We introduce a new model for the dynamics of a wormlike chain in an environment that gives rise to a rough free energy landscape, which we baptise the glassy wormlike chain. It is obtained from the common wormlike chain by an exponential stretching of the relaxation spectrum of its long-wavelength eigenmodes, controlled by a single stretching parameter. Predictions for pertinent observables such as the dynamic structure factor and the microrheological susceptibility exhibit the characteristics of soft glassy rheology and compare favourably with experimental data for reconstituted cytoskeletal networks and live cells. We speculate about the possible microscopic origin of the stretching, implications for the nonlinear rheology, and the potential physiological significance of our results.
We provide a comprehensive overview of the current theoretical understanding of the dynamic structure factor of stiff polymers in semidilute solution based on the wormlike chain (WLC) model. We extend previous work by computing exact numerical coefficients and an expression for the dynamic mean square displacement (MSD) of a free polymer and compare various common approximations for the hydrodynamic interactions, which need to be treated accurately if one wants to extract quantitative estimates for model parameters from experimental data. A recent controversy about the initial slope of the dyn…
The extensive application of surfactants motivates comprehensive and predictive theoretical studies that improve our understanding of the behaviour of these complex systems. In this study, an expression for the elastic free-energy density of a wormlike micellar chain is derived taking into account interactions between its constituent molecules. The resulting expression incorporates the sum of a quadratic term in the curvature and a quadratic term in the torsion of the centerline of wormlike micelle and thus resembles free-energy density functions for polymer chains and DNA available in the lit…
We investigate the wormlike polymer chains using self-consistent field theory and take into account the Onsager excluded-volume interaction between polymer segments. The propagator of polymer chain is one of the essential physical quantities used to study the conformation of polymers, which satisfies the modified diffusion equation (MDE) for wormlike chain. The propagator of wormlike chain is not only dependent on the spatial variables, but also on the orientation. We separate the variables of propagator by using spherical-harmonic series and then simplify the MDE to a coupled set of equations…
The dynamic response of prestressed semiflexible biopolymers is characterized by the propagation and relaxation of tension, which arises due to the near inextensibility of a stiff backbone. It is coupled to the dynamics of contour length stored in thermal undulations, but also to the local relaxation of elongational strain. We present a systematic theory of tension dynamics for stiff yet extensible wormlike chains. Our results show that even moderate prestress gives rise to distinct Rouse-like extensibility signatures in the high-frequency viscoelastic response.
We demonstrate that a semiflexible bundle of wormlike chains exhibits a state-dependent bending stiffness that alters fundamentally its scaling behavior with respect to the standard wormlike chain. We explore the equilibrium conformational and mechanical behavior of wormlike bundles in isolation, in crosslinked networks, and in solution.
When the local intrinsic stiffness of a polymer chain varies over a wide range, one can observe both a crossover from rigid-rod-like behavior to (almost) Gaussian random coils and a further crossover towards self-avoiding walks in good solvents. Using the pruned-enriched Rosenbluth method (PERM) to study self-avoiding walks of up to $N_b=50000$ steps and variable flexibility, the applicability of the Kratky-Porod model is tested. Evidence for non-exponential decay of the bond-orientational correlations $<\cos θ(s) >$ for large distances $s$ along the chain contour is presented, irrespective of…
We use a hybrid method that combines the Multiparticle collision dynamics (MPCD) for solvent particles with the molecular dynamics for equilibrium polymers to simulate the shearing of the equilibrium polymers (or Wormlike micelles) at a mesoscopic length scale. The MPCD method incorporates the hydrodynamic interaction with the polymeric chains. We show successful implementation of the method on the model equilibrium polymers (or Wormlike micelles) and observe that the order of the Iso-Nem transition of the polymeric system is affected by the shear rate. Moreover, the chains of the equilibrium …
The present paper investigates the extension behavior of a wormlike chain with varied persistence length under the confinement of a cylindrical tube. Based on Odijk theory of a confined polymer chain, we have developed a theory which can describe the mechanical behavior of wormlike chain with varying bending rigidities along the chain. In order to validate our model, we also performed large numbers of Brownian dynamics simulations based on the generalized bead model (GBR), which illustrate that our theory is in good agreement with simulation results.
