An efficient simulation-based methodology is proposed for the rolling window estimation of state space models, called particle rolling Markov chain Monte Carlo (MCMC) with double block sampling. In our method, which is based on Sequential Monte Carlo (SMC), particles are sequentially updated to approximate the posterior distribution for each window by learning new information and discarding old information from observations. Th particles are refreshed with an MCMC algorithm when the importance weights degenerate. To avoid degeneracy, which is crucial for reducing the computation time, we introduce a block sampling scheme and generate multiple candidates by the algorithm based on the conditional SMC. The theoretical discussion shows that the proposed methodology with a nested structure is expressed as SMC sampling for the augmented space to provide the justification. The computational performance is evaluated in illustrative examples, showing that the posterior distributions of the model parameters are accurately estimated. The proofs and additional discussions (algorithms and experimental results) are provided in the Supplementary Material.
Speeding up Markov Chain Monte Carlo (MCMC) for datasets with many observations by data subsampling has recently received considerable attention. A pseudo-marginal MCMC method is proposed that estimates the likelihood by data subsampling using a block-Poisson estimator. The estimator is a product of Poisson estimators, allowing us to update a single block of subsample indicators in each MCMC iteration so that a desired correlation is achieved between the logs of successive likelihood estimates. This is important since pseudo-marginal MCMC with positively correlated likelihood estimates can use…
Markov chain Monte Carlo (MCMC) methods are ubiquitous tools for simulation-based inference in many fields but designing and identifying good MCMC samplers is still an open question. This paper introduces a novel MCMC algorithm, namely, Auto Adapt MCMC. For sampling variables or blocks of variables, we use two levels of adaptation where the inner adaptation optimizes the MCMC performance within each sampler, while the outer adaptation explores the valid space of kernels to find the optimal samplers. We provide a theoretical foundation for our approach. To show the generality and usefulness of …
A novel computationally efficient Markov chain Monte Carlo (MCMC) scheme for latent Gaussian models (LGMs) is proposed in this paper. The sampling scheme is a two block Gibbs sampling scheme designed to exploit the model structure of LGMs. We refer to the proposed sampling scheme as the MCMC split sampler. The principle idea behind the MCMC split sampler is to split the latent Gaussian parameters into two vectors. The former vector consists of latent parameters which appear in the data density function, while the latter vector consists of latent parameters which do not appear in it. The former…
Markov chain Monte Carlo (MCMC) sampling is an important and commonly used tool for the analysis of hierarchical models. Nevertheless, practitioners generally have two options for MCMC: utilize existing software that generates a black-box "one size fits all" algorithm, or the challenging (and time consuming) task of implementing a problem-specific MCMC algorithm. Either choice may result in inefficient sampling, and hence researchers have become accustomed to MCMC runtimes on the order of days (or longer) for large models. We propose an automated procedure to determine an efficient MCMC algori…

We propose a stochastic gradient Markov chain Monte Carlo (SG-MCMC) algorithm for scalable inference in mixed-membership stochastic blockmodels (MMSB). Our algorithm is based on the stochastic gradient Riemannian Langevin sampler and achieves both faster speed and higher accuracy at every iteration than the current state-of-the-art algorithm based on stochastic variational inference. In addition we develop an approximation that can handle models that entertain a very large number of communities. The experimental results show that SG-MCMC strictly dominates competing algorithms in all cases.
