Principal component analysis (PCA) requires the computation of a low-rank approximation to a matrix containing the data being analyzed. In many applications of PCA, the best possible accuracy of any rank-deficient approximation is at most a few digits (measured in the spectral norm, relative to the spectral norm of the matrix being approximated). In such circumstances, efficient algorithms have not come with guarantees of good accuracy, unless one or both dimensions of the matrix being approximated are small. We describe an efficient algorithm for the low-rank approximation of matrices that produces accuracy very close to the best possible, for matrices of arbitrary sizes. We illustrate our theoretical results via several numerical examples.
Recent years have witnessed intense development of randomized methods for low-rank approximation. These methods target principal component analysis (PCA) and the calculation of truncated singular value decompositions (SVD). The present paper presents an essentially black-box, fool-proof implementation for Mathworks' MATLAB, a popular software platform for numerical computation. As illustrated via several tests, the randomized algorithms for low-rank approximation outperform or at least match the classical techniques (such as Lanczos iterations) in basically all respects: accuracy, computationa…
We propose a new two stage algorithm LING for large scale regression problems. LING has the same risk as the well known Ridge Regression under the fixed design setting and can be computed much faster. Our experiments have shown that LING performs well in terms of both prediction accuracy and computational efficiency compared with other large scale regression algorithms like Gradient Descent, Stochastic Gradient Descent and Principal Component Regression on both simulated and real datasets.

As a consequence, the medical images have the potential to enhance diagnosis of disease, prediction of clinical outcomes, characterization of disease progression, management of health care and development of treatments, but also pose great methodological and computational challenges for representation and selection of features in image cluster analysis. Principal component analysis (PCA) is widely used for dimension reduction and embedding of real data in social network analysis, information retrieval, and natural language processing, etc. In this work we propose a fast randomized PCA algorithm for processing large sparse data. The algorithm has similar accuracy to the basic randomized SVD (rPCA) algorithm (Halko et al., 2011), but is largely optimized for sparse data. It also has good flexibility to trade off runtime against accuracy for practical usage. Experiments on real data show that the proposed algorithm is up to 9.1X faster than the …
The singular value decomposition (SVD) and the principal component analysis are fundamental tools and probably the most popular methods for data dimension reduction. The rapid growth in the size of data matrices has lead to a need for developing efficient large-scale SVD algorithms. Randomized SVD was proposed, and its potential was demonstrated for computing a low-rank SVD (Rokhlin et al., 2009). In this article, we provide a consistency theorem for the randomized SVD algorithm and a numerical example to show how the random projections to low dimension affect the consistency.
We extend the randomized singular value decomposition (SVD) algorithm \citep{Halko2011finding} to estimate the SVD of a shifted data matrix without explicitly constructing the matrix in the memory. With no loss in the accuracy of the original algorithm, the extended algorithm provides for a more efficient way of matrix factorization. The algorithm facilitates the low-rank approximation and principal component analysis (PCA) of off-center data matrices. When applied to different types of data matrices, our experimental results confirm the advantages of the extensions made to the original algori…
This document aims to clarify frequent questions on using the Accord.NET Framework to perform statistical analyses. Here, we reproduce all steps of the famous Lindsay's Tutorial on Principal Component Analysis, in an attempt to give the reader a complete hands-on overview on the framework's basics while also discussing some of the results and sources of divergence between the results generated by Accord.NET and by other software packages.
