We propose a reaction-transport model for CTRW with non-linear reactions and non-exponential waiting time distributions. We derive non-linear evolution equation for mesoscopic density of particles. We apply this equation to the problem of fronts propagation into unstable state of reaction-transport systems with anomalous diffusion. We have found an explicit expression for the speed of propagating front in the case of subdiffusion transport.
We show how the nonlinear interaction effects `volume filling' and `adhesion' can be incorporated into the fractional subdiffusive transport of cells and individual organisms. To this end, we use microscopic random walk models with anomalous trapping and systematically derive generic non-Markovian and nonlinear governing equations for the mean concentrations of the subdiffusive cells or organisms. We uncover an interesting interaction between the nonlinearities and the non-Markovian nature of the transport. In the subdiffusive case, this interaction manifests itself in a nontrivial combination…
In this paper, we develop an encounter-based model of partial surface adsorption for fractional diffusion in a bounded domain. We take the probability of adsorption to depend on the amount of particle-surface contact time, as specified by a Brownian functional known as the boundary local time $\ell(t)$. If the rate of adsorption is state dependent, then the adsorption process is non-Markovian, reflecting the fact that surface activation/deactivation proceeds progressively by repeated particle encounters. The generalized adsorption event is identified as the first time that the local time cross…
We study a morphogen gradient formation under nonlinear degradation and subdiffusive transport. In the long time limit we obtain the nonlinear effect of degradation enhanced diffusion, resulting from the interaction of non-Markovian subdiffusive transport with a nonlinear reaction. We find the stationary profile of power-law type, which has implications for robustness, with the shape of the profile being controlled by the anomalous exponent. Far away from the source of morphogens, any changes in rate of production are not felt.
We consider anomalous non-Markovian transport of Brownian particles in viscoelastic fluid-like media with very large but finite macroscopic viscosity under the influence of a constant force field F. The viscoelastic properties of the medium are characterized by a power-law viscoelastic memory kernel which ultra slow decays in time on the time scale τof strong viscoelastic correlations. The subdiffusive transport regime emerges transiently for t<τ. However, the transport becomes asymptotically normal for t>>τ. It is shown that even though transiently the mean displacement and the variance both …
The purpose of this work is to propose a nonlinear non-Markovian model of subdiffusive transport that involves chemotactic substance affecting the cells at all time, not only during the jump. This leads the random waiting time to be dependent on the chemotactic gradient, making the escape rates also dependent on the gradient as well as the nonlinear density dependence. We systematically derive subdiffusive fractional master equation, then we consider the diffusive limit of the fractional master equation. We finally solve the resulting fractional subdiffusive master equation stationery and anal…
The purpose of this work is to propose a non-Markovian and nonlinear model of subdiffusive transport that involves adhesion affects the cells escape rates form position x, with chemotaxis. This leads the escape rates to be dependent on the particles density at the neighbours as well as the chemotactic gradient. We systematically derive subdiffusive fractional master equation, then we consider the diffusive limit of the fractional master equation. We finally solve the resulted fractional subdiffusive master equation stationery and analyse the role of adhesion in the resulted stationary density.
