This article develops the theoretical framework needed to study the multinomial logistic regression model for complex sample design with pseudo minimum phi-divergence estimators. Through a numerical example and simulation study new estimators are proposed for the parameter of the logistic regression model with overdispersed multinomial distributions for the response variables, the pseudo minimum Cressie-Read divergence estimators, as well as new estimators for the intra-cluster correlation coefficient. The results show that the Binder's method for the intra-cluster correlation coefficient exhibits an excellent performance when the pseudo minimum Cressie-Read divergence estimator, with lambda = 2/3 , is plugged.
Discrete data such as counts of microbiome taxa resulting from next-generation sequencing are routinely encountered in bioinformatics. Taxa count data in microbiome studies are typically high-dimensional, over-dispersed, and can only reveal relative abundance therefore being treated as compositional. Analyzing compositional data presents many challenges because they are restricted on a simplex. In a logistic normal multinomial model, the relative abundance is mapped from a simplex to a latent variable that exists on the real Euclidean space using the additive log-ratio transformation. While a …
The human microbiome plays an important role in human health and disease status. Next generating sequencing technologies allow for quantifying the composition of the human microbiome. Clustering these microbiome data can provide valuable information by identifying underlying patterns across samples. Recently, Fang and Subedi (2020) proposed a logistic normal multinomial mixture model (LNM-MM) for clustering microbiome data. As microbiome data tends to be high dimensional, here, we develop a family of logistic normal multinomial factor analyzers (LNM-FA) by incorporating a factor analyzer struc…
Multinomial logistic regression models allow one to predict the risk of a categorical outcome with more than 2 categories. When developing such a model, researchers should ensure the number of participants (n) is appropriate relative to the number of events (E.k) and the number of predictor parameters (p.k) for each category k. We propose three criteria to determine the minimum n required in light of existing criteria developed for binary outcomes. The first criteria aims to minimise the model overfitting. The second aims to minimise the difference between the observed and adjusted R2 Nagelker…
Calibration is a vital aspect of the performance of risk prediction models, but research in the context of ordinal outcomes is scarce. This study compared calibration measures for risk models predicting a discrete ordinal outcome, and investigated the impact of the proportional odds assumption on calibration and overfitting. We studied the multinomial, cumulative, adjacent category, continuation ratio, and stereotype logit/logistic models. To assess calibration, we investigated calibration intercepts and slopes, calibration plots, and the estimated calibration index. Using large sample simulat…
This paper considers the Liu estimator in the multinomial logistic regression model. We propose some different estimators of the biasing parameter. The mean square error (MSE) is considered as the performance criterion. In order to compare the performance of the estimators, we performed a Monte Carlo simulation study. According to the results of the simulation study, we found that increasing the correlation between the independent variables and the number of regressors has a negative effect on the MSE. However, when the sample size increases the MSE decreases even when the correlation between …

In this paper we consider high-dimensional multiclass classification by sparse multinomial logistic regression. We propose first a feature selection procedure based on penalized maximum likelihood with a complexity penalty on the model size and derive the nonasymptotic bounds for misclassification excess risk of the resulting classifier. We establish also their tightness by deriving the corresponding minimax lower bounds. In particular, we show that there exist two regimes corresponding to small and large number of classes. The bounds can be reduced under the additional low noise condition. To…

Accurate HIV incidence estimation based on individual recent infection status (recent vs long-term infection) is important for monitoring the epidemic, targeting interventions to those at greatest risk of new infection, and evaluating existing programs of prevention and treatment. Starting from 2015, the Population-based HIV Impact Assessment (PHIA) individual-level surveys are implemented in the most-affected countries in sub-Saharan Africa. PHIA is a nationally-representative HIV-focused survey that combines household visits with key questions and cutting-edge technologies such as biomarker …
A robust and sparse estimator for multinomial regression is proposed for high dimensional data. Robustness of the estimator is achieved by trimming the observations, and sparsity of the estimator is obtained by the elastic net penalty, which is a mixture of $L_1$ and $L_2$ penalties. From this point of view, the proposed estimator is an extension of the enet-LTS estimator \citep{Kurnaz18} for linear and logistic regression to the multinomial regression setting. After introducing an algorithm for its computation, a simulation study is conducted to show the performance in comparison to the non-r…
$\ell_1$-penalized Multinomial Regression: Estimation, inference, and prediction, with an application to risk factor identification for different dementia subtypes
Logistic regression models are a popular and effective method to predict the probability of categorical response data. However inference for these models can become computationally prohibitive for large datasets. Here we adapt ideas from symbolic data analysis to summarise the collection of predictor variables into histogram form, and perform inference on this summary dataset. We develop ideas based on composite likelihoods to derive an efficient one-versus-rest approximate composite likelihood model for histogram-based random variables, constructed from low-dimensional marginal histograms obt…
