For most problems in science and engineering we can obtain data sets that describe the observed system from various perspectives and record the behavior of its individual components. Heterogeneous data sets can be collectively mined by data fusion. Fusion can focus on a specific target relation and exploit directly associated data together with contextual data and data about system's constraints. In the paper we describe a data fusion approach with penalized matrix tri-factorization (DFMF) that simultaneously factorizes data matrices to reveal hidden associations. The approach can directly consider any data that can be expressed in a matrix, including those from feature-based representations, ontologies, associations and networks. We demonstrate the utility of DFMF for gene function prediction task with eleven different data sources and for prediction of pharmacologic actions by fusing six data sources. Our data fusion algorithm compares favorably to alternative data integration approaches and achieves higher accuracy than can be obtained from any single data source alone.
NIMFA is an open-source Python library that provides a unified interface to nonnegative matrix factorization algorithms. It includes implementations of state-of-the-art factorization methods, initialization approaches, and quality scoring. It supports both dense and sparse matrix representation. NIMFA's component-based implementation and hierarchical design should help the users to employ already implemented techniques or design and code new strategies for matrix factorization tasks.
Matrix Factorization (MF) on large scale matrices is computationally as well as memory intensive task. Alternative convergence techniques are needed when the size of the input matrix is higher than the available memory on a Central Processing Unit (CPU) and Graphical Processing Unit (GPU). While alternating least squares (ALS) convergence on CPU could take forever, loading all the required matrices on to GPU memory may not be possible when the dimensions are significantly higher. Hence we introduce a novel technique that is based on considering the entire data into a block matrix and relies on…
Tensor factorization arises in many machine learning applications, such knowledge base modeling and parameter estimation in latent variable models. However, numerical methods for tensor factorization have not reached the level of maturity of matrix factorization methods. In this paper, we propose a new method for CP tensor factorization that uses random projections to reduce the problem to simultaneous matrix diagonalization. Our method is conceptually simple and also applies to non-orthogonal and asymmetric tensors of arbitrary order. We prove that a small number random projections essentiall…

We propose a privacy-enhanced matrix factorization recommender that exploits the fact that users can often be grouped together by interest. This allows a form of "hiding in the crowd" privacy. We introduce a novel matrix factorization approach suited to making recommendations in a shared group (or nym) setting and the BLC algorithm for carrying out this matrix factorization in a privacy-enhanced manner. We demonstrate that the increased privacy does not come at the cost of reduced recommendation accuracy.
We study implicit regularization when optimizing an underdetermined quadratic objective over a matrix $X$ with gradient descent on a factorization of $X$. We conjecture and provide empirical and theoretical evidence that with small enough step sizes and initialization close enough to the origin, gradient descent on a full dimensional factorization converges to the minimum nuclear norm solution.

The nonnegative matrix factorization is a widely used, flexible matrix decomposition, finding applications in biology, image and signal processing and information retrieval, among other areas. Here we present a related matrix factorization. A multi-objective optimization problem finds conical combinations of templates that approximate a given data matrix. The templates are chosen so that as far as possible only the initial data set can be represented this way. However, the templates are not required to be nonnegative nor convex combinations of the original data.
Motivated by an application in computational biology, we consider low-rank matrix factorization with $\{0,1\}$-constraints on one of the factors and optionally convex constraints on the second one. In addition to the non-convexity shared with other matrix factorization schemes, our problem is further complicated by a combinatorial constraint set of size $2^{m \cdot r}$, where $m$ is the dimension of the data points and $r$ the rank of the factorization. Despite apparent intractability, we provide - in the line of recent work on non-negative matrix factorization by Arora et al. (2012) - an algo…
Matrix factorization is one of the best approaches for collaborative filtering, because of its high accuracy in presenting users and items latent factors. The main disadvantages of matrix factorization are its complexity, and being very hard to be parallelized, specially with very large matrices. In this paper, we introduce a new method for collaborative filtering based on Matrix Factorization by combining simulated annealing with levy distribution. By using this method, good solutions are achieved in acceptable time with low computations, compared to other methods like stochastic gradient des…

Many businesses are using recommender systems for marketing outreach. Recommendation algorithms can be either based on content or driven by collaborative filtering. We study different ways to incorporate content information directly into the matrix factorization approach of collaborative filtering. These content-boosted matrix factorization algorithms not only improve recommendation accuracy, but also provide useful insights about the contents, as well as make recommendations more easily interpretable.

