. We define registration as a parametric function, and optimize its parameters given a set of images from a collection of interest. Given a new pair of scans, we can quickly compute a registration field by directly evaluating the function using the learned parameters. We model this function using a convolutional neural network (CNN), and use a spatial transform layer to reconstruct one image from another while imposing smoothness constraints on the registration field. The proposed method does not require supervised information such as ground truth registration fields or anatomical landmarks. We demonstrate registration accuracy comparable to state-of-the-art 3D image registration, while operating orders of magnitude faster in practice. Our method promises to significantly speed up medical image analysis and processing pipelines, while facilitating novel directions in learning-based registration and its applications. Deformable registration is ubiquitous in medical image analysis. Many deformable registration methods minimize sum of squared difference (SSD) as the registration cost with respect to deformable model parameters. In this work, we construct a tight upper bound of the SSD registration cost by using a fully convolutional neural network (FCNN) in the registration pipeline. The upper bound SSD (UB-SSD) enhances the original deformable model parameter space by adding a heatmap output from FCNN. Next, we minimize this UB-SSD by adjusting both the parameters of the FCNN and the parameters of the defor…

In addition, we use the average transformation to construct a standard brain MRI atlas which can be used as fixed image. We verify our me…
We propose a registration algorithm for 2D CT/MRI medical images with a new unsupervised end-to-end strategy using convolutional neural networks. The contributions of our algorithm are threefold: (1) We transplant traditional image registration algorithms to an end-to-end convolutional neural network framework, while maintaining the unsupervised nature of image registration problems. The image-to-image integrated framework can simultaneously learn both image features and transformation matrix for registration. (2) Training with additional data without any label can further improve the registra…

Deformable image registration is a very important field of research in medical imaging. Recently multiple deep learning approaches were published in this area showing promising results. However, drawbacks of deep learning methods are the need for a large amount of training datasets and their inability to register unseen images different from the training datasets. One shot learning comes without the need of large training datasets and has already been proven to be applicable to 3D data. In this work we present a one shot registration approach for periodic motion tracking in 3D and 4D datasets.…

Deformable image registration can obtain dynamic information about images, which is of great significance in medical image analysis. The unsupervised deep learning registration method can quickly achieve high registration accuracy without labels. However, these methods generally suffer from uncorrelated features, poor ability to register large deformations and details, and unnatural deformation fields. To address the issues above, we propose an unsupervised multi-scale correlation iterative registration network (SearchMorph). In the proposed network, we introduce a correlation layer to strengt…

An effective backbone network is important to deep learning-based Deformable Medical Image Registration (DMIR), because it extracts and matches the features between two images to discover the mutual correspondence for fine registration. However, the existing deep networks focus on single image situation and are limited in registration task which is performed on paired images. Therefore, we advance a novel backbone network, XMorpher, for the effective corresponding feature representation in DMIR. 1) It proposes a novel full transformer architecture including dual parallel feature extraction net…
Deformable registration continues to be one of the key challenges in medical image analysis. While iconic registration methods have started to benefit from the recent advances in medical deep learning, the same does not yet apply for the registration of point sets, e.g. registration based on surfaces, keypoints or landmarks. This is mainly due to the restriction of the convolution operator in modern CNNs to densely gridded input. However, with the newly developed methods from the field of geometric deep learning suitable tools are now emerging, which enable powerful analysis of medical data on…
Large electron microscopy image datasets for connectomics are typically composed of thousands to millions of partially overlapping two-dimensional images (tiles), which must be registered into a coherent volume prior to further analysis. A common registration strategy is to find matching features between neighboring and overlapping image pairs, followed by a numerical estimation of optimal image deformation using a so-called solver program. Existing solvers are inadequate for large data volumes, and inefficient for small-scale image registration. In this work, an efficient and accurate matrix-…

We present deformable unsupervised medical image registration using a randomly-initialized deep convolutional neural network (CNN) as regularization prior. Conventional registration methods predict a transformation by minimizing dissimilarities between an image pair. The minimization is usually regularized with manually engineered priors, which limits the potential of the registration. By learning transformation priors from a large dataset, CNNs have achieved great success in deformable registration. However, learned methods are restricted to domain-specific data and the required amounts of me…

We present VoxelMorph, a fast learning-based framework for deformable, pairwise medical image registration. Traditional registration methods optimize an objective function for each pair of images, which can be time-consuming for large datasets or rich deformation models. In contrast to this approach, and building on recent learning-based methods, we formulate registration as a function that maps an input image pair to a deformation field that aligns these images. We parameterize the function via a convolutional neural network (CNN), and optimize the parameters of the neural network on a set of…

Deformation field estimation is an important and challenging issue in many medical image registration applications. In recent years, deep learning technique has become a promising approach for simplifying registration problems, and has been gradually applied to medical image registration. However, most existing deep learning registrations do not consider the problem that when the receptive field cannot cover the corresponding features in the moving image and the fixed image, it cannot output accurate displacement values. In fact, due to the limitation of the receptive field, the 3 x 3 kernel h…