It is shown that a wormlike chain, i.e., a filament with a fixed contour-length S and a bending elasticity kappa, attached to a frame of length L, can be described--at low resolutions--by the same type of elastic free-energy as a tense string. The corresponding tension is calculated as a function of temperature, L, kappa and S.
By large-scale Monte Carlo simulations of semiflexible polymers in $d=2$ dimensions the applicability of the Kratky-Porod model is tested. This model is widely used as "standard model" for describing conformations and force versus extension curves of stiff polymers. It is shown that semiflexible polymers in $d=2$ show a crossover from hard rods to self-avoiding walks, the intermediate Gaussian regime (implied by the Kratky-Porod model) is completely absent. Hence the latter can also describe force versus extension curves only if the contour length is only a few times larger than the persistenc…
We study the distribution function of the three dimensional wormlike chain with a fixed orientation of one chain end using the exact representation of the distribution function in terms of the Green's function of the quantum rigid rotator in a homogeneous external field. The transverse 1d distribution function of the free chain end displays a bimodal shape in the intermediate range of the chain lengths ($1.3L_{p},...,3.5L_{p}$). We present also analytical results for short and long chains, which are in complete agreement with the results of previous studies obtained using different methods.
We derive the stochastic equations of motion for a tracer that is tightly attached to a semiflexible polymer and confined or agitated by an externally controlled potential. The generalised Langevin equation, the power spectrum, and the mean-square displacement for the tracer dynamics are explicitly constructed from the microscopic equations of motion for a weakly bending wormlike chain by a systematic coarse-graining procedure. Our accurate analytical expressions should provide a convenient starting point for further theoretical developments and for the analysis of various single-molecule expe…
We survey the linear viscoelasticity of a new type of transient network: bridged wormlike micelles, whose structure has been characterized recently [Ramos and Ligoure, (2007)]. This composite material is obtained by adding telechelic copolymers (water-soluble chains with hydrophobic stickers at each extremity) to a solution of entangled wormlike micelles (WM). For comparison, naked WM and WM decorated by amphiphilic copolymers are also investigated. While these latter systems exhibit almost a same single ideal Maxwell behavior, solutions of bridged WM can be described as two Maxwell fluids com…
Long-chained surfactant solutions have found widespread use in the oil and gas industry due to a host of attractive properties. In this paper, we characterize one such commercially used viscoelastic surfactant that forms a wormlike micellar gel at room temperature and a viscoelastic solution at higher temperatures. We probe both states by conducting linear and nonlinear rheological tests and analyze their behaviour under the framework of micellar rheology. Our study outlines departure from behaviour exhibited by more conventional micellar systems and uncovers interesting dynamics like shear-in…
The Kremer-Grest (KG) model is a standard for studying generic polymer properties. Here we have equilibrated KG melts up to and beyond $200$ entanglements per chain for varying chain stiffness. We present methods for estimating the Kuhn length corrected for incompressibility effects, for estimating the entanglement length corrected for chain stiffness, for estimating bead frictions and Kuhn times taking into account entanglement effects. These are the key parameters for enabling quantitative, accurate, and parameter free comparisons between theory, experiment and simulations of KG polymer mode…
We present a study of the bend angle distribution of semiflexible polymers of short and intermediate lengths within the wormlike chain model. This enables us to calculate the elastic response of a stiff molecule to a bending moment. Our results go beyond the Hookean regime and explore the nonlinear elastic behaviour of a single molecule. We present analytical formulae for the bend angle distribution and for the moment-angle relation. Our analytical study is compared against numerical Monte Carlo simulations. The functional forms derived here can be applied to fluorescence microscopic studies o…
We propose a formalism for deriving force-elongation and elongation-force relations for flexible chain molecules from analytical expressions for their radial distribution function, which provides insight into the factors controlling the asymptotic behavior and finite chain length corrections. In particular, we apply this formalism to our previously developed interpolation formula for the wormlike chain end-to-end distance distribution. The resulting expression for the asymptotic limit of infinite chain length is of similar quality as the numerical evaluation of Marko's and Siggia's variational…
Hypotheses: A quantitative molecular-thermodynamic theory of the growth of giant wormlike micelles of nonionic surfactants can be developed on the basis of a generalized model, which includes the classical 'phase separation' and 'mass action' models as special cases. The generalized model describes spherocylindrical micelles, which are simultaneously multicomponent and polydisperse in size. Theory: By analytical minimization of the free-energy functional we derived explicit expressions for the chain-extension and chain-end distribution functions in the hydrocarbon core of mixed micelles from t…