MCMC methods are used in Bayesian statistics not only to sample from posterior distributions but also to estimate expectations. Underlying functions are most often defined on a continuous state space and can be unbounded. We consider a regenerative setting and Monte Carlo estimators based on i.i.d. blocks of a Markov chain trajectory. The main result is an inequality for the mean square error. We also consider confidence bounds. We first derive the results in terms of the asymptotic variance and then bound the asymptotic variance for both uniformly ergodic and geometrically ergodic Markov chai…
In geostatistics, Gaussian random fields are often used to model heterogeneities of soil or subsurface parameters. To give spatial approximations of these random fields, they are discretized. Then, different techniques of geostatistical inversion are used to condition them on measurement data. Among these techniques, Markov chain Monte Carlo (MCMC) techniques stand out, because they yield asymptotically unbiased conditional realizations. However, standard Markov Chain Monte Carlo (MCMC) methods suffer the curse of dimensionality when refining the discretization. This means that their efficienc…
An efficient MCMC algorithm is presented to cluster the nodes of a network such that nodes with similar role in the network are clustered together. This is known as block-modelling or block-clustering. The model is the stochastic blockmodel (SBM) with block parameters integrated out. The resulting marginal distribution defines a posterior over the number of clusters and cluster memberships. Sampling from this posterior is simpler than from the original SBM as transdimensional MCMC can be avoided. The algorithm is based on the allocation sampler. It requires a prior to be placed on the number o…
We propose a novel blocked version of the continuous-time bouncy particle sampler of [Bouchard-Côté et al., 2018] which is applicable to any differentiable probability density. This alternative implementation is motivated by blocked Gibbs sampling for state space models [Singh et al., 2017] and leads to significant improvement in terms of effective sample size per second, and furthermore, allows for significant parallelization of the resulting algorithm. The new algorithms are particularly efficient for latent state inference in high-dimensional state space models, where blocking in both space…
It is challenging to develop stochastic gradient based scalable inference for deep discrete latent variable models (LVMs), due to the difficulties in not only computing the gradients, but also adapting the step sizes to different latent factors and hidden layers. For the Poisson gamma belief network (PGBN), a recently proposed deep discrete LVM, we derive an alternative representation that is referred to as deep latent Dirichlet allocation (DLDA). Exploiting data augmentation and marginalization techniques, we derive a block-diagonal Fisher information matrix and its inverse for the simplex-co…

We propose a new class of learning algorithms that combines variational approximation and Markov chain Monte Carlo (MCMC) simulation. Naive algorithms that use the variational approximation as proposal distribution can perform poorly because this approximation tends to underestimate the true variance and other features of the data. We solve this problem by introducing more sophisticated MCMC algorithms. One of these algorithms is a mixture of two MCMC kernels: a random walk Metropolis kernel and a blockMetropolis-Hastings (MH) kernel with a variational approximation as proposaldistribution. Th…
We present an efficient algorithm for the inference of stochastic block models in large networks. The algorithm can be used as an optimized Markov chain Monte Carlo (MCMC) method, with a fast mixing time and a much reduced susceptibility to getting trapped in metastable states, or as a greedy agglomerative heuristic, with an almost linear $O(N\ln^2N)$ complexity, where $N$ is the number of nodes in the network, independent on the number of blocks being inferred. We show that the heuristic is capable of delivering results which are indistinguishable from the more exact and numerically expensive…
Topic models, and more specifically the class of Latent Dirichlet Allocation (LDA), are widely used for probabilistic modeling of text. MCMC sampling from the posterior distribution is typically performed using a collapsed Gibbs sampler. We propose a parallel sparse partially collapsed Gibbs sampler and compare its speed and efficiency to state-of-the-art samplers for topic models on five well-known text corpora of differing sizes and properties. In particular, we propose and compare two different strategies for sampling the parameter block with latent topic indicators. The experiments show th…
Markov chain Monte Carlo (MCMC) methods to sample from a probability distribution $π$ defined on a space $(Θ,\mathcal{T})$ consist of the simulation of realisations of Markov chains $\{θ_{n},n\geq1\}$ of invariant distribution $π$ and such that the distribution of $θ_{i}$ converges to $π$ as $i\rightarrow\infty$. In practice one is typically interested in the computation of expectations of functions, say $f$, with respect to $π$ and it is also required that averages $M^{-1}\sum_{n=1}^{M}f(θ_{n})$ converge to the expectation of interest. The iterative nature of MCMC makes it difficult to develo…
We investigate the efficiency of a marginal likelihood estimator where the product of the marginal posterior distributions is used as an importance-sampling function. The approach is generally applicable to multi-block parameter vector settings, does not require additional Markov Chain Monte Carlo (MCMC) sampling and is not dependent on the type of MCMC scheme used to sample from the posterior. The proposed approach is applied to normal regression models, finite normal mixtures and longitudinal Poisson models, and leads to accurate marginal likelihood estimates.
