We overview some results on distributed learning with focus on a family of recently proposed algorithms known as non-Bayesian social learning. We consider different approaches to the distributed learning problem and its algorithmic solutions for the case of finitely many hypotheses. The original centralized problem is discussed at first, and then followed by a generalization to the distributed setting. The results on convergence and convergence rate are presented for both asymptotic and finite time regimes. Various extensions are discussed such as those dealing with directed time-varying networks, Nesterov's acceleration technique and a continuum sets of hypothesis.
Bayesian optimization is an approach to optimizing objective functions that take a long time (minutes or hours) to evaluate. It is best-suited for optimization over continuous domains of less than 20 dimensions, and tolerates stochastic noise in function evaluations. It builds a surrogate for the objective and quantifies the uncertainty in that surrogate using a Bayesian machine learning technique, Gaussian process regression, and then uses an acquisition function defined from this surrogate to decide where to sample. In this tutorial, we describe how Bayesian optimization works, including Gau…

Modern deep learning methods constitute incredibly powerful tools to tackle a myriad of challenging problems. However, since deep learning methods operate as black boxes, the uncertainty associated with their predictions is often challenging to quantify. Bayesian statistics offer a formalism to understand and quantify the uncertainty associated with deep neural network predictions. This tutorial provides an overview of the relevant literature and a complete toolset to design, implement, train, use and evaluate Bayesian Neural Networks, i.e. Stochastic Artificial Neural Networks trained using B…
A key problem in statistical modeling is model selection, how to choose a model at an appropriate level of complexity. This problem appears in many settings, most prominently in choosing the number ofclusters in mixture models or the number of factors in factor analysis. In this tutorial we describe Bayesian nonparametric methods, a class of methods that side-steps this issue by allowing the data to determine the complexity of the model. This tutorial is a high-level introduction to Bayesian nonparametric methods and contains several examples of their application.
Using nonparametric methods has been increasingly explored in Bayesian hierarchical modeling as a way to increase model flexibility. Although the field shows a lot of promise, inference in many models, including Hierachical Dirichlet Processes (HDP), remain prohibitively slow. One promising path forward is to exploit the submodularity inherent in Indian Buffet Process (IBP) to derive near-optimal solutions in polynomial time. In this work, I will present a brief tutorial on Bayesian nonparametric methods, especially as they are applied to topic modeling. I will show a comparison between differ…
Bayesian optimization (BO) is a framework for global optimization of expensive-to-evaluate objective functions. Classical BO methods assume that the objective function is a black box. However, internal information about objective function computation is often available. For example, when optimizing a manufacturing line's throughput with simulation, we observe the number of parts waiting at each workstation, in addition to the overall throughput. Recent BO methods leverage such internal information to dramatically improve performance. We call these "grey-box" BO methods because they treat objec…
Source separation problems are ubiquitous in the physical sciences; any situation where signals are superimposed calls for source separation to estimate the original signals. In this tutorial I will discuss the Bayesian approach to the source separation problem. This approach has a specific advantage in that it requires the designer to explicitly describe the signal model in addition to any other information or assumptions that go into the problem description. This leads naturally to the idea of informed source separation, where the algorithm design incorporates relevant information about the …
This tutorial provides a broad introduction to Bayesian data assimilation that will be useful to practitioners, in interpreting algorithms and results, and for theoretical studies developing novel schemes with an understanding of the rich history of geophysical data assimilation and its current directions. The simple case of data assimilation in a 'perfect' model is primarily discussed for pedagogical purposes. Some mathematical results are derived at a high-level in order to illustrate key ideas about different estimators. However, the focus of this work is on the intuition behind these metho…
This tutorial gives a concise overview of existing PAC-Bayesian theory focusing on three generalization bounds. The first is an Occam bound which handles rules with finite precision parameters and which states that generalization loss is near training loss when the number of bits needed to write the rule is small compared to the sample size. The second is a PAC-Bayesian bound providing a generalization guarantee for posterior distributions rather than for individual rules. The PAC-Bayesian bound naturally handles infinite precision rule parameters, $L_2$ regularization, {\em provides a bound f…