The endpoint distribution and dynamics of semiflexible fibers is studied by numerical simulation. A brief overview is given over the analytical theory of flexible and semiflexible polymers. In particular, a closed expression is given for the relaxation spectrum of wormlike chains, which determines polymer diffusion and rheology. Next a simulation model for wormlike chains with full hydrodynamic interaction is described, and relations for the bending and torsion modulus are given. Two methods are introduced to include torsion stiffness into the model. The model is validated by simulating single…
We study the effect of electrostatic interactions on the distribution function of the end-to-end distance of a single polyelectrolyte chain in a rodlike configuration. We investigate the validity of the concept of electrostatic persistence length for uniformly charged wormlike chains for both screened and unscreened Coulomb interactions. We find that the distribution function of a polyelectrolyte often differs significantly from the distribution function of a wormlike chain.
In this paper, we present a theory to efficiently deal with mechanical properties of heterogeneous polymer chain in free space and the central problem is to evaluate the diffusion equation and orientation-orientation correlation function, under the condition of varying persistence length (a measure of bending rigidity) along the chain contour. Additionally, we give the specifically experimental method to measure the variable persistence length to examine our theory. In order to verify the theoretical predictions, we also performed large numbers of Brownian dynamics simulations based on the Gen…
Polymer models play the special role of elucidating the elementary features describing the physics of long molecules and become essential to interpret the measurements of their magnitudes. In this work the end-to-end distance of an extensible discrete worm-like chain polymer as a function of the applied force has been calculated both numerically and analytically, the latter as an effective approximation. The numerical evaluation uses the Transfer Matrix formalism to obtain an exact calculation of the partition function, while the analytic derivations generalize the simple phenomenological form…
Wormlike micelles are self-assemblies of polymer chains that can break and recombine reversibly. In this paper, we derive a thermodynamically consistent two species micro-macro model of wormlike micellar solutions by employing an energetic variational approach. The model incorporates a breakage and combination process of polymer chains into the classical micro-macro dumbbell model for polymeric fluids in a unified variational framework. We also study different maximum entropy closure approximations to the new model by "variation-then-closure" and "closure-then-variation" approaches. By imposin…
We present a hybrid Brownian dynamics / Monte Carlo algorithm for simulating solutions of highly entangled semiflexible polymers or filaments. The algorithm combines a Brownian dynamics time-stepping approach with an efficient scheme for rejecting moves that cause chains to cross or that lead to excluded volume overlaps. The algorithm allows simulation of the limit of infinitely thin but uncrossable threads, and is suitable for simulating the conditions obtained in experiments on solutions of long actin protein filaments.

A simple theory for glassy polymeric mechanical response which accounts for large scale chain relaxation is presented. It captures the crossover from perfect-plastic response to strong strain hardening as the degree of polymerization $N$ increases, without invoking entanglements. By relating hardening to interactions on the scale of monomers and chain segments, we correctly predict its magnitude. Strain activated relaxation arising from the need to maintain constant chain contour length reduces the $N$ dependence of the characteristic relaxation time by a factor $\sim \dotεN$ during active def…
We study the effect of electrostatic interactions on the distribution function of the end-to-end distance of a single polyelectrolyte chain in the rodlike limit. The extent to which the radial distribution function of a polyelectrolyte is reproduced by that of a wormlike chain with an adjusted persistence length is investigated. Strong evidence is found for a universal scaling formula connecting the effective persistence length of a polyelectrolyte with its linear charge density and the Debye screening of its self-interaction. An alternative definition of the electrostatic persistence length i…
We present an exact analysis of the intrinsic dynamics of two types of biopolymers, described by the wormlike chain (WLC) and the wormlike rod chain (WLRC) models, respectively. We map each model to a classical field theory for an appropriate unit vector field defined on the space curve formed by the axis of the biopolymer. Conformation dynamics and energy transport are shown to be described, respectively, by the soliton-bearing Landau-Lifshitz equation and the nonlinear Schrödinger equation. This enables us to identify the soliton representing the ``conformon'' hypothesized in biopolymers.