Markov Chain Monte Carlo (MCMC) methods are a popular technique in Bayesian statistical modeling. They have long been used to obtain samples from posterior distributions, but recent research has focused on the scalability of these techniques for large problems. We do not develop new sampling methods but instead describe a blocked Gibbs sampler which is sufficiently scalable to accomodate many interesting problems. The sampler we describe applies to a restricted subset of the Generalized Linear Mixed-effects Models (GLMM's); this subset includes Poisson and Gaussian regression models. The block…
Stochastic epidemic models provide an interpretable probabilistic description of the spread of a disease through a population. Yet, fitting these models to partially observed data is a notoriously difficult task due to intractability of the likelihood for many classical models. To remedy this issue, this article introduces a novel data-augmented MCMC algorithm for exact Bayesian inference under the stochastic SIR model, given only discretely observed counts of infection. In a Metropolis-Hastings step, the latent data are jointly proposed from a surrogate process carefully designed to closely r…

Effective implementations of sampling-based probabilistic inference often require manually constructed, model-specific proposals. Inspired by recent progresses in meta-learning for training learning agents that can generalize to unseen environments, we propose a meta-learning approach to building effective and generalizable MCMC proposals. We parametrize the proposal as a neural network to provide fast approximations to block Gibbs conditionals. The learned neural proposals generalize to occurrences of common structural motifs across different models, allowing for the construction of a library…
Traditional Markov chain Monte Carlo (MCMC) sampling of hidden Markov models (HMMs) involves latent states underlying an imperfect observation process, and generates posterior samples for top-level parameters concurrently with nuisance latent variables. When potentially many HMMs are embedded within a hierarchical model, this can result in prohibitively long MCMC runtimes. We study combinations of existing methods, which are shown to vastly improve computational efficiency for these hierarchical models while maintaining the modeling flexibility provided by embedded HMMs. The methods include di…
An intriguing new class of piecewise deterministic Markov processes (PDMPs) has recently been proposed as an alternative to Markov chain Monte Carlo (MCMC). In order to facilitate the application to a larger class of problems, we propose a new class of PDMPs termed Gibbs zig-zag samplers, which allow parameters to be updated in blocks with a zig-zag sampler applied to certain parameters and traditional MCMC-style updates to others. We demonstrate the flexibility of this framework on posterior sampling for logistic models with shrinkage priors for high-dimensional regression and random effects …
Practitioners of Bayesian statistics have long depended on Markov chain Monte Carlo (MCMC) to obtain samples from intractable posterior distributions. Unfortunately, MCMC algorithms are typically serial, and do not scale to the large datasets typical of modern machine learning. The recently proposed consensus Monte Carlo algorithm removes this limitation by partitioning the data and drawing samples conditional on each partition in parallel (Scott et al, 2013). A fixed aggregation function then combines these samples, yielding approximate posterior samples. We introduce variational consensus Mo…
Data augmentation improves the convergence of iterative algorithms, such as the EM algorithm and Gibbs sampler by introducing carefully designed latent variables. In this article, we first propose a data augmentation scheme for the first-order autoregression plus noise model, where optimal values of working parameters introduced for recentering and rescaling of the latent states, can be derived analytically by minimizing the fraction of missing information in the EM algorithm. The proposed data augmentation scheme is then utilized to design efficient Markov chain Monte Carlo (MCMC) algorithms …
