In many physical, statistical, biological and other investigations it is desirable to approximate a system of points by objects of lower dimension and/or complexity. For this purpose, Karl Pearson invented principal component analysis in 1901 and found 'lines and planes of closest fit to system of points'. The famous k-means algorithm solves the approximation problem too, but by finite sets instead of lines and planes. This chapter gives a brief practical introduction into the methods of construction of general principal objects, i.e. objects embedded in the 'middle' of the multidimensional data set. As a basis, the unifying framework of mean squared distance approximation of finite datasets is selected. Principal graphs and manifolds are constructed as generalisations of principal components and k-means principal points. For this purpose, the family of expectation/maximisation algorithms with nearest generalisations is presented. Construction of principal graphs with controlled complexity is based on the graph grammar approach.
This paper extends robust principal component analysis (RPCA) to nonlinear manifolds. Suppose that the observed data matrix is the sum of a sparse component and a component drawn from some low dimensional manifold. Is it possible to separate them by using similar ideas as RPCA? Is there any benefit in treating the manifold as a whole as opposed to treating each local region independently? We answer these two questions affirmatively by proposing and analyzing an optimization framework that separates the sparse component from the manifold under noisy data. Theoretical error bounds are provided w…
In this paper, auto-associative models are proposed as candidates to the generalization of Principal Component Analysis. We show that these models are dedicated to the approximation of the dataset by a manifold. Here, the word "manifold" refers to the topology properties of the structure. The approximating manifold is built by a projection pursuit algorithm. At each step of the algorithm, the dimension of the manifold is incremented. Some theoretical properties are provided. In particular, we can show that, at each step of the algorithm, the mean residuals norm is not increased. Moreover, it i…
Functional data analysis on nonlinear manifolds has drawn recent interest. Sphere-valued functional data, which are encountered for example as movement trajectories on the surface of the earth, are an important special case. We consider an intrinsic principal component analysis for smooth Riemannian manifold-valued functional data and study its asymptotic properties. Riemannian functional principal component analysis (RFPCA) is carried out by first mapping the manifold-valued data through Riemannian logarithm maps to tangent spaces around the time-varying Fréchet mean function, and then perfor…
We provide a probabilistic and infinitesimal view of how the principal component analysis procedure (PCA) can be generalized to analysis of nonlinear manifold valued data. Starting with the probabilistic PCA interpretation of the Euclidean PCA procedure, we show how PCA can be generalized to manifolds in an intrinsic way that does not resort to linearization of the data space. The underlying probability model is constructed by mapping a Euclidean stochastic process to the manifold using stochastic development of Euclidean semimartingales. The construction uses a connection and bundles of covar…
We propose a framework of principal manifolds to model high-dimensional data. This framework is based on Sobolev spaces and designed to model data of any intrinsic dimension. It includes principal component analysis and principal curve algorithm as special cases. We propose a novel method for model complexity selection to avoid overfitting, eliminate the effects of outliers, and improve the computation speed. Additionally, we propose a method for identifying the interiors of circle-like curves and cylinder/ball-like surfaces. The proposed approach is compared to existing methods by simulations…
We propose a new approach to analyze data that naturally lie on manifolds. We focus on a special class of manifolds, called direct product manifolds, whose intrinsic dimension could be very high. Our method finds a low-dimensional representation of the manifold that can be used to find and visualize the principal modes of variation of the data, as Principal Component Analysis (PCA) does in linear spaces. The proposed method improves upon earlier manifold extensions of PCA by more concisely capturing important nonlinear modes. For the special case of data on a sphere, variation following nongeo…
We consider the problem of estimating multiple principal components using the recently-proposed Sparse and Functional Principal Components Analysis (SFPCA) estimator. We first propose an extension of SFPCA which estimates several principal components simultaneously using manifold optimization techniques to enforce orthogonality constraints. While effective, this approach is computationally burdensome so we also consider iterative deflation approaches which take advantage of existing fast algorithms for rank-one SFPCA. We show that alternative deflation schemes can more efficiently extract sign…
Functional principal component analysis has become the most important dimension reduction technique in functional data analysis. Based on B-spline approximation, functional principal components (FPCs) can be efficiently estimated by the expectation-maximization (EM) and the geometric restricted maximum likelihood (REML) algorithms under the strong assumption of Gaussianity on the principal component scores and observational errors. When computing the solution, the EM algorithm does not exploit the underlying geometric manifold structure, while the performance of REML is known to be unstable. I…