Single-chain elasticity of polyethylene at $θ$ point up to 90% of stretching with respect to its contour length is computed by Monte-Carlo simulation of an atomistic model in continuous space. The elasticity law together with the free-energy and the internal energy variations with stretching are found to be very well represented by the wormlike chain model up to 65% of the chain elongation, provided the persistence length is treated as a temperature dependent parameter. Beyond this value of elongation simple ideal chain models are not able to describe the Monte Carlo data in a thermodynamic co…
We study the effect of quenched randomness in the arc-length dependent spontaneous curvature of a wormlike chain under tension. In the weakly bending approximation in two dimensions, we obtain analytic results for the force-elongation curve and the width of transverse fluctuations. We compare quenched and annealed disorder and conclude that the former cannot always be reduced to a simple change in the stiffness of the pure system. We also discuss the effect of a random transverse force on the stretching response of a wormlike chain without spontaneous curvature.
We study the dynamical response of a single semiflexible polymer chain based on the theory developed by Hallatschek et al. for the wormlike-chain model. The linear viscoelastic response under oscillatory forces acting at the two chain ends is derived analytically as a function of the oscillation frequency . We shall show that the real part of the complex compliance in the low frequency limit is consistent with the static result of Marko and Siggia whereas the imaginary part exhibits the power-law dependence +1/2. On the other hand, these compliances decrease as the power law -7/8 for the high …
We study at- and out-of-equilibrium dynamics of a single homopolymer chain at low temperature using molecular dynamics simulations. The main quantities of interest are the average root mean square displacement of the monomers below the theta point, and the structure factor, as a function of time. The observation of these quantities show a close resemblance to those measured in structural glasses and suggest that the polymer chain in its low temperature phase is in a glassy phase, with its dynamics dominated by traps. In equilibrium, at low temperature, we observe the trapping of the monomers a…
Using molecular dynamics simulations, we provide chain-level insights into the dissimilarities in rearrangements of polymers under uniaxial tensile and compressive deformation in glassy and semicrystalline samples of varying chain lengths. The organization of polymers under tension and compression is distinctively different. The chains align themselves along the tensile axis leading to a net global nematic ordering of their bonds and end-to-end vectors whereas under compression, the polymers arrange themselves in a plane perpendicular to the compressive axis resulting in emergence of an anti-n…
Aiming at the mechanical properties of cross-linked biopolymers, we set up and analyze a model of two weakly bending wormlike chains subjected to a tensile force, with regularly spaced inter-chain bonds (cross-links) represented by harmonic springs. Within this model, we compute the force-extension curve and the differential stiffness exactly and discuss several limiting cases. Cross-links effectively stiffen the chain pair by reducing thermal fluctuations transverse to the force and alignment direction. The extra alignment due to cross-links increases both with growing number and with growing…
We probe the temperature dependence of friction at the interface between a glassy poly(methylmethacrylate) lens and a flat substrate coated with a methyl-terminated self-assembled monolayer. The monolayer exhibits density defects which act as pinning sites for the polymer chains. We show that the shear response of such an interface supports the existence, at the surface of the glassy polymer, of a nanometer-thick layer of mobile chains. Friction can be ascribed to the interplay between viscouslike dissipation in this layer and depinning of chains adsorbed on the substrate. We further show that…
It has become clear in recent years that the simple uniform wormlike chain model needs to be modified in order to account for more complex behavior which has been observed experimentally in some important biopolymers. For example, the large flexibility of short ds-DNA has been attributed to kink or hinge defects. In this paper, we calculate analytically, within the weak bending approximation, the force-extension relation of a wormlike chain with a permanent hinge defect along its contour. The defect is characterized by its bending energy (which can be zero, in the completely flexible case) and…