Matrix decompositions are fundamental tools in the area of applied mathematics, statistical computing, and machine learning. In particular, low-rank matrix decompositions are vital, and widely used for data analysis, dimensionality reduction, and data compression. Massive datasets, however, pose a computational challenge for traditional algorithms, placing significant constraints on both memory and processing power. Recently, the powerful concept of randomness has been introduced as a strategy to ease the computational load. The essential idea of probabilistic algorithms is to employ some amou…

We show how to efficiently project a vector onto the top principal components of a matrix, without explicitly computing these components. Specifically, we introduce an iterative algorithm that provably computes the projection using few calls to any black-box routine for ridge regression. By avoiding explicit principal component analysis (PCA), our algorithm is the first with no runtime dependence on the number of top principal components. We show that it can be used to give a fast iterative method for the popular principal component regression problem, giving the first major runtime improvemen…
We analyse the prediction error of principal component regression (PCR) and prove non-asymptotic upper bounds for the corresponding squared risk. Under mild assumptions, we show that PCR performs as well as the oracle method obtained by replacing empirical principal components by their population counterparts. Our approach relies on upper bounds for the excess risk of principal component analysis.
Conventional principal component analysis (PCA) finds a principal vector that maximizes the sum of second powers of principal components. We consider a generalized PCA that aims at maximizing the sum of an arbitrary convex function of principal components. We present a gradient ascent algorithm to solve the problem. For the kernel version of generalized PCA, we show that the solutions can be obtained as fixed points of a simple single-layer recurrent neural network. We also evaluate our algorithms on different datasets.
We consider the sparse principal component analysis for high-dimensional stationary processes. The standard principal component analysis performs poorly when the dimension of the process is large. We establish the oracle inequalities for penalized principal component estimators for the processes including heavy-tailed time series. The rate of convergence of the estimators is established. We also elucidate the theoretical rate for choosing the tuning parameter in penalized estimators. The performance of the sparse principal component analysis is demonstrated by numerical simulations. The utilit…
This tutorial reviews the main steps of the principal component analysis of a multivariate data set and its subsequent dimensional reduction on the grounds of identified dominant principal components. The underlying computations are demonstrated and performed by means of a script written in the statistical software package R.
Scalability of statistical estimators is of increasing importance in modern applications and dimension reduction is often used to extract relevant information from data. A variety of popular dimension reduction approaches can be framed as symmetric generalized eigendecomposition problems. In this paper we outline how taking into account the low rank structure assumption implicit in these dimension reduction approaches provides both computational and statistical advantages. We adapt recent randomized low-rank approximation algorithms to provide efficient solutions to three dimension reduction m…
In this paper the exact linear relation between the leading eigenvectors of the modularity matrix and the singular vectors of an uncentered data matrix is developed. Based on this analysis the concept of a modularity component is defined, and its properties are developed. It is shown that modularity component analysis can be used to cluster data similar to how traditional principal component analysis is used except that modularity component analysis does not require data centering.
This paper explores and analyzes two randomized designs for robust Principal Component Analysis (PCA) employing low-dimensional data sketching. In one design, a data sketch is constructed using random column sampling followed by low dimensional embedding, while in the other, sketching is based on random column and row sampling. Both designs are shown to bring about substantial savings in complexity and memory requirements for robust subspace learning over conventional approaches that use the full scale data. A characterization of the sample and computational complexity of both designs is deriv…
Principal component analysis (PCA) is a standard dimensionality reduction technique used in various research and applied fields. From an algorithmic point of view, classical PCA can be formulated in terms of operations on a multivariate Gaussian likelihood. As a consequence of the implied Gaussian formulation, the principal components are not robust to outliers. In this paper, we propose a modified formulation, based on the use of a multivariate Cauchy likelihood instead of the Gaussian likelihood, which has the effect of robustifying the principal components. We present an algorithm to comput…
Generalized principal component analysis (GLM-PCA) facilitates dimension reduction of non-normally distributed data. We provide a detailed derivation of GLM-PCA with a focus on optimization. We also demonstrate how to incorporate covariates, and suggest post-processing transformations to improve interpretability of latent factors.