The machine learning community adopted the use of null hypothesis significance testing (NHST) in order to ensure the statistical validity of results. Many scientific fields however realized the shortcomings of frequentist reasoning and in the most radical cases even banned its use in publications. We should do the same: just as we have embraced the Bayesian paradigm in the development of new machine learning methods, so we should also use it in the analysis of our own results. We argue for abandonment of NHST by exposing its fallacies and, more importantly, offer better - more sound and useful…
In this article, the JAGS software program is systematically introduced to fit common Bayesian cognitive diagnosis models (CDMs), including the deterministic inputs, noisy "and" gate (DINA) model, the deterministic inputs, noisy "or" gate (DINO) model, the linear logistic model, the reduced reparameterized unified model (rRUM), and the log-linear CDM (LCDM). The unstructured latent structural model and the higher-order latent structural model are both introduced. We also show how to extend those models to consider the polytomous attributes, the testlet effect, and the longitudinal diagnosis. F…
A Bayesian network is a graphical model that encodes probabilistic relationships among variables of interest. When used in conjunction with statistical techniques, the graphical model has several advantages for data analysis. One, because the model encodes dependencies among all variables, it readily handles situations where some data entries are missing. Two, a Bayesian network can be used to learn causal relationships, and hence can be used to gain understanding about a problem domain and to predict the consequences of intervention. Three, because the model has both a causal and probabilisti…
In the Bayesian paradigm for presenting forensic evidence to court, it is recommended that the weight of the evidence be summarized as a likelihood ratio (LR) between two opposing hypotheses of how the evidence could have been produced. Such LRs are necessarily based on probabilistic models, the parameters of which may be uncertain. It has been suggested by some authors that the value of the LR, being a function of the model parameters should therefore also be considered uncertain and that this uncertainty should be communicated to the court. In this tutorial, we consider a simple example of a…
Many applications in Bayesian statistics are extremely computationally intensive. However, they are often inherently parallel, making them prime targets for modern massively parallel processors. Multi-core and distributed computing is widely applied in the Bayesian community, however, very little attention has been given to fine-grain parallelisation using single instruction multiple data (SIMD) operations that are available on most modern commodity CPUs and is the basis of GPGPU computing. In this work, we practically demonstrate, using standard programming libraries, the utility of the SIMD …
In Bayesian networks, exact belief propagation is achieved through message passing algorithms. These algorithms (ex: inward and outward) provide only a recursive definition of the corresponding messages. In contrast, when working on hidden Markov models and variants, one classically first defines explicitly these messages (forward and backward quantities), and then derive all results and algorithms. In this paper, we generalize the hidden Markov model approach by introducing an explicit definition of the messages in Bayesian networks, from which we derive all the relevant properties and result…
With the arrival of the R packages nlme and lme4, linear mixed models (LMMs) have come to be widely used in experimentally-driven areas like psychology, linguistics, and cognitive science. This tutorial provides a practical introduction to fitting LMMs in a Bayesian framework using the probabilistic programming language Stan. We choose Stan (rather than WinBUGS or JAGS) because it provides an elegant and scalable framework for fitting models in most of the standard applications of LMMs. We ease the reader into fitting increasingly complex LMMs, first using a two-condition repeated measures sel…
With the advent of so-called default Bayesian hypothesis tests, scientists in applied fields have gained access to a powerful and principled method for testing hypotheses. However, such default tests usually come with a compromise, requiring the analyst to accept a one-size-fits-all approach to hypothesis testing. Further, such tests may not have the flexibility to test problems the scientist really cares about. In this tutorial, I demonstrate a flexible approach to generalizing one specific default test (the JZS t-test; Rouder et al., 2009) that is becoming increasingly popular in the social …
Simulation models of epidemiological, biological, ecological, and environmental processes are increasingly being calibrated using Bayesian statistics. The Bayesian approach provides simple rules to synthesise multiple data sources and to calculate uncertainty in model output due to uncertainty in the calibration data. As the number of tutorials and studies published grow, the solutions to common difficulties in Bayesian calibration across these fields have become more apparent, and a step-by-step process for successful calibration across all these fields is emerging. We provide a statement of …

Reinforcement Learning (RL) is a computational approach to reward-driven learning in sequential decision problems. It implements the discovery of optimal actions by learning from an agent interacting with an environment rather than from supervised data. We contrast and compare RL with traditional sequential design, focusing on simulation-based Bayesian sequential design (BSD). Recently, there has been an increasing interest in RL techniques for healthcare applications. We introduce two related applications as motivating examples. In both applications, the sequential nature of the decisions is …