We propose two nonlinear random walk models which are suitable for the analysis of both chemotaxis and anomalous transport. We derive the balance equations for the population density for the case when the transition rate for a random walk depends on residence time, chemotactic substance and population density. We introduce the anomalous chemotactic sensitivity and find anomalous aggregation phenomenon. So we suggest a new explanation of the well-known effect of chemotactic collapse. We develop a non-Markovian "velocity-jump" model and obtain the superdiffusive behavior of bacteria with power l…
We discuss the response of continuous time random walks to an oscillating external field within the generalized master equation approach. We concentrate on the time dependence of the two first moments of the walker's displacements. We show that for power law waiting time distributions with 0 < alpha < 1 corresponding to a semi-Markovian situation showing nonstationarity the mean particle position tends to a constant, and the response to the external perturbation dies out. On the other hand, the oscillating field leads to a new additional contribution to the dispersion of the particle position,…
This work puts forward a generalization of the well-known rocking Markovian Brownian ratchets to the realm of antipersistent non-Markovian subdiffusion in viscoelastic media. A periodically forced subdiffusion in a parity-broken ratchet potential is considered within the non-Markovian generalized Langevin equation (GLE) description with a power-law memory kernel $η(t)\propto t^{-α}$ ($0<α<1$). It is shown that subdiffusive rectification currents, defined through the mean displacement and subvelocity $v_α$, $<δx(t)>\sim v_α t^α/ Γ(1+α)$, emerge asymptotically due to the breaking of the detailed…
We introduce a single generative mechanism with which it is able to describe diverse non-stationary diffusions. A non-stationary Markovian replication process for steps is considered, for which we analytically derive time-evolution of the probability distribution of the walker's displacement and the generalized telegrapher equation with time-varying coefficients, and find that diffusivity can be determined by temporal changes of replication of a immediate step. By controlling the replications, we realize the diverse diffusions such as alternating diffusions, superdiffusions, subdiffusions, and…
We consider a Markovian jumping process which is defined in terms of the jump-size distribution and the waiting-time distribution with a position-dependent frequency, in the diffusion limit. We assume the power-law form for the frequency. For small steps, we derive the Fokker-Planck equation and show the presence of the normal diffusion, subdiffusion and superdiffusion. For the Lévy distribution of the step-size, we construct a fractional equation, which possesses a variable coefficient, and solve it in the diffusion limit. Then we calculate fractional moments and define fractional diffusion c…
In this paper we develop an encounter-based model of reaction-subdiffusion in a domain $Ω$ with a partially absorbing interior trap $\calU\subset Ω$. We assume that the particle can freely enter and exit $\calU$, but is only absorbed within $\calU$. We take the probability of absorption to depend on the amount of time a particle spends within the trap, which is specified by a Brownian functional known as the occupation time $A(t)$. The first passage time (FPT) for absorption is identified with the point at which the occupation time crosses a random threshold $\widehat{A}$ with probability dens…
The Fractional Langevin Equation (FLE) describes a non-Markovian Generalized Brownian Motion with long time persistence (superdiffusion), or anti-persistence (subdiffusion) of both velocity-velocity correlations, and position increments. It presents a case of the Generalized Langevin Equation (GLE) with a singular power law memory kernel. We propose and numerically realize a numerically efficient and reliable Markovian embedding of this superdiffusive GLE, which accurately approximates the FLE over many, about r=N lg b-2, time decades, where N denotes the number of exponentials used to approxi…
We analyze two models of subdiffusion with stochastic resetting. Each of them consists of two parts: subdiffusion based on the continuous-time random walk (CTRW) scheme and independent resetting events generated uniformly in time according to the Poisson point process. In the first model the whole process is reset to the initial state, whereas in the second model only the position is subject to resets. The distinction between these two models arises from the non-Markovian character of the subdiffusive process. We derive exact expressions for the two lowest moments of the full propagator, stati…
The kinetics of geminate subdiffusion-assisted reactions (SDARs) of interacting particles is analyzed in detail with the use of the non-Markovian fractional Smoluchowki equation (FSE). It is suggested that the interparticle interaction potential is of the shape of potential well and reactivity is located within the well. The reaction kinetics is studied in the limit of deep well, in which the FSE can be solved analytically. This solution enables one to obtain the kinetics in a simple analytical form. The analytical expression shows that the SDAR kinetics fairly substantially depends on the mec…
Understanding anomalous transport and reaction kinetics due to microscopic physical and chemical disorder is a long-standing goal in many fields including geophysics, biology, and engineering. We consider reaction-diffusion characterized by fluctuations in both transitions times and decay rates. We introduce and analyze a model framework that explicitly connects microscopic fluctuations with the mescoscopic description. For broad distributions of transport and reaction time scales we compute the particle density and derive the equations governing its evolution, finding power-law decay of the s…
We show that the Turing patterns in reaction systems with subdiffusion can be replicated in an effective system with Markovian cross-diffusion. The effective system has the same Turing instability as the original system, and the same patterns. If particles are short-lived, the transient dynamics are captured as well. We use the cross-diffusive system to define effective diffusion coefficients for the system with anomalous transport, and we show how they can be used to efficiently describe the Turing instability. We also demonstrate that the mean squared displacement of a suitably defined ensem…