In this paper, we study the problem of sparse Principal Component Analysis (PCA) in the high-dimensional setting with missing observations. Our goal is to estimate the first principal component when we only have access to partial observations. Existing estimation techniques are usually derived for fully observed data sets and require a prior knowledge of the sparsity of the first principal component in order to achieve good statistical guarantees. Our contributions is threefold. First, we establish the first information-theoretic lower bound for the sparse PCA problem with missing observations…
We propose a nonparametric method to explicitly model and represent the derivatives of smooth underlying trajectories for longitudinal data. This representation is based on a direct Karhunen--Loève expansion of the unobserved derivatives and leads to the notion of derivative principal component analysis, which complements functional principal component analysis, one of the most popular tools of functional data analysis. The proposed derivative principal component scores can be obtained for irregularly spaced and sparsely observed longitudinal data, as typically encountered in biomedical studie…
We consider the problem of how many components to retain in the application of principal component analysis when the dimension is much higher than the number of observations. To estimate the number of components, we propose to sequentially test skewness of the squared lengths of residual scores that are obtained by removing leading principal components. The residual lengths are asymptotically left-skewed if all principal components with diverging variances are removed, and right-skewed if not. The proposed estimator is shown to be consistent, performs well in high-dimensional simulation studie…
The allocation of a (treatment) condition-effect on the wrong principal component (misallocation of variance) in principal component analysis (PCA) has been addressed in research on event-related potentials of the electroencephalogram. However, the correct allocation of condition-effects on PCA components might be relevant in several domains of research. The present paper investigates whether different loading patterns at each condition-level are a basis for an optimal allocation of between-condition variance on principal components. It turns out that a similar loading shape at each condition-…
Outlier based Robust Principal Component Analysis (RPCA) requires centering of the non-outliers. We show a "bias trick" that automatically centers these non-outliers. Using this bias trick we obtain the first RPCA algorithm that is optimal with respect to centering.
Principal component regression (PCR) is a two-stage procedure: the first stage performs principal component analysis (PCA) and the second stage constructs a regression model whose explanatory variables are replaced by principal components obtained by the first stage. Since PCA is performed by using only explanatory variables, the principal components have no information about the response variable. To address the problem, we propose a one-stage procedure for PCR in terms of singular value decomposition approach. Our approach is based upon two loss functions, a regression loss and a PCA loss, w…
We propose a new sparse principal component analysis (SPCA) method in which the solutions are obtained by projecting the full cardinality principal components onto subsets of variables. The resulting components are guaranteed to explain a given proportion of variance. The computation of these solutions is very efficient. The proposed method compares well with the optimal least squares sparse components. We show that other SPCA methods fail to identify the best sparse approximations of the principal components and explain less variance than our solutions. We illustrate and compare our method wi…
In areas of application, including actuarial science and demography, it is increasingly common to consider a time series of curves; an example of this is age-specific mortality rates observed over a period of years. Given that age can be treated as a discrete or continuous variable, a dimension reduction technique, such as principal component analysis, is often implemented. However, in the presence of moderate to strong temporal dependence, static principal component analysis commonly used for analyzing independent and identically distributed data may not be adequate. As an alternative, we con…
In this paper we analyze different ways of performing principal component analysis throughout three different approaches: robust covariance and correlation matrix estimation, projection pursuit approach and non-parametric maximum entropy algorithm. The objective of these approaches is the correction of the well known sensitivity to outliers of the classical method for principal component analysis. Due to their robustness, they perform very well in contaminated data, while the classical approach fails to preserve the characteristics of the core information.