In Bayesian machine learning, the posterior distribution is typically computationally intractable, hence variational inference is often required. In this approach, an evidence lower bound on the log likelihood of data is maximized during training. Variational Autoencoders (VAE) are one important example where variational inference is utilized. In this tutorial, we derive the variational lower bound loss function of the standard variational autoencoder. We do so in the instance of a gaussian latent prior and gaussian approximate posterior, under which assumptions the Kullback-Leibler term in th…
We present a step by step mathematical derivation of the Kalman filter using two different approaches. First, we consider the orthogonal projection method by means of vector-space optimization. Second, we derive the Kalman filter using Bayesian optimal filtering. We provide detailed proofs for both methods and each equation is expanded in detail.
On-line estimation plays an important role in process control and monitoring. Obtaining a theoretical solution to the simultaneous state-parameter estimation problem for non-linear stochastic systems involves solving complex multi-dimensional integrals that are not amenable to analytical solution. While basic sequential Monte-Carlo (SMC) or particle filtering (PF) algorithms for simultaneous estimation exist, it is well recognized that there is a need for making these on-line algorithms non-degenerate, fast and applicable to processes with missing measurements. To overcome the deficiencies in …

Then, we introduce the optimization problem, standard optimization problems (including linear programming, quadratic programming, and semidefinite programming), and convex problems. We also introduce some techniques such as eliminating inequality, equality, and set constraints, adding sl…

This tutorial provides a theoretical background and foundations on this topic and a comprehensive experimental analysis of the most-known algorithms. We start by describing the distance metric learning problem and its main mathematical foundations, divided into three main blocks: convex analysis, matrix analysis and information theory. Then, we will describe a representative set of the most popular distance metric learning methods u…
Gaussian processes (GPs) provide a framework for Bayesian inference that can offer principled uncertainty estimates for a large range of problems. For example, if we consider regression problems with Gaussian likelihoods, a GP model enjoys a posterior in closed form. However, identifying the posterior GP scales cubically with the number of training examples and requires to store all examples in memory. In order to overcome these obstacles, sparse GPs have been proposed that approximate the true posterior GP with pseudo-training examples. Importantly, the number of pseudo-training examples is u…

We illustrate the capabilities of this package describing the algorithms through a tutorial analysis of two well-known network datasets.

Hypothesis testing is a central statistical method in psychological research and the cognitive sciences. While the problems of null hypothesis significance testing (NHST) have been debated widely, few attractive alternatives exist. The FBST is an advanced methodological procedure which can be applied to several areas. In this tutorial, we showcase with two examples of widely used statistical methods i…

Canonical correlation analysis is a family of multivariate statistical methods for the analysis of paired sets of variables. Since its proposition, canonical correlation analysis has for instance been extended to extract relations between two sets of variables when the sample size is insufficient in relation to the data dimensionality, when the relations have been considered to be non-linear, and when the dimensionality is too large for human interpretation. This tutorial explains the theory of canonical correlation analysis including its regularised, kernel, and sparse variants. Additionally,…
This tutorial shows how to build, fit, and criticize disease transmission models in Stan, and should be useful to researchers interested in modeling the SARS-CoV-2 pandemic and other infectious diseases in a Bayesian framework. Bayesian modeling provides a principled way to quantify uncertainty and incorporate both data and prior knowledge into the model estimates. Stan is an expressive probabilistic programming language that abstracts the inference and allows users to focus on the modeling. As a result, Stan code is readable and easily extensible, which makes the modeler's work more transpare…

