We present a method to predict image deformations based on patch-wise image appearance. Specifically, we design a patch-based deep encoder-decoder network which learns the pixel/voxel-wise mapping between image appearance and registration parameters. Our approach can predict general deformation parameterizations, however, we focus on the large deformation diffeomorphic metric mapping (LDDMM) registration model. By predicting the LDDMM momentum-parameterization we retain the desirable theoretical properties of LDDMM, while reducing computation time by orders of magnitude: combined with patch pruning, we achieve a 1500x/66x speed up compared to GPU-based optimization for 2D/3D image registration. Our approach has better prediction accuracy than predicting deformation or velocity fields and results in diffeomorphic transformations. Additionally, we create a Bayesian probabilistic version of our network, which allows evaluation of deformation field uncertainty through Monte Carlo sampling using dropout at test time. We show that deformation uncertainty highlights areas of ambiguous deformations. We test our method on the OASIS brain image dataset in 2D and 3D.

We introduce a deep encoder-decoder architecture for image deformation prediction from multimodal images. Specifically, we design an image-patch-based deep network that jointly (i) learns an image similarity measure and (ii) the relationship between image patches and deformation parameters. While our method can be applied to general image registration formulations, we focus on the Large Deformation Diffeomorphic Metric Mapping (LDDMM) registration model. By predicting the initial momentum of the shooting formulation of LDDMM, we preserve its mathematical properties and drastically reduce the c…

This paper introduces Quicksilver, a fast deformable image registration method. Quicksilver registration for image-pairs works by patch-wise prediction of a deformation model based directly on image appearance. A deep encoder-decoder network is used as the prediction model. While the prediction strategy is general, we focus on predictions for the Large Deformation Diffeomorphic Metric Mapping (LDDMM) model. Specifically, we predict the momentum-parameterization of LDDMM, which facilitates a patch-wise prediction strategy while maintaining the theoretical properties of LDDMM, such as guaranteed…
We present a 3-step registration pipeline for differently stained histological serial sections that consists of 1) a robust pre-alignment, 2) a parametric registration computed on coarse resolution images, and 3) an accurate nonlinear registration. In all three steps the NGF distance measure is minimized with respect to an increasingly flexible transformation. We apply the method in the ANHIR image registration challenge and evaluate its performance on the training data. The presented method is robust (error reduction in 99.6% of the cases), fast (runtime 4 seconds) and accurate (median relati…

Diffeomorphic deformable image registration is crucial in many medical image studies, as it offers unique, special properties including topology preservation and invertibility of the transformation. Recent deep learning-based deformable image registration methods achieve fast image registration by leveraging a convolutional neural network (CNN) to learn the spatial transformation from the synthetic ground truth or the similarity metric. However, these approaches often ignore the topology preservation of the transformation and the smoothness of the transformation which is enforced by a global s…

This paper presents an approach to fast image registration through probabilistic pixel sampling. We propose a practical scheme to leverage the benefits of two state-of-the-art pixel sampling approaches: gradient magnitude based pixel sampling and uniformly random sampling. Our framework involves learning the optimal balance between the two sampling schemes off-line during training, based on a small training dataset, using particle swarm optimization. We then test the proposed sampling approach on 3D rigid registration against two state-of-the-art approaches based on the popular, publicly avail…

Intensity-based image registration approaches rely on similarity measures to guide the search for geometric correspondences with high affinity between images. The properties of the used measure are vital for the robustness and accuracy of the registration. In this study a symmetric, intensity interpolation-free, affine registration framework based on a combination of intensity and spatial information is proposed. The excellent performance of the framework is demonstrated on a combination of synthetic tests, recovering known transformations in the presence of noise, and real applications in bio…

We present a method for metric optimization in the Large Deformation Diffeomorphic Metric Mapping (LDDMM) framework, by treating the induced Riemannian metric on the space of diffeomorphisms as a kernel in a machine learning context. For simplicity, we choose the kernel Fischer Linear Discriminant Analysis (KLDA) as the framework. Optimizing the kernel parameters in an Expectation-Maximization framework, we define model fidelity via the hinge loss of the decision function. The resulting algorithm optimizes the parameters of the LDDMM norm-inducing differential operator as a solution to a group…
Image registration for stack-based HDR photography is challenging. If not properly accounted for, camera motion and scene changes result in artifacts in the composite image. Unfortunately, existing methods to address this problem are either accurate, but too slow for mobile devices, or fast, but prone to failing. We propose a method that fills this void: our approach is extremely fast---under 700ms on a commercial tablet for a pair of 5MP images---and prevents the artifacts that arise from insufficient registration quality.

Co-registration of multimodal remote sensing images is still an ongoing challenge because of nonlinear radiometric differences (NRD) and significant geometric distortions (e.g., scale and rotation changes) between these images. In this paper, a robust matching method based on the Steerable filters is proposed consisting of two critical steps. First, to address severe NRD, a novel structural descriptor named the Steerable Filters of first- and second-Order Channels (SFOC) is constructed, which combines the first- and second-order gradient information by using the steerable filters with a multi-…

To address this problem, this paper presents a fast and robust matching framework integrating local descriptors for multimodal registration. In the proposed framework, a local descriptor, such as Histogram of Oriented Gradient (HOG), Local Self Similarity (LSS), or Speeded-Up Robust Feature (SURF), is first extracted at each pixel to form a pixel…

Furthermore, end-to-end networks for supervised training of registration often become overly complex and difficult to train. Image registration, the process of aligning two or more images, is the core technique of many (semi-)automatic medical image analysis tasks. Recent studies have shown that deep learning methods, notably convolutional neural networks (ConvNets), can be used for image registration. Thus far training of ConvNets for registration was supervised using predefined example registrations. However, obtaining example registrations is not trivial. To circumvent the need for predefined examples, and thereby to increase convenience of training ConvNets for image registration, we propose the Deep Learning Im…
In this paper, a framework of video face replacement is proposed and it deals with the flicker of swapped face in video sequence. This framework contains two main innovations: 1) the technique of image registration is exploited to align the source and target video faces for eliminating the flicker or jitter of the segmented video face sequence; 2) a fast subpixel image registration method is proposed for farther accuracy and efficiency. Unlike the priori works, it minimizes the overlapping region and takes spatiotemporal coherence into account. Flicker in resulted videos is usually caused by t…

We introduce an adaptive regularization approach. In contrast to conventional Tikhonov regularization, which specifies a fixed regularization operator, we estimate it simultaneously with parameters. From a Bayesian perspective we estimate the prior distribution on parameters assuming that it is close to some given model distribution. We constrain the prior distribution to be a Gauss-Markov random field (GMRF), which allows us to solve for the prior distribution analytically and provides a fast optimization algorithm. We apply our approach to non-rigid image registration to estimate the spatial…
We introduce an end-to-end deep-learning framework for 3D medical image registration. In contrast to existing approaches, our framework combines two registration methods: an affine registration and a vector momentum-parameterized stationary velocity field (vSVF) model. Specifically, it consists of three stages. In the first stage, a multi-step affine network predicts affine transform parameters. In the second stage, we use a Unet-like network to generate a momentum, from which a velocity field can be computed via smoothing. Finally, in the third stage, we employ a self-iterable map-based vSVF …

Registration is often phrased as an optimization problem, i.e., finding a deformation field that is optimal according to a given objective function. Specifically, optimization based on $α$-expansion with minimal graph cuts has been proposed as a powerful tool for image regist…