The article discusses selected problems related to both principal component analysis (PCA) and factor analysis (FA). In particular, both types of analysis were compared. A vector interpretation for both PCA and FA has also been proposed. The problem of determining the number of principal components in PCA and factors in FA was discussed in detail. A new criterion for determining the number of factors and principal components is discussed, which will allow to present most of the variance of each of the analyzed primary variables. An efficient algorithm for determining the number of factors in F…
Which components of the singular value decomposition of a signal-plus-noise data matrix are most informative for the inferential task of detecting or estimating an embedded low-rank signal matrix? Principal component analysis ascribes greater importance to the components that capture the greatest variation, i.e., the singular vectors associated with the largest singular values. This choice is often justified by invoking the Eckart-Young theorem even though that work addresses the problem of how to best represent a signal-plus-noise matrix using a low-rank approximation and not how to best_infe…
Principal component analysis continues to be a powerful tool in dimension reduction of high dimensional data. We assume a variance-diverging model and use the high-dimension, low-sample-size asymptotics to show that even though the principal component directions are not consistent, the sample and prediction principal component scores can be useful in revealing the population structure. We further show that these scores are biased, and the bias is asymptotically decomposed into rotation and scaling parts. We propose methods of bias-adjustment that are shown to be consistent and work well in the…
Functional data analysis on nonlinear manifolds has drawn recent interest. Sphere-valued functional data, which are encountered for example as movement trajectories on the surface of the earth, are an important special case. We consider an intrinsic principal component analysis for smooth Riemannian manifold-valued functional data and study its asymptotic properties. Riemannian functional principal component analysis (RFPCA) is carried out by first mapping the manifold-valued data through Riemannian logarithm maps to tangent spaces around the time-varying Fréchet mean function, and then perfor…
Sparse Principal Components Analysis aims to find principal components with few non-zero loadings. We derive such sparse solutions by adding a genuine sparsity requirement to the original Principal Components Analysis (PCA) objective function. This approach differs from others because it preserves PCA's original optimality: \uns\ of the components and Least Squares approximation of the data. To identify the best subset of non-zero loadings we propose a Branch-and-Bound search and an iterative elimination algorithm. This last algorithm finds sparse solutions with large loadings and can be run w…

Sparse principal component analysis (SPCA) has emerged as a powerful technique for modern data analysis, providing improved interpretation of low-rank structures by identifying localized spatial structures in the data and disambiguating between distinct time scales. We demonstrate a robust and scalable SPCA algorithm by formulating it as a value-function optimization problem. This viewpoint leads to a flexible and computationally efficient algorithm. Further, we can leverage randomized methods from linear algebra to extend the approach to the large-scale (big data) setting. Our proposed innova…
A new look on the principal component analysis has been presented. Firstly, a geometric interpretation of determination coefficient was shown. In turn, the ability to represent the analyzed data and their interdependencies in the form of easy-to-understand basic geometric structures was shown. As a result of the analysis of these structures it was proposed to enrich the classical PCA. In particular, it was proposed a new criterion for the selection of important principal components and a new algorithm for clustering primary variables by their level of similarity to the principal components. Vi…
Outliers contaminating data sets are a challenge to statistical estimators. Even a small fraction of outlying observations can heavily influence most classical statistical methods. In this paper we propose generalized spherical principal component analysis, a new robust version of principal component analysis that is based on the generalized spatial sign covariance matrix. Supporting theoretical properties of the proposed method including influence functions, breakdown values and asymptotic efficiencies are studied, and a simulation study is conducted to compare our new method to existing meth…
We propose a new method for supervised learning, especially suited to wide data where the number of features is much greater than the number of observations. The method combines the lasso ($\ell_1$) sparsity penalty with a quadratic penalty that shrinks the coefficient vector toward the leading principal components of the feature matrix. We call the proposed method the "principal components lasso" ("pcLasso"). The method can be especially powerful if the features are pre-assigned to groups (such as cell-pathways, assays or protein interaction networks). In that case, pcLasso shrinks each group…
Principal component analysis (PCA) is recognised as a quintessential data analysis technique when it comes to describing linear relationships between the features of a dataset. However, the well-known sensitivity of PCA to non-Gaussian samples and/or outliers often makes it unreliable in practice. To this end, a robust formulation of PCA is derived based on the maximum correntropy criterion (MCC) so as to maximise the expected likelihood of Gaussian distributed reconstruction errors. In this way, the proposed solution reduces to a generalised power iteration, whereby: (i) robust estimates of t…
PCA (Principal Component Analysis) and its variants areubiquitous techniques for matrix dimension reduction and reduced-dimensionlatent-factor extraction. One significant challenge in using PCA, is thechoice of the number of principal components. The information-theoreticMDL (Minimum Description Length) principle gives objective compression-based criteria for model selection, but it is difficult to analytically applyits modern definition - NML (Normalized Maximum Likelihood) - to theproblem of PCA. This work shows a general reduction of NML prob-lems to lower-dimension problems. Applying this …
We consider the problem related to clustering of gamma-ray bursts (from "BATSE" catalogue) through kernel principal component analysis in which our proposed kernel outperforms results of other competent kernels in terms of clustering accuracy and we obtain three physically interpretable groups of gamma-ray bursts. The effectivity of the suggested kernel in combination with kernel principal component analysis in revealing natural clusters in noisy and nonlinear data while reducing the dimension of the data is also explored in two simulated data sets.