Bayesian optimization has become a popular method for high-throughput computing, like the design of computer experiments or hyperparameter tuning of expensive models, where sample efficiency is mandatory. In these applications, distributed and scalable architectures are a necessity. However, Bayesian optimization is mostly sequential. Even parallel variants require certain computations between samples, limiting the parallelization bandwidth. Thompson sampling has been previously applied for distributed Bayesian optimization. But, when compared with other acquisition functions in the sequential…
We present an optimizer which uses Bayesian optimization to tune the system parameters of distributed stochastic gradient descent (SGD). Given a specific context, our goal is to quickly find efficient configurations which appropriately balance the load between the available machines to minimize the average SGD iteration time. Our experiments consider setups with over thirty parameters. Traditional Bayesian optimization, which uses a Gaussian process as its model, is not well suited to such high dimensional domains. To reduce convergence time, we exploit the available structure. We design a pro…
The marginal likelihood plays an important role in many areas of Bayesian statistics such as parameter estimation, model comparison, and model averaging. In most applications, however, the marginal likelihood is not analytically tractable and must be approximated using numerical methods. Here we provide a tutorial on bridge sampling (Bennett, 1976; Meng & Wong, 1996), a reliable and relatively straightforward sampling method that allows researchers to obtain the marginal likelihood for models of varying complexity. First, we introduce bridge sampling and three related sampling methods using th…
This paper makes two contributions to Bayesian machine learning algorithms. Firstly, we propose stochastic natural gradient expectation propagation (SNEP), a novel alternative to expectation propagation (EP), a popular variational inference algorithm. SNEP is a black box variational algorithm, in that it does not require any simplifying assumptions on the distribution of interest, beyond the existence of some Monte Carlo sampler for estimating the moments of the EP tilted distributions. Further, as opposed to EP which has no guarantee of convergence, SNEP can be shown to be convergent, even wh…

In Bayesian inference, an unknown measurement uncertainty is often quantified in terms of a Gamma distributed precision parameter, which is impractical when prior information on the standard deviation of the measurement uncertainty shall be utilised during inference. This paper thus introduces a method for transforming between a gamma distributed precision parameter and the distribution of the associated standard deviation. The proposed method is based on numerical optimisation and shows adequate results for a wide range of scenarios.
Distributed inference/estimation in Bayesian framework in the context of sensor networks has recently received much attention due to its broad applicability. The variational Bayesian (VB) algorithm is a technique for approximating intractable integrals arising in Bayesian inference. In this paper, we propose two novel distributed VB algorithms for general Bayesian inference problem, which can be applied to a very general class of conjugate-exponential models. In the first approach, the global natural parameters at each node are optimized using a stochastic natural gradient that utilizes the Ri…

The Gaussian mixture model is a classic technique for clustering and data modeling that is used in numerous applications. With the rise of big data, there is a need for parameter estimation techniques that can handle streaming data and distribute the computation over several processors. While online variants of the Expectation Maximization (EM) algorithm exist, their data efficiency is reduced by a stochastic approximation of the E-step and it is not clear how to distribute the computation over multiple processors. We propose a Bayesian learning technique that lends itself naturally to online …

Stan's strengths include efficient computation, an expressive language which offers a great deal of flexibility, and numerous diagnostics that allow modelers to check whether the inference is reliable. Torsten extends Stan with a suite of functions that facilitate the specification of pharmacokinetic and pharmacodynamic models, and makes it straightforward to sp…
This paper introduces Distributed Stein Variational Gradient Descent (DSVGD), a non-parametric generalized Bayesian inference framework for federated learning. DSVGD maintains a number of non-random and interacting particles at a central server to represent the current iterate of the model global posterior. The particles are iteratively downloaded and updated by one of the agents with the end goal of minimizing the global free energy. By varying the number of particles, DSVGD enables a flexible trade-off between per-iteration communication load and number of communication rounds. DSVGD is show…
Bayesian nonparametric (BNP) models provide elegant methods for discovering underlying latent features within a data set, but inference in such models can be slow. We exploit the fact that completely random measures, which commonly used models like the Dirichlet process and the beta-Bernoulli process can be expressed as, are decomposable into independent sub-measures. We use this decomposition to partition the latent measure into a finite measure containing only instantiated components, and an infinite measure containing all other components. We then select different inference algorithms for t…
This paper presents a methodology for creating streaming, distributed inference algorithms for Bayesian nonparametric (BNP) models. In the proposed framework, processing nodes receive a sequence of data minibatches, compute a variational posterior for each, and make asynchronous streaming updates to a central model. In contrast to previous algorithms, the proposed framework is truly streaming, distributed, asynchronous, learning-rate-free, and truncation-free. The key challenge in developing the framework, arising from the fact that BNP models do not impose an inherent ordering on their compon…