Deformable image registration is a fundamental task in medical imaging. Due to the large computational complexity of deformable registration of volumetric images, conventional iterative methods usually face the tradeoff between the registration accuracy and the computation time in practice. In order to boost the registration performance in both accuracy and runtime, we propose a fast convolutional neural network. Specially, to efficiently utilize the memory resources and enlarge the model capacity, we adopt additive forwarding instead of channel concatenation and deepen the network in each enc…

Image registration is a fundamental task for medical imaging. Resampling of the intensity values is required during registration and better spatial resolution with finer and sharper structures can improve the resampling performance and hence the registration accuracy. Super-resolution (SR) is an algorithmic technique targeting at spatial resolution enhancement which can achieve an image resolution beyond the hardware limitation. In this work, we consider SR as a preprocessing technique and present a CNN-based resolution enhancement module (REM) which can be easily plugged into the registration…

Deformable image registration is a fundamental problem in the field of medical image analysis. During the last years, we have witnessed the advent of deep learning-based image registration methods which achieve state-of-the-art performance, and drastically reduce the required computational time. However, little work has been done regarding how can we encourage our models to produce not only accurate, but also anatomically plausible results, which is still an open question in the field. In this work, we argue that incorporating anatomical priors in the form of global constraints into the learni…

We propose an image-to-graph convolutional network that achieves deformable registration of a 3D organ mesh for a single-viewpoint 2D projection image. This framework enables simultaneous training of two types of transformation: from the 2D projection image to a displacement map, and from the sampled per-vertex feature to a 3D displacement that satisfies the geometrical constraint of the mesh structure. Reliably and physically accurately transferring information between images through deformable image registration with large anatomical differences is an open challenge in medical image analysis. Most existing methods have two key shortcomings: first, they require extensive up-front parameter tuning to each specific registration problem, and second, they have difficulty capturing large deformations and content mismatches between images. There have however been developments that have laid the foundation for potential solutions to both shortcomings. Towards the first shortcoming, a multi-objectiv…

While deep learning has achieved significant advances in accuracy for medical image segmentation, its benefits for deformable image registration have so far remained limited to reduced computation times. Previous work has either focused on replacing the iterative optimization of distance and smoothness terms with CNN-layers or using supervised approaches driven by labels. Our method is the first to combine the complementary strengths of global semantic information (represented by segmentation labels) and local distance metrics that help align surrounding structures. Image registration, the process of aligning two or more images, is the core technique of many (semi-)automatic medical image analysis tasks. Recent studies have shown that deep learning methods, notably convolutional neural networks (ConvNets), can be used for image registration. Thus far training of ConvNets for registration was supervised using predefined example registrations. However, obtaining example registrations is not trivial. To circumvent the need for predefined examples, and thereby to increase convenience of training ConvNets for image registration, we propose the Deep Learning Im…

In this work we propose a deep learning network for deformable image registration (DIRNet). The DIRNet consists of a convolutional neural network (ConvNet) regressor, a spatial transformer, and a resampler. The ConvNet analyzes a pair of fixed and moving images and outputs parameters for the spatial transformer, which generates the displacement vector field that enables the resampler to warp the moving image to the fixed image. The DIRNet is trained end-to-end by unsupervised optimization of a similarity metric between input image pairs. A trained DIRNet can be applied to perform registration …

Landmark correspondences are a widely used type of gold standard in image registration. However, the manual placement of corresponding points is subject to high inter-user variability in the chosen annotated locations and in the interpretation of visual ambiguities. In this paper, we introduce a principled strategy for the construction of a gold standard in deformable registration. Our framework: (i) iteratively suggests the most informative location to annotate next, taking into account its redundancy with previous annotations; (ii) extends traditional pointwise annotations by accounting for …
Deformable image registration, i.e., the task of aligning multiple images into one coordinate system by non-linear transformation, serves as an essential preprocessing step for neuroimaging data. Recent research on deformable image registration is mainly focused on improving the registration accuracy using multi-stage alignment methods, where the source image is repeatedly deformed in stages by a same neural network until it is well-aligned with the target image. Conventional methods for multi-stage registration can often blur the source image as the pixel/voxel values are repeatedly interpola…

The proposed gradient loss is robust across sequences and modals for large deformation. Besides, adversarial learning approach is used to transfer multi-modal similarity to mono-modal simila…

Objective: Deformable image registration is a fundamental problem in medical image analysis, with applications such as longitudinal studies, population modeling, and atlas based image segmentation. Registration is often phrased as an optimization problem, i.e., finding a deformation field that is optimal according to a given objective function. Discrete, combinatorial, optimization techniques have successfully been employed to solve the resulting optimization problem. Specifically, optimization based on $α$-expansion with minimal graph cuts has been proposed as a powerful tool for image regist…