We present novel understandings of the Gamma-Poisson (GaP) model, a probabilistic matrix factorization model for count data. We show that GaP can be rewritten free of the score/activation matrix. This gives us new insights about the estimation of the topic/dictionary matrix by maximum marginal likelihood estimation. In particular, this explains the robustness of this estimator to over-specified values of the factorization rank, especially its ability to automatically prune irrelevant dictionary columns, as empirically observed in previous work. The marginalization of the activation matrix lead…
In this paper, we revisit implicit regularization from the ground up using notions from dynamical systems and invariant subspaces of Morse functions. The key contributions are a new criterion for implicit regularization---a leading contender to explain the generalization power of deep models such as neural networks---and a general blueprint to study it. We apply these techniques to settle a conjecture on implicit regularization in matrix factorization.
Probabilistic approach to Boolean matrix factorization can provide solutions robustagainst noise and missing values with linear computational complexity. However, the assumption about latent factors can be problematic in real world applications. This study proposed a new probabilistic algorithm free of assumptions of latentfactors, while retaining the advantages of previous algorithms. Real data experimentshowed that our algorithm was favourably compared with current state-of-the-artprobabilistic algorithms.

Several complex tasks that arise in organizations can be simplified by mapping them into a matrix completion problem. In this paper, we address a key challenge faced by our company: predicting the efficiency of artists in rendering visual effects (VFX) in film shots. We tackle this challenge by using a two-fold approach: first, we transform this task into a constrained matrix completion problem with entries bounded in the unit interval [0, 1]; second, we propose two novel matrix factorization models that leverage our knowledge of the VFX environment. Our first approach, expertise matrix factor…

Nonnegative Matrix Factorization (NMF) is an unsupervised learning algorithm that produces a linear, parts-based approximation of a data matrix. NMF constructs a nonnegative low rank basis matrix and a nonnegative low rank matrix of weights which, when multiplied together, approximate the data matrix of interest using some cost function. The NMF algorithm can be modified to include auxiliary constraints which impose task-specific penalties or restrictions on the cost function of the matrix factorization. In this paper we propose a new NMF algorithm that makes use of non-data dependent auxiliar…
This paper presents a sequential randomized lowrank matrix factorization approach for incrementally predicting values of an unknown function at test points using the Gaussian Processes framework. It is well-known that in the Gaussian processes framework, the computational bottlenecks are the inversion of the (regularized) kernel matrix and the computation of the hyper-parameters defining the kernel. The main contributions of this paper are two-fold. First, we formalize an approach to compute the inverse of the kernel matrix using randomized matrix factorization algorithms in a streaming scenar…
Matrix Factorization is one of the most successful recommender system techniques over the past decade. However, the classic probabilistic theory framework for matrix factorization is modeled using normal distributions. To find better probabilistic models, algorithms such as RankMat, ZeroMat and DotMat have been invented in recent years. In this paper, we model the user rating behavior in recommender system as a Poisson process, and design an algorithm that relies on no input data to solve the recommendation problem and the cold start issue at the same time. We prove the superiority of our algo…

Community is a fundamental and critical characteristic of an undirected social network, making community detection be a vital yet thorny issue in network representation learning. A symmetric and non-negative matrix factorization (SNMF) model is frequently adopted to address this issue owing to its great interpretability and scalability. However, it adopts a single latent factor matrix to represent an undirected network for precisely representing its symmetry, which leads to loss of representation learning ability due to the reduced latent space. Motivated by this discovery, this paper proposes…

We introduce negative binomial matrix factorization (NBMF), a matrix factorization technique specially designed for analyzing over-dispersed count data. It can be viewed as an extension of Poisson matrix factorization (PF) perturbed by a multiplicative term which models exposure. This term brings a degree of freedom for controlling the dispersion, making NBMF more robust to outliers. We show that NBMF allows to skip traditional pre-processing stages, such as binarization, which lead to loss of information. Two estimation approaches are presented: maximum likelihood and variational Bayes infere…