The sampling of probability distributions specified up to a normalization constant is an important problem in both machine learning and statistical mechanics. While classical stochastic sampling methods such as Markov Chain Monte Carlo (MCMC) or Langevin Dynamics (LD) can suffer from slow mixing times there is a growing interest in using normalizing flows in order to learn the transformation of a simple prior distribution to the given target distribution. Here we propose a generalized and combined approach to sample target densities: Stochastic Normalizing Flows (SNF) -- an arbitrary sequence …
Practitioners of Markov chain Monte Carlo (MCMC) may hesitate to use random walk Metropolis-Hastings algorithms, especially variable-at-a-time algorithms with many parameters, because these algorithms require users to select values of tuning parameters (step sizes). These algorithms perform poorly if the step sizes are set to be too low or too high. We show in this paper that it is not difficult for an algorithm to tune these step sizes automatically to obtain a desired acceptance probability, since the logit of the acceptance probability is very nearly linear in the log of the step size, with…
Recently developed adaptive Markov chain Monte Carlo (MCMC) methods have been applied successfully to many problems in Bayesian statistics. Grapham is a new open source implementation covering several such methods, with emphasis on graphical models for directed acyclic graphs. The implemented algorithms include the seminal Adaptive Metropolis algorithm adjusting the proposal covariance according to the history of the chain and a Metropolis algorithm adjusting the proposal scale based on the observed acceptance probability. Different variants of the algorithms allow one, for example, to use the…
Sampling from hierarchical Bayesian models is often difficult for MCMC methods, because of the strong correlations between the model parameters and the hyperparameters. Recent Riemannian manifold Hamiltonian Monte Carlo (RMHMC) methods have significant potential advantages in this setting, but are computationally expensive. We introduce a new RMHMC method, which we call semi-separable Hamiltonian Monte Carlo, which uses a specially designed mass matrix that allows the joint Hamiltonian over model parameters and hyperparameters to decompose into two simpler Hamiltonians. This structure is explo…
We describe NIMBLE, a system for programming statistical algorithms for general model structures within R. NIMBLE is designed to meet three challenges: flexible model specification, a language for programming algorithms that can use different models, and a balance between high-level programmability and execution efficiency. For model specification, NIMBLE extends the BUGS language and creates model objects, which can manipulate variables, calculate log probability values, generate simulations, and query the relationships among variables. For algorithm programming, NIMBLE provides functions tha…
When performing Bayesian data analysis using a general linear mixed model, the resulting posterior density is almost always analytically intractable. However, if proper conditionally conjugate priors are used, there is a simple two-block Gibbs sampler that is geometrically ergodic in nearly all practical settings, including situations where $p > n$ (Abrahamsen and Hobert, 2017). Unfortunately, the (conditionally conjugate) multivariate normal prior on $β$ does not perform well in the high-dimensional setting where $p \gg n$. In this paper, we consider an alternative model in which the multivar…
We present new MCMC algorithms for computing the posterior distributions and expectations of the unknown variables in undirected graphical models with regular structure. For demonstration purposes, we focus on Markov Random Fields (MRFs). By partitioning the MRFs into non-overlapping trees, it is possible to compute the posterior distribution of a particular tree exactly by conditioning on the remaining tree. These exact solutions allow us to construct efficient blocked and Rao-Blackwellised MCMC algorithms. We show empirically that tree sampling is considerably more efficient than other parti…
We consider the question of Markov chain Monte Carlo sampling from a general stick-breaking Dirichlet process mixture model, with concentration parameter alpha. This paper introduces a Gibbs sampling algorithm that combines the slice sampling approach of Walker (2007) and the retrospective sampling approach of Papaspiliopoulos and Roberts (2008). Our general algorithm is implemented as efficient open source C++ software, available as an R package, and is based on a blocking strategy similar to that suggested by Papaspiliopoulos (2008) and implemented by Yau et al (2011). We discuss the difficu…