Dimensionality reduction on Riemannian manifolds is challenging due to the complex nonlinear data structures. While probabilistic principal geodesic analysis~(PPGA) has been proposed to generalize conventional principal component analysis (PCA) onto manifolds, its effectiveness is limited to data with a single modality. In this paper, we present a novel Gaussian latent variable model that provides a unique way to integrate multiple PGA models into a maximum-likelihood framework. This leads to a well-defined mixture model of probabilistic principal geodesic analysis (MPPGA) on sub-populations, …
Motivated by the analysis of high-dimensional neuroimaging signals located over the cortical surface, we introduce a novel Principal Component Analysis technique that can handle functional data located over a two-dimensional manifold. For this purpose a regularization approach is adopted, introducing a smoothing penalty coherent with the geodesic distance over the manifold. The model introduced can be applied to any manifold topology, can naturally handle missing data and functional samples evaluated in different grids of points. We approach the discretization task by means of finite element a…
When considering functional principal component analysis for sparsely observed longitudinal data that take values on a nonlinear manifold, a major challenge is how to handle the sparse and irregular observations that are commonly encountered in longitudinal studies. Addressing this challenge, we provide theory and implementations for a manifold version of the principal analysis by conditional expectation (PACE) procedure that produces representations intrinsic to the manifold, extending a well-established version of functional principal component analysis targeting sparsely sampled longitudina…

Methodologies for multidimensionality reduction aim at discovering low-dimensional manifolds where data ranges. Principal Component Analysis (PCA) is very effective if data have linear structure. But fails in identifying a possible dimensionality reduction if data belong to a nonlinear low-dimensional manifold. For nonlinear dimensionality reduction, kernel Principal Component Analysis (kPCA) is appreciated because of its simplicity and ease implementation. The paper provides a concise review of PCA and kPCA main ideas, trying to collect in a single document aspects that are often dispersed. M…
There is growing interest in using the close connection between differential geometry and statistics to model smooth manifold-valued data. In particular, much work has been done recently to generalize principal component analysis (PCA), the method of dimension reduction in linear spaces, to Riemannian manifolds. One such generalization is known as principal geodesic analysis (PGA). This paper, in a novel fashion, obtains Taylor expansions in scaling parameters introduced in the domain of objective functions in PGA. It is shown this technique not only leads to better closed-form approximations …
There are often two important types of variation in functional data: the horizontal (or phase) variation and the vertical (or amplitude) variation. These two types of variation have been appropriately separated and modeled through a domain warping method (or curve registration) based on the Fisher Rao metric. This paper focuses on the analysis of the horizontal variation, captured by the domain warping functions. The square-root velocity function representation transforms the manifold of the warping functions to a Hilbert sphere. Motivated by recent results on manifold analogs of principal com…
Normalizing flows map an independent set of latent variables to their samples using a bijective transformation. Despite the exact correspondence between samples and latent variables, their high level relationship is not well understood. In this paper we characterize the geometric structure of flows using principal manifolds and understand the relationship between latent variables and samples using contours. We introduce a novel class of normalizing flows, called principal manifold flows (PF), whose contours are its principal manifolds, and a variant for injective flows (iPF) that is more effic…

We consider the classification problem and focus on nonlinear methods for classification on manifolds. For multivariate datasets lying on an embedded nonlinear Riemannian manifold within the higher-dimensional ambient space, we aim to acquire a classification boundary for the classes with labels, using the intrinsic metric on the manifolds. Motivated by finding an optimal boundary between the two classes, we invent a novel approach -- the principal boundary. From the perspective of classification, the principal boundary is defined as an optimal curve that moves in between the principal flows t…

Nonlinear manifold learning from unorganized data points is a very challenging unsupervised learning and data visualization problem with a great variety of applications. In this paper we present a new algorithm for manifold learning and nonlinear dimension reduction. Based on a set of unorganized data points sampled with noise from the manifold, we represent the local geometry of the manifold using tangent spaces learned by fitting an affine subspace in a neighborhood of each data point. Those tangent spaces are aligned to give the internal global coordinates of the data points with respect to…

Many scientific datasets are of high dimension, and the analysis usually requires visual manipulation by retaining the most important structures of data. Principal curve is a widely used approach for this purpose. However, many existing methods work only for data with structures that are not self-intersected, which is quite restrictive for real applications. A few methods can overcome the above problem, but they either require complicated human-made rules for a specific task with lack of convergence guarantee and adaption flexibility to different tasks, or cannot obtain explicit structures of …

We consider the problem of maximizing the $\ell_1$ norm of a linear map over the sphere, which arises in various machine learning applications such as orthogonal dictionary learning (ODL) and robust subspace recovery (RSR). The problem is numerically challenging due to its nonsmooth objective and nonconvex constraint, and its algorithmic aspects have not been well explored. In this paper, we show how the manifold structure of the sphere can be exploited to design fast algorithms for tackling this problem. Specifically, our contribution is threefold. First, we present a manifold proximal point …

How to measure the complexity of a finite set of vectors embedded in a multidimensional space? This is a non-trivial question which can be approached in many different ways. Here we suggest a set of data complexity measures using universal approximators, principal cubic complexes. Principal cubic complexes generalise the notion of principal manifolds for datasets with non-trivial topologies. The type of the principal cubic complex is determined by its dimension and a grammar of elementary graph transformations. The simplest grammar produces principal trees. We introduce three natural types of …