We propose to directly compute classification estimates by learning features encoded with their class scores using PCA. Our resulting model has a encoder-decoder structure suitable for supervised learning, it is computationally efficient and performs well for classification on several datasets.
We present a new straightforward principal component analysis (PCA) method based on the diagonalization of the weighted variance-covariance matrix through two spectral decomposition methods: power iteration and Rayleigh quotient iteration. This method allows one to retrieve a given number of orthogonal principal components amongst the most meaningful ones for the case of problems with weighted and/or missing data. Principal coefficients are then retrieved by fitting principal components to the data while providing the final decomposition. Tests performed on real and simulated cases show that o…
The scalability of statistical estimators is of increasing importance in modern applications. One approach to implementing scalable algorithms is to compress data into a low dimensional latent space using dimension reduction methods. In this paper we develop an approach for dimension reduction that exploits the assumption of low rank structure in high dimensional data to gain both computational and statistical advantages. We adapt recent randomized low-rank approximation algorithms to provide an efficient solution to principal component analysis (PCA), and we use this efficient solver to impro…
Principal component analysis (PCA) has been a prominent tool for high-dimensional data analysis. Online algorithms that estimate the principal component by processing streaming data are of tremendous practical and theoretical interests. Despite its rich applications, theoretical convergence analysis remains largely open. In this paper, we cast online PCA into a stochastic nonconvex optimization problem, and we analyze the online PCA algorithm as a stochastic approximation iteration. The stochastic approximation iteration processes data points incrementally and maintains a running estimate of t…
Level, slope, and curvature are three commonly-believed principal components in interest rate term structure and are thus widely used in modeling. This paper characterizes the heterogeneity of how misspecified such models are through time. Presenting the orthonormal basis in the Nelson-Siegel model interpretable as the three factors, we design two nonparametric tests for whether the basis is equivalent to the data-driven functional principal component basis underlying the yield curve dynamics, considering the ordering of eigenfunctions or not, respectively. Eventually, we discover high dispers…
In the course of the last century, Principal Component Analysis (PCA) have become one of the pillars of modern scientific methods. Although PCA is normally addressed as a statistical tool aiming at finding orthogonal directions on which the variance is maximized, its first introduction by Pearson at 1901 was done through defining a non-linear least-squares minimization problem of fitting a plane to scattered data points. Thus, it seems natural that PCA and linear least-squares regression are somewhat related, as they both aim at fitting planes to data points. In this paper, we present a connec…
The dynamic nature of air quality chemistry and transport makes it difficult to identify the mixture of air pollutants for a region. In this study of air quality in the Houston metropolitan area we apply dynamic principal component analysis (DPCA) to a normalized multivariate time series of daily concentration measurements of five pollutants (O3, CO, NO2, SO2, PM2.5) from January 1, 2009 through December 31, 2011 for each of the 24 hours in a day. The resulting dynamic components are examined by hour across days for the 3 year period. Diurnal and seasonal patterns are revealed underlining time…