A theoretical framework for non-negative matrix factorization based on generalized dual Kullback-Leibler divergence, which includes members of the exponential family of models, is proposed. A family of algorithms is developed using this framework and its convergence proven using the Expectation-Maximization algorithm. The proposed approach generalizes some existing methods for different noise structures and contrasts with the recently proposed quasi-likelihood approach, thus providing a useful alternative for non-negative matrix factorizations. A measure to evaluate the goodness-of-fit of the …
Manifold regularization methods for matrix factorization rely on the cluster assumption, whereby the neighborhood structure of data in the input space is preserved in the factorization space. We argue that using the k-neighborhoods of all data points as regularization constraints can negatively affect the quality of the factorization, and propose an unsupervised and selective regularized matrix factorization algorithm to tackle this problem. Our approach jointly learns a sparse set of representatives and their neighbor affinities, and the data factorization. We further propose a fast approxima…
This paper aims at a better understanding of matrix factorization (MF), factorization machines (FM), and their combination with deep algorithms' application in recommendation systems. Specifically, this paper will focus on Singular Value Decomposition (SVD) and its derivations, e.g Funk-SVD, SVD++, etc. Step-by-step formula calculation and explainable pictures are displayed. What's more, we explain the DeepFM model in which FM is assisted by deep learning. Through numerical examples, we attempt to tie the theory to real-world problems.
Multiresolution Matrix Factorization (MMF) is unusual amongst fast matrix factorization algorithms in that it does not make a low rank assumption. This makes MMF especially well suited to modeling certain types of graphs with complex multiscale or hierarchical strucutre. While MMF promises to yields a useful wavelet basis, finding the factorization itself is hard, and existing greedy methods tend to be brittle. In this paper we propose a learnable version of MMF that carfully optimizes the factorization with a combination of reinforcement learning and Stiefel manifold optimization through back…

In this paper, we propose the use of in-training matrix factorization to reduce the model size for neural machine translation. Using in-training matrix factorization, parameter matrices may be decomposed into the products of smaller matrices, which can compress large machine translation architectures by vastly reducing the number of learnable parameters. We apply in-training matrix factorization to different layers of standard neural architectures and show that in-training factorization is capable of reducing nearly 50% of learnable parameters without any associated loss in BLEU score. Further…
We study the non-convex matrix factorization approach to matrix completion via Riemannian geometry. Based on an optimization formulation over a Grassmannian manifold, we characterize the landscape based on the notion of principal angles between subspaces. For the fully observed case, our results show that there is a region in which the cost is geodesically convex, and outside of which all critical points are strictly saddle. We empirically study the partially observed case based on our findings.
We derive analytical expression of matrix factorization/completion solution by variational Bayes method, under the assumption that observed matrix is originally the product of low-rank dense and sparse matrices with additive noise. We assume the prior of sparse matrix is Laplace distribution by taking matrix sparsity into consideration. Then we use several approximations for derivation of matrix factorization/completion solution. By our solution, we also numerically evaluate the performance of sparse matrix reconstruction in matrix factorization, and completion of missing matrix element in mat…

Matrix factorization is a popular approach for large-scale matrix completion. The optimization formulation based on matrix factorization can be solved very efficiently by standard algorithms in practice. However, due to the non-convexity caused by the factorization model, there is a limited theoretical understanding of this formulation. In this paper, we establish a theoretical guarantee for the factorization formulation to correctly recover the underlying low-rank matrix. In particular, we show that under similar conditions to those in previous works, many standard optimization algorithms con…

However, these methods mostly use the only nonnegativity while ignoring task-specific features of data. In this paper, we propose a novel deep approximately orthogonal nonnegative matrix factorization method where both nonnegativity and orthogonality are imposed with the aim to perform a hierarchical clustering by using different level of abstractions of data. Experiment on two fac…
The Boolean matrix factorization problem consists in approximating a matrix by the Boolean product of two smaller Boolean matrices. To obtain optimal solutions when the matrices to be factorized are small, we propose SAT and MaxSAT encoding; however, when the matrices to be factorized are large, we propose a heuristic based on the search for maximal biclique edge cover. We experimentally demonstrate that our approaches allow a better factorization than existing approaches while keeping reasonable computation times. Our methods also allow the handling of incomplete matrices with missing entries…

Nonnegative matrix factorization can be used to automatically detect topics within a corpus in an unsupervised fashion. The technique amounts to an approximation of a nonnegative matrix as the product of two nonnegative matrices of lower rank. In this paper, we show this factorization can be combined with regression on a continuous response variable. In practice, the method performs better than regression done after topics are identified and retrains interpretability.

Fast transforms correspond to factorizations of the form $\mathbf{Z} = \mathbf{X}^{(1)} \ldots \mathbf{X}^{(J)}$, where each factor $ \mathbf{X}^{(\ell)}$ is sparse and possibly structured. This paper investigates essential uniqueness of such factorizations, i.e., uniqueness up to unavoidable scaling ambiguities. Our main contribution is to prove that any $N \times N$ matrix having the so-called butterfly structure admits an essentially unique factorization into $J$ butterfly factors (where $N = 2^{J}$), and that the factors can be recovered by a hierarchical factorization method, which consis…

This paper provides a theoretical explanation on the clustering aspect of nonnegative matrix factorization (NMF). We prove that even without imposing orthogonality nor sparsity constraint on the basis and/or coefficient matrix, NMF still can give clustering results, thus providing a theoretical support for many works, e.g., Xu et al. [1] and Kim et al. [2], that show the superiority of the standard NMF as a clustering method.