We report on an extensive study of craze formation in glassy polymers. Molecular dynamics simulations of a coarse-grained bead-spring model were employed to investigate the molecular level processes during craze nucleation, widening, and breakdown for a wide range of temperature, polymer chain length $N$, entanglement length $N_e$ and strength of adhesive interactions between polymer chains. Craze widening proceeds via a fibril-drawing process at constant drawing stress. The extension ratio is determined by the entanglement length, and the characteristic length of stretched chain segments in t…
Motivated by recent observations that non-concatenated ring polymers in their dense solution exhibit a glass-like dynamics, we propose a free volume description of the motion of such rings based on the notion of topological volume. We first construct a phenomenological free energy which enables one to qnaitify the degree of topological crowding measured by the coordination number. Then we pinpoint a key role of the cooperative dynamics of neighboring rings, which is responsible for an anomalous dependence of the global structural relaxation (diffusion) time on ring length. Predictions on molec…
The structure and vibrational density of states (VDOS) of polymer glasses are investigated using numerical simulations based on the classical Kremer-Grest bead-spring model. We focus on the roles of chain length and bending stiffness, the latter being set by imposing three-body angular potentials along chain backbones. Upon increasing the chain length and bending stiffness, structural reorganisation leads to volumetric expansion of the material and build-up of internal stresses. The VDOS has two dominant bands: a low frequency one corresponding to inter- and intra-chain non-bonding interaction…
The number of compact structures of a single condensed polymer (SCP), with similar free energies, grows exponentially with the degree of polymerization. In analogy with structural glasses (SGs), we expect that at low temperatures chain relaxation should occur by activated transitions between the compact metastable states. By evolving the states of the SCP that is linearly coupled to a reference state, we show that, below a dynamical transition temperature ($T_d$), the SCP is trapped in a metastable state leading to slow dynamics. At a lower temperature, $T_K \ne 0$, the configurational entropy…
We report results of molecular-dynamics simulations of a model polymer melt consisting of short non-entangled chains in the supercooled state above the critical temperature of mode-coupling theory (MCT). To analyse the dynamics of the system we computed the incoherent, collective chain and melt intermediate scattering functions as well as the Van Hove correlation functions. We find good evidence for the space-time factorization theorem of MCT. From the critical amplitudes we could derive typical length scales of the beta-dyamics. In an extensive quantitative analysis the leading order descript…
We combine molecular dynamics simulations of deformations at the submicron scale with a continuum fracture mechanics calculation for the onset of crack propagation to predict the macroscopic fracture toughness of amorphous glassy polymers. Key ingredients in this multiscale approach are the elastic properties of polymer crazes and the stress at which craze fibrils fail through chain pullout or scission. Our results are in quantitative agreement with dimensionless ratios that describe experimental polymers and their variation with temperature, polymer length and polymer rigidity.
Enthalpic interactions at the interface between nanoparticles and matrix polymers is known to influence various properties of the resultant polymer nanocomposites (PNC). For athermal PNCs, consisting of grafted nanoparticles embedded in chemically identical polymers, the role and extent of the interface layer (IL) interactions in determining the properties of the nanocomposites is not very clear. Here, we demonstrate the influence of the interfacial layer dynamics on the fragility and dynamical heterogeneity (DH) of athermal and glassy PNCs. The IL properties are altered by changing the grafte…
Glassy, nonexponential relaxations in globular proteins are typically attributed to conformational behaviors that are missing from intrinsically disordered proteins. Yet, we show that single molecules of a disordered-protein construct display two signatures of glassy dynamics, logarithmic relaxations and a Kovacs memory effect, in response to changes in applied tension. We attribute this to the presence of multiple independent local structures in the chain, which we corroborate with a model that correctly predicts the force dependence of the relaxation. The mechanism established here likely ap…
We describe a series of surface levelling experiments in glassy polystyrene (PS) of varying molecular weight. The evolution through a mobile surface layer is described by the glassy thin film equation that was introduced and used in a previous work. Excellent agreement with the data is achieved, with surface mobility as the single free parameter. Different molecular-weight dependencies in mobility are then observed above and below the glass transition. The results are discussed in terms of surface-chain anchoring in the bulk matrix, and the length scale for surface mobility.
We develop further a statistical model coupling denaturation and chain conformations in DNA (Palmeri J, Manghi M and Destainville N 2007 Phys. Rev. Lett. 99 088103). Our Discrete Helical Wormlike Chain model takes explicitly into account the three elastic degrees of freedom, namely stretching, bending and torsion of the polymer. By integrating out these external variables, the conformational entropy contributes to bubble nucleation (opening of base-pairs), which sheds light on the DNA melting mechanism. Because the values of monomer length, bending and torsional moduli differ significantly in …
Based on the wormlike chain model, a coarse-grained description of the nonlinear dynamics of a weakly bending semiflexible polymer is developed. By means of a multiple scale perturbation analysis, a length-scale separation inherent to the weakly-bending limit is exploited to reveal the deterministic nature of the spatio-temporal relaxation of the backbone tension and to deduce the corresponding coarse-grained equation of motion. From this partial integro-differential equation, some detailed analytical predictions for the non-linear response of a weakly bending polymer are derived in an accompa…
We examine nonequilibrium features of collapse behavior in model polymers with competing crystallization and glass transitions using extensive molecular dynamics simulations. By comparing to "colloidal" systems with no covalent bonds but the same non-bonded interactions, we find three principal results: (i) Tangent-sphere polymers and colloids, in the equilibrium-crystallite phase, have nearly identical static properties when the temperature T is scaled by the crystallization temperature T_{cryst}; (ii) Qualitative features of nonequilibrium relaxation below T_{cryst}, measured by the evolutio…
Hexakis(n-alkyloxy)triphenylene) (HATn) consisting of an aromatic triphenylene core and alkyl side chains are model discotic liquid crystal (DLC) systems forming a columnar mesophase. In the mesophase, the molecules of HATn self-assemble in columns, which has one-dimensional high charge carrier mobility along the columns. Here, a homologous series of HATn with different length of the alkyl chain (n=5,6,8,10,12) is investigated using differential scanning calorimetry (DSC), broadband dielectric spectroscopy (BDS) and advanced calorimetric techniques including fast scanning calorimetry (FSC) and…
Recently Storm and Nelson [1] (Phys.Rev. E67, 51906 (2003)) introduced the discrete persistent chain model which contains both features of the freely jointed chain (FJC) and the wormlike chain (WLC) models. Equation (20) of their paper is correct only in a special case of large l, the ratio of the persistence length to the monomer length. This special case is unnecessary because the general case can be studied just as easily. Working out the general case, we obtain the force extension relation correct for all values of the parameter l. This force extension relation reduces to the FJC result at…
We present results of temperature dependent measurements of dynamics of micellar nanoparticle - polymer composites of fixed volume fraction and variable polymer chain grafting density. For nanoparticles with lower grafting density we observe dynamically arrested state at low temperatures corresponding to an attractive glass while at high temperature the same system shows relaxation typical of a repulsive glass. For higher grafting density, the low temperature dynamics resembles more of a gel which crosses over to a repulsive glass at high temperature. Possible reasons for such fascinating dyna…
Whereas the first part of this paper dealt with the relaxation in the beta-regime, this part investigates the final (alpha) relaxation of a simulated polymer melt consisting of short non-entangled chains above the critical temperature Tc of mode-coupling theory (MCT). We monitor the intermediate incoherent as well as the coherent chain and coherent melt scattering functions over a wide range of wave numbers q. Upon approaching Tc the coherent alpha-relaxation time of the melt increases strongly close to the maximum of the static structure factor of the melt. At q corresponding to the radius of…
Using depolarized light scattering, we have recently shown that structural relaxation in a broad range of supercooled liquids follows, to good approximation, a generic line shape with high-frequency power law $ω^{-1/2}$. We now continue this study by investigating a systematic series of polyalcohols (PAs), frequently used as model systems in glass-science, i.a., because the width of their respective dielectric loss spectra varies strongly along the series. Our results reveal that the microscopic origin of the observed relaxation behavior varies significantly between different PAs: While short-…
